Comparative transcriptomic and proteomic analysis reveals common molecular factors responsive to heat and drought stress in sweetpotato (Ipomoea batatas)

Project description:In the process of field production, crops are often affected by a variety of abiotic stresses, among which heat (HT) and drought (DR) stress are the most common co-stresses in summer. Although a large number of studies have been carried out on HT and DR stress respectively, little is known about how their combination (DH) affects plants. In this study, we investigated the responses of sweetpotato to HT, DR or DH stress by RNA-seq and DIA technologies, and set up a controlled experiment and quantified gene expression and protein concentrations from paired samples. A total of 12 cDNA libraries were constructed under HT, DR, DH and control condition. We identified 536, 389 and 907 DEGs in response to HT, DR or DH stress, of which 147 were shared and 447 were specifically identified under DH stress. Proteomic analysis identified 1609, 1168 and 1535 DEPs under HT, DR and DH treatments compared to the control, of which 656 were shared and 358 were exclusively identified under DH stress. Further analysis revealed that some DEGs/DEPs associated with heat shock protein, carbon metabolism, phenylalanine metabolism, starch and cellulose metabolism, plant defense and so on. Correlation analysis identified a number of co-expressed genes and proteins under HT, DR or DH stress. Meanwhile, a cross-comparison of transcriptomics and proteomics data identified 59, 35 and 86 significant co DEGs and DEPs genes under HT, DR and DH stress respectively. This is the first time that studies the differential genes and proteins of sweet potato under DH stress, and hopes that the results of this study will help us to understand the molecular mechanism of sweet potato resistance to heat and drought stress.

These results will be used for selection of drought resistant varieties for dry regions and also for further breeding of drought resistant varieties. Side aim of the project is to utilize standard set of methods for sample preparation and processing for proteomic and transcriptomic analysis, that would lead to more comparable results for future assessments in the field of poppy drought stress resistance research.

Proteomic analysis of soybean root including hypocotyl during recovery after drought stress

Project description:Soybean is a nutritionally important crop that exhibits reductions in growth and yields under drought stress. To investigate soybean responses during post-drought recovery, a gel-free proteomic technique was used to examine the protein profile. Two-day-old soybeans were stressed with drought for 4 days, recovered for 4 days, and root including hypocotyl was collected under drought and during the recovery stage. Morphological analysis revealed that growth was suppressed under drought stress that recovered following stress removal. Malondialdehyde content was increased under drought stress but returned to normal during the recovery stage. A total of 792 and 888 proteins were identified in control and drought-stressed root including hypocotyl during recovery stage, respectively. Based on the proteomic and cluster analyses, peroxidase and aldehyde dehydrogenase were significantly changed at analyzed time points under drought stress and during recovery. The activity of peroxidase was decreased under drought stress but increased during recovery. The activity of aldehyde dehydrogenase was increased under drought stress but returned to normal during the recovery stage. These results suggest that peroxidase and aldehyde dehydrogenase play key role in post-drought recovery in soybean by scavenging toxic reactive oxygen species and reducing harmful aldehydes load.

Project description:The CAMTA1 mutant and Col-0 were studied under water and drought condition. The camta1 showed stunted primary root growth under osmotic stress. The expression analysis revealed drought recovery as major indicative pathway along with membrane and chloroplast related protein in camta1 under drought stress. Large number of positively regulated genes were related to osmotic balance, transporters, AP2 and ABA. We used Affymetrix expression analysis to validate the role of CAMTA1 under drought stress.

Proteomic analysis of Pennisetum glaucum under drought stress

Project description:Pearl millet [Pennisetum glaucum (L.) R.Br] is the fifth most important cereal crop next to rice, wheat, maize, and sorghum. It is cultivated especially by small holder farmers in arid and semi-arid regions because of its drought resistance. However, the molecular mechanisms during drought stress in Pennisetum remain elusive. In the present study we have used a shotgun proteomics approach (GEL-LC-Orbitrap-MS) for identification and quantification of proteins from different tissues (root, seed and leaf) under drought and control conditions. Plants were grown in a tube system to survey root growth under drought stress. The water content was measured in the upper and the lower part of the tube using soil moisture sensors. Under drought stress root elongation was observed. Measurement of stomatal conductance showed a clear response to drought stress. For proteomics measurements root, leaf and seed tissues were harvested. In total 2281 proteins were identified, 1095 in root, 1299 in seed, and 1208 in leaf in both stress and control conditions.

Quantitative proteomic analysis of the role of miRNA156 in alfalfa under drought stress

Project description:Alfalfa is the most produced perennial forage crop in Canada. Drought stress is a major form of abiotic stress, affecting its productivity and annual yield. A small RNA, miR156, plays a major role in drought tolerance by downregulating downstream SPL genes, but its effects at the proteome level are unknown. In this study, the protein level perturbations of miR156 overexpression (A8) and empty vector (EV) control genotypes were compared under drought stress. Using label-free quantification, 3,000 protein groups were identified, of which 68 were upregulated in A8 and 84 were downregulated relative to EV under control conditions. Conversely, under drought stress, 610 proteins were upregulated and only 52 proteins were downregulated in A8 relative to EV. Functional analysis using PlantRegMap showed that the enriched proteins are likely involved in biological and molecular processes including antioxidant response, response to stress, signal transduction and biosynthesis of secondary metabolites. These proteins/pathways might be involved in the enhancement of drought stress tolerance mediated by miR156. Protein groups related to signaling, such as MAP kinase, calcium-dependent protein kinase, protein phosphatase 2C, and transcriptional regulators including bZIP and zinc finger proteins were found to be differentially expressed when a search was conducted against a drought stress gene database. The proteomic dataset was validated by immunoblotting of selected proteins. The results of this study provide a better understanding and insight into the role of miR156 in drought stress tolerance in alfalfa at the proteomic level.

Transcriptome sequence analysis of Phormium tenax under drought stress

ChIP-Seq analysis of switchgrass transcriptome in response to single drought and combinations of drought and heat stress

Project description:The combined heat and drought stress influence the plant growth and development. Switchgrass is an economically important crop due to the availability of high biomass with little water and nutrient requirements. Earlier reports suggested that switchgrass growth and yield highly influenced by heat and drought. The mechanism behind heat and drought stress is not fully understood in switchgrass. This study has undertaken to analyze the epigenetic modification using ChIP-Seq analysis with the activation histone mark H3K4me3. Conclusion: Our study provides the first epigenomic analysis of heat and drought response in switchgrass. This comprehensive resource will provide other epigenomic regulated information in non-model plant species.
