Project description:Lung cancer is responsible for the most cancer-related mortality worldwide and the mechanism of its development is poorly understood. Proteomics has become a powerful tool offering vital knowledge related to cancer development. Using a two-dimensional difference gel electrophoresis (2D-DIGE) approach, we sought to compare tissue samples from non-small-cell lung cancer (NSCLC) patients, exactly adenocarcinoma (ADC), taken from the tumor center and tumor margin and control (adjacent non-tumor) tissues . We found 22 differentially abundant spots representing 17 proteins differentiating center and margin. Sixty eight proteins; represented by 79 spots :40, 20, and 19 spots differed between the control and center and margin, control and center, and control and margin, respectively. Twenty six significant canonical pathways were identified, including Rho signaling pathways, a semaphorin neuronal repulsive signaling pathway, and epithelial adherens junction signaling. Proteins differentiating the tumor center and tumor margin were linked to cancer invasion and progression, including cell migration, adhesion and invasion, cytoskeletal structure, protein folding, anaerobic metabolism, tumor angiogenesis, EMC transition, epithelial adherens junctions, and inflammatory responses.

We found 111 differentially expressed protein spots representing 95 proteins; 84, 7, and 20 spots differed between the control and center and margin, control and center, and control and margin, respectively. Nine significant canonical pathways were identified, including hypoxia-inducible factor-1α signaling, thyroid hormone biosynthesis, and phagosome maturation. Several pathways related to disease and function were identified as related to cell death and survival, and several related to cancer, organismal injury, and abnormalities. Proteins differentiating the tumor center and tumor margin were linked to cancer invasion and progression, including cell migration, adhesion and invasion, cytoskeletal structure, protein folding, anaerobic metabolism, tumor angiogenesis, epithelialmesenchymal transition, epithelial adherens junctions, and inflammatory responses.

Project description:In 2013, two large-scale Florida manatee (Trichechus manatus latirostris) mortality episodes were reported on separate coasts of Florida. The east coast mortality episode was associated with an unknown etiology in the Indian River Lagoon (IRL). The west coast mortality episode was attributed to a persistent Karenia brevis algal bloom or ‘red tide’ centered in Southwest Florida. To investigate these two mortality episodes, proteomic experiments using two-dimensional difference gel electrophoresis (2D-DIGE) followed by protein identification using liquid chromatography-tandem mass spectrometry (LC-MS/MS) were conducted, along with a separate gel-free analysis using isobaric tags for relative and absolute quantification (iTRAQ) LC-MS/MS. In comparison to the control group, manatees from the IRL, an area associated with an unknown mortality episode, displayed increased levels of several proteins in their serum samples. These increased proteins, which were identified in the iTRAQ experiment, included kininogen-1 isoform 1 (average ratio 1.38), protein AMBP (1.38), histidine-rich glycoprotein (1.34), properdin (1.30), and complement C4-A isoform 1 (1.25). In the red tide group, ceruloplasmin (2.32), pyruvate kinase isozymes M1/M2 isoform 3 (2.29), angiotensinogen (2.08), complement C4-A isoform 1 (1.83), and complement C3 (1.42) were increased. The proteins kininogen-1 isoform 1, histidine-rich glycoprotein, complement C4-A isoform 1, angiotensinogen, and complement C3 were also identified in increased levels in the 2D-DIGE experiment (Table 2b). These proteins are associated with acute-phase response, amyloid formation and accumulation, copper and iron homeostasis, the complement cascade pathway, and other important cellular functions. The increased level of complement C4 protein observed in both the red tide and unknown mortality episode groups was confirmed through the use of Western Blot.

We aimed to identify the linear epitope profile recognized by the serum samples of dengue and Zika patients in the E and NS1 proteins of DENV and ZIKV to select peptides with the potential for the development of diagnostic tests and vaccines. Analysis of a peptide microarray platform with serum samples of dengue and Zika patients demonstrated that the epitopes were evenly distributed across the entire viral proteins, showing no preference for particular regions. However, several epitopes were within epitope hot spots constituted by clusters of peptides recognized in more than 30% of the sub-arrays analyzed with individual or pools of serum samples. The serum samples of dengue and Zika patients showed a high level of cross-reaction for epitopes in the DENV and ZIKV proteins. Analysis of an additional peptide microarray platform containing selected peptides based on the results of the first screening showed that three peptides (DENV: TQGEPSLNEEQDKRF and TQTVGPWHLGKLEID; ZIKV: LELDPPFGDSYIVIG), highly specific for their cognate viruses (p<0.05), were within the epitope hot spots; however, these peptides showed low detection rates (32.5, 35.0, and 28.6%, respectively). We also found two peptides (DENV: WEVEDYGFGVFTTNI and LELDFDLCEGTTVVV) in the epitope hot spots detected by both dengue and Zika patients with similarly high rates (arbitrary detection rate cut-off threshold of ≥40%). The epitope hot spots harbor several immunodominant epitopes recognized by a higher number of individuals when compared to the 15 aa sequence peptides. Therefore, the entire epitope hot spots, spanning up to ~30 aa, would have more potential than peptides of only 15 aa to serve as antigens in diagnostic tests and vaccine developments.

Project description:Biologists have long been fascinated by the amazing diversity of animal colour patterns. Despite
much interest, the underlying evolutionary and developmental mechanisms contributing to
their rich variety remain largely unknown, especially the vivid and complex colour patterns seen
in vertebrates. The model [1] shows, that complex and camouflaged animal markings can be formed
by the ‘blending’ of simple colour patterns. A mathematical model predicts that crossing
between animals having inverted spot patterns (for example, ‘light spots on a dark background’
and ‘ dark spots on a light background’ ) will necessarily result in hybrid offspring that have
camouflaged labyrinthine patterns as ‘ blended ’ intermediate phenotypes. In [1] the authors
confirmed the broad applicability of the model prediction by empirical examination of natural and
artificial hybrids of salmonid fish. The results suggest an unexplored evolutionary process by means of
‘pattern blending’, as one of the possible mechanisms underlying colour pattern diversity and
hybrid speciation. The model file is in MorpheusML format and can be opened in the free, open-source multicellular modeling software
Morpheus (https://morpheus.gitlab.io) to simulate the time course (movie) of the spatio-temporal dynamics.
It resembles figure 3a from [1], where a 2D parameter space shows the transition from black to white spots
through intermediate labyrinthine patterns.

Project description:Rhodnius prolixus is one of the most important vectors of Chagas’ disease caused by the parasite Trypanosoma cruzi. Vector control is the principal combat method of this disease. It is inside of intestine that T. cruzi completes his life cycle to become infectious. On this work a 2D protein map of R. prolixus intestine was performed. On the 2D-map, soluble proteins from crop were separated by two-dimensional gel electrophoresis using 18cm IPG strips pH 4-7 and 12.5% SDS-PAGE gels. After Coomassie blue staining all visible spots were excised, proteins were trypsin digested and analyzed by nano-LC MS/MS. Peptides were identified using in-house Mascot software (Matrixscience) and searched against genomic and transcriptomic databases. 692 spots were picked. Mascot analysis resulted in a total of 476 spots (69%) with a set of 490 proteins identified. These data provide experimental evidence for R. prolixus proteins that were predicted by genome and transcriptome. These proteomic data, together with transcriptomic and genomic information, will contribute in the comprehension of the physiology of R. prolixus midgut.
