RNA activation (RNAa) is an uncharacterized mechanism of transcriptional activation mediated by small RNAs, such as microRNAs (miRNAs). A critical issue in RNAa research is that it is difficult to distinguish between changes in gene expression caused indirectly by post-transcriptional regulation and direct induction of gene expression by RNAa. Identification of miRNA targets in breast cancer cells (Ago2-IP)

Project description:miRNAs regulate mRNA stability and translation through the action of the RNAi-induced silencing complex. In this study, we systematically identified endogenous miRNA target genes by using AGO2 immunoprecipitation (AGO2-IP) and microarray analyses in two breast cancer cell lines, MCF7 and MDA-MB-231, representing luminal and basal-like breast cancer, respectively. The expression levels of ~70% of the AGO2-IP mRNAs were increased by DROSHA or DICER1 knockdown. In addition, integrated analysis of miRNA expression profiles, mRNA-AGO2 interaction, and the 3'-UTR of mRNAs revealed that >60% of the AGO2-IP mRNAs were putative targets of the fifty most abundantly expressed miRNAs. To identify mRNAs associated with AGO2, cell lysate was precleaned with control IgG and immunoprecipitated with anti-human Ago2 (Clone 2E12-1C9, Abnova). Total RNA from cell lysate or coimmunoprecipitated with AGO2 was extracted with Trizol and subjected to microarray analysis, with three biological repeats for each experimental condition.

Project description:In order to identify the protein co-factors of PUMILIO1 and PUMILIO2 in TCam-2 cell line, co-IP of these proteins performed followed mass spectrometry analysis for protein identification. Six biological replicates of co-IP with anti-PUM1, anti-PUM2 antibodies and anti-IgG were performed. Three biological replicates were performed without RNase A treatment, and another three biological replicates of co-IPs with 100 mg/ml RNase A.

3' isoform specific RNA IP (3' isRIP-seq) for PUF3 RBP in budding yeast

Project description:Exponentially growing cells (OD 0.5-0.8) from the TAP-tagged strain were harvested by ultracentrifugation followed by of washing and flash freezing in liquid nitrogen and breakage in FastPrep24 (ZYmoresearch S6005). The lysate was subjected to IP with Dyna M280 sheep anti rabbit IgG beads for 2h at 4C. An aliquot was taken before the IP as an input control. The IP of the RNA-protein complex was subjected to cleavage by TEV protease to cleave the TAP-tag off the protein. The bound RNA was then precipitated in phenol/chloroform/isoamyl-alcohol and sequenced using 3' T-filling protocol as described by Wilkening et al 2013 to obtain accurate quantification of 3' isoforms. We used the R Bioconductor package DESeq2 (Anders and Huber 2010) to call for differential log change between the Input and the RNA-IP sample and took all those isoforms as differentially regulated which had more than 4-fold change at a FDR of 10% as reported by the package.

Native Elongin A Co-IP on mouse embryonic stem cells nuclear extract using R19 goat EloA antibody

Project description:To identify proteins associated with mouse Elongin A (EloA), we carried out Co-IP on nuclear extract prepared from mouse ES cells from wild-type and null Elongin A cells (negative control).Each immunoprecipitation was excised as 5 gel sections, minced and digested in-gel using trypsin. Electroionization was performed on the peptides before entering an LTQ Orbitrap Velos Pro ion trap mass spectrometer instrument (Thermo Fisher Scientific). Sequest (Thermo Finnigan, San Jose, CA) was used for identification of the peptide sequences. Identified peptides were filtered by false discovery rate of 1% or less. Processing, preparation, and Mass spectrometry analysis of the samples was carried out at Taplin Mass Spectrometry Facility (Harvard Medical School).

AIN-2::GFP IP of mRNAs associated with miRISC in stage sychronized C. elegans populations

Project description:AIN-2::GFP IP were used to purify miRISC from stage sychronized C.elegans populations (Egg, L1, L2, L3 and L4 stages). The mRNA composition of the IP results and the corresponding total RNA samples were analyzed by WUSTL Caenorhabditis elegans Whole Genome 23k Oligo Array. The miRISC associated mRNAs (miRNA targets) in each stage were identified by measuring the relative enrichment of each mRNA in the IP sample versus the corresponding total RNA sample The mRNAs in AIN-2::GFP IP results (IP) and the corresponding input total lysate (tot) were analyzed for each stage (Egg, L1, L2, L3, and L4 stages). At least three independent biological replicates were analyzed for each stage.

UV-inducible crosslinking IP-MS to elucidate the role of nuclear Hsp104 during quiescence in Saccharomyces cerevisiae

Project description:In this study, we utilize high-content microscopy screening and quantitative proteomics to establish a function of nuclear Hsp104 during aging. We find that the cytosolic-nuclear partitioning of Hsp104 is critical to maintain nuclear proteostasis in quiescent cells. Whereas high global translation rates in rapidly growing cells constrain Hsp104 to the cytosol, a decrease in protein biosynthesis re-directs the disaggregase to the nucleus dependent on a specific C-terminal motif. Nuclear Hsp104 interacts with latent eIF2 translation initiation subcomplexes and suppresses protein aggregation. This protects the dormant translation machinery from age-induced damage, enabling the rapid resumption of protein synthesis upon re-entry into the cell cycle. In this project two separate IP-MS experiments are included, KGSBVK (IP-MS, 9 samples) and GMCAVK (UV-inducible crosslinking IP-MS, 12 samples).
