Proteogenomic analysis of anti granulocyte macrophage colony- stimulating factor (GM-CSF) autoantibodies in the peripheral blood of a patient with autoimmune pulmonary alveolar proteinosis

ABSTRACT: In this study, we first analyzed the serological repertoire of anti-GM-CSF autoantibodies in a patients serum with autoimmune pulmonary alveolar proteinosis, using the trapped ion mobility spectrometry coupled with quadrupole time-of-flight (timsTOF) Pro mass spectrometry. The timsTOF Pro identified peptides that partially matched sequences in up to 96 percent of cDNA clones. Complementarity-determining region 3 (CDR3), is the most diverse in terms of sequence, was fully and partially detected in nine and 132 clones, respectively. Moreover, we confirmed one unique framework region 4 (FR4) and at least three unique across CDR3 to FR4 peptides via de novo peptide sequencing. This new technology may thus permit the comprehensive identification of polyclonal autoantibody structure.

In-depth proteomic analysis of Plasmodium berghei sporozoites using trapped ion mobility spectrometry with parallel accumulation-serial fragmentation

Project description:We took advantage of a novel highly sensitive timsTOF PRO mass spectrometer, based on trapped ion mobility spectrometry with parallel accumulation-serial fragmentation. Combined with three alternative methods for sporozoite purification, this approach allowed us to identify the deep proteome of P. berghei sporozoites using low numbers of parasites. This study provides a reference proteome for P. berghei sporozoites, identifying a core set of proteins expressed accross species, and illustrates how the unprecedented sensitivity of the timsTOF PRO system enables deep proteomic analysis from limited sample amounts.

PASEF technology on timsTOF Pro improves quality of FPOP analysis

Project description:Fast photochemical oxidation of proteins (FPOP) is a modern technique for studying protein folding, conformations, interactions, etc. In this work, timsTOF Pro mass spectrometer coupled with trapped ion mobility spectrometry was used for identification of oxidative modifications in a model protein. Multiple modifications on the same residues, including six modifications of histidine, were successfully resolved. Moreover, PASEF technology allows successful sequencing even minor populations of modified peptides.

Following precipitation, the proteins were reduced and alkylated before being digested, cleaned and desalted using STrap tips (Zougman A, Selby PJ, Banks RE. 2014). The peptide samples were analyzed by a nano UPLC (nanoElute, Bruker) coupled to a trapped ion mobility spectrometry and a quadrupole time of flight mass spectrometer (timsTOF Pro, Bruker).

Proteomic Analysis of Human Conjunctival Cells and Tears Collected with Schirmer Strips Using TimsTOF Pro

Project description:This study aimed to investigate the human tear proteins extracted from whole (W) Schirmer strips (ScS) and their two parts, the bulb (B) and the rest of the strip (R) with a comprehensive proteomic approach using a trapped ion mobility mass spectrometer, the timsTOF Pro. Eight ScS were collected from two healthy subjects at 4 different visits to be separated into three batches: 4W, 4B and 4R. In total, 1582 proteins were identified in the W, B and R batches. Among all iden-tified proteins, binding proteins (43.4%) and those with catalytic activity (42.2%) constituted more than 80% of the molecular functions. The most represented biological processes were cel-lular processes (31.2%), metabolic processes (20.8%) and biological regulation (13.1%). Enzymes were the most represented protein class (41 %), consisting mainly of hydrolases (47.5%), oxi-doreductases (22.1%) and transferases (16.7%). The bulb (B), which is in contact with the conjunc-tiva, might collect both tear and cell proteins and therefore promote identification of more pro-teins. Processing B and R separately before MS analysis, combined with the high data acquisition speed and the addition of ion-mobility-based separation in timsTOF Pro, can bring a new dimension to biomarker investigations of a limited sample such as tear fluid.

Chromatome of AR and SUMO2/3 idenitified with RIME

Project description:We identifyied AR and SUMO2/3 chromatomes in castration-resistant prostate cancer cells (VCaP) and studied the impact on SUMOylation inhibition (SUMOi)on them utilizing small molecule inhibitor ML792. Chromatome members were identifyied with Rapid Immunoprecipitation Mass spectrometry of Endogenous proteins (RIME) in absence and presence of androgen and ML792. Mass spectrometry analyses were executed with high resolution mass spectrometry LC-MS analysis was performed by using the Evosep One liquid chromatography system coupled to a hybrid trapped ion mobility quadrupole TOF mass spectrometer (Bruker timsTOF Pro) via a CaptiveSpray nano-electrospray ion source. High-confidence chromatome members discriminated from background with SAINT analysis.

Electrophoresis-Correlative Framing of Ion Mobility Deepens Single-Cell Mass Spectrometry Proteomics

Project description:This project developed electrophoresis-correlative (Eco) mass spectrometry (MS) to measure the proteome of single cells on a trapped ion mobility mass spectrometer (timsTOF PRO). Eco-MS identified 962 protein groups in a <20 min of electrophoresing a single-HeLa-cell-equivalent (~200 pg) proteome amount. Match-between-runs improved this number to 2,139 protein groups on the same dataset. We demonstrate the approach to measure the proteome of single cells in X. laevis embryos at stage 8 (blastula). Single cells were isolated from the animal cap and their proteomes digested on a fluorosilane-coated microplate. Less than 4% of the available single-cell proteome was analyzed on a custom-built capillary electrophoresis (CE) platform under classical and Eco-driven ddaPASEF. Eco-MS returned ~51% of more protein groups than the control, identifying 1,157 proteins from N = 9 different single cells (biological replicates) of the animal cap. Eco-MS deepens the detectable coverage of the single-cell proteome using ddaPASEF on a timsTOF MS.

Polyclonality and Metabolic Heterogeneity in a Colorectal Tumor Model

Project description:The monoclonal origin of cancer is widely accepted, although numerous studies suggest that some are of polyclonal origin. Loss-of checkpoints in transformed cells gives rise to carcinomas comprising a wide diversity of cell types that fulfill distinct, even complementary, metabolic functions, contrasting with a hypothetical monoclonal origin. Here, using a Drosophila intestinal tumor model, we show that, despite an identical genetic background, these tumors 1), comprise a conserved set of different metabolic-specialized clusters; 2), are always polyclonal and derive from several clones characterized by distinct metabolic specificity; 3) depend on motility of the founder clones for their growth; 4) share metabolic needs similar to those of human cancers. In summary, our study indicates that, in this model, tumor formation always requires assembly between founder clones potentially providing distinct cellular functions, as visualized by their metabolic heterogeneity. Thus, this polyclonal assembly would constitute a critical step of tumor progression.

Oxonium Ion-Guided Ion Mobility-Assisted Glycoproteomics on the timsTOF Pro

Project description:Spatial separation of ions in the gas-phase, providing information about their size as collisional cross-sections, can readily be achieved through ion mobility. The timsTOF Pro combines a trapped ion mobility device with a quadrupole, collision cell and a time-of-flight analyser to enable the analysis of ions at great speed. Here, we show that the timsTOF Pro is capable of physically separating N-glycopeptides from non-modified peptides and producing high-quality fragmentation spectra, both beneficial for glycoproteomics analyses of complex samples. The glycan moieties enlarge the size of glycopeptides compared to non-modified peptides, yielding a clear cluster in the mobilogram that, next to increased dynamic range from the physical separation of glycopeptides and non-modified peptides, can be used to make an effective selection filter for directing the mass spectrometer to analytes of interest. This new approach was applied to selected glycoproteins, human plasma- and neutrophil-derived glycopeptides. We show that the achieved physical separation, combined with the focussing of the mass spectrometer, allows for improved extraction of information from the samples, even at shorter LC gradients of 15 min. We validated our approach on human neutrophil and plasma samples of known make-up, in which we captured the anticipated glycan heterogeneity (paucimannose, phosphomannose, high mannose, hybrid and complex glycans) from diverse biological samples (plasma and neutrophils) at the expected abundances. As the method is compatible with off-the-shelve data acquisition routines and data analysis software, it can readily be applied by any laboratory with a timsTOF Pro and is reproducible as demonstrated by an inter-laboratory comparison between two laboratories.
