Project description:This dataset reports a comprehensive N-glycoproteomic profiling of serum-derived humanized antibodies expressed in transgenic mice using an intact glycopeptide (IGP)–based LC–MS/MS workflow. The study aimed to identify and characterize site-specific N-glycosylation modifications of mouse serum proteins, with emphasis on antibody-related glycoforms. Following sample digestion and HILIC enrichment, glycopeptides were analyzed by high-resolution Orbitrap Astral mass spectrometry in data-dependent acquisition (DDA) mode. The identified N-linked glycopeptides were annotated for glycan composition, glycosylation heterogeneity, and functional classification through GO, KEGG, Reactome, and STRING analyses. The dataset provides an extensive resource for understanding host-dependent glycosylation patterns and their potential impact on antibody functionality.

Project description:Human plasma fibronectin is an adhesive protein that plays a crucial role in wound healing. Many studies had indicated that glycans may mediate the expression and functions of fibronectin, yet a comprehensive understanding of its glycosylation is still missing. Here, we performed a comprehensive N- and O-glycosylation mapping of human plasma fibronectin, and quantified the occurrence of each glycoform in a site-specific manner. Intact N-glycopeptides were enriched by zwitterionic hydrophilic interaction chromatography, and N-glycosites sites were localized by the 18O-labeling method. O-glycopeptide enrichment and O-glycosite identification were achieved by an enzyme-assisted site-specific extraction method. An RP–LC–MS/MS system functionalized with Collision-Induced Dissociation and stepped normalized collision energy (sNCE)-HCD tandem mass was applied to analyze the glycoforms of fibronectin. A total of 6 N-glycosites and 53 O-glycosites were identified, which were occupied by 3842 N-glycoforms and 16 O-glycoforms, respectively. Furthermore, 81.4% of N-glycans were either fucosylated, sialylated, or with both modifications77.31% of N-glycans were sialylated, while O-glycosylation was dominated by the sialyl-T antigen. These site-specific glycosylation patterns on human fibronectin can facilitate functional analyses of fibronectin and therapeutics development.

Project description:Alpha fetoprotein (AFP) is a circulating cancer biomarker implicated in multiple neoplastic malignancies, including hepatocellular carcinoma (HCC). AFP glycoforms with core fucosylation structure (AFP-L3) are used clinically as a biomarker, to predict risk of developing HCC and to monitor its recurrence. Mature AFP has a single glycosylation site, while there is a high degree of structural variation in AFP-glycan modifications. Because AFP has single glycosylation site, masses of intact AFP proteoforms can be used to differentiate and identify PTM in their native states. We developed a method for intact AFP glycoform analysis that utilizes AFP-specific immune-enrichment, followed by LC-high resolution mass spectrometry (LC-HRMS) analysis to differentiate and quantitate the relative abundance of AFP glycoforms and evaluated the method’s performance.

Project description:In this work, we presented an integrated workflow for simultaneous analysis of sialylated glycosites and site-specific glycoforms by taking advantages of SGP enrichment approach with high specificity and paired spectra intact glycopeptide identification strategy with high efficiency. By using this strategy, comprehensive analysis of sialylation of glycoproteins was achieved, which could reveal the high heterogeneity of sialylated glycosylation. Additionally, significant changes were obtained on the levels of sialylated glycosites, as well as site-specific glycoforms between pooled hepatocellular carcinoma (HCC) and normal human serum samples. Taken together, our method could be a powerful tool for comprehensive analysis of sialylation glycosylation in human serum and other biological samples.

Project description:We developed an automated glycopeptide enrichment method for the analysis of serum site-specific N-glycoproteome. This automated method allowed for processing one sample within 20 min. It showed higher enrichment specificity, more intact glycopeptide identifications, and better quantitative reproducibility than the traditional manual method using micro-tip enrichment devices. We further applied this method to investigate the serum site-specific N-glycosylation changes between four patients with pancreatic cancer and seven healthy controls. The principal component analysis of intact N-glycopeptides showed a good clustering across cancer and normal groups. And we found that the site-specific glycoforms, mono-fucosylated and non-sialylated oligosaccharides, on IgG1 site 180 expressed a significant decrease in pancreatic cancer patients compared to healthy controls. Together, the automated method is a powerful tool for site-specific N-glycoproteomics analysis of complex biological samples, and it has great potential for clinical utilities.

Project description:We aimed to in-depth characterize and quantify salivary N-glycoproteomics. HILIC enrichment and LC-MS/MS were combined to investigate salivary glycosylation both at deglycopeptides level and glycopepeptides level, and alterations in site-specific glycoforms for human saliva were detected between lung cancer patients and healthy subjects. Firstly, intact glycopeptides were enriched from human saliva through using HILIC. Obtained intact glycopeptides were characterized by LC-MS/MS directly. Furthermore, the glycosylation sites were fully identified by LC-MS/MS followed by incubating with PNGase F. The developed workflow was applied to compare N-glycosites and intact N-glycopeptides in lung cancer group and healthy control group. Dysregulated N-glycosites as well as site-specific glycoforms were confidently observed in lung cancer and their potential value in clinical applications will be discussed.

Project description:The spike protein of SARS-CoV-2, the virus responsible for the global pandemic of COVID-19, is an abundant, heavily glycosylated surface protein that plays a key role in receptor binding and host cell fusion, and is the focus of all current vaccine development efforts. Variants of concern are now circulating worldwide that exhibit mutations in the spike protein. Protein sequence and glycosylation variations of the spike may affect viral fitness, antigenicity, and immune evasion. Global surveillance of the virus currently involves genome sequencing, but tracking emerging variants should include quantitative measurement of changes in site-specific glycosylation as well. In this work, we used data-dependent acquisition (DDA) and data-independent acquisition (DIA) mass spectrometry to quantitatively characterize the five N-linked glycosylation sites of the glycoprotein standard alpha-1-acid glycoprotein (AGP), as well as the 22 sites of SARS-CoV-2 spike protein. We found that DIA compared favorably to DDA in sensitivity, resulting in more assignments of low abundance glycopeptides. However, the reproducibility across replicates of DIA-identified glycopeptides was lower than that of DDA, possibly due to the difficulty of reliably assigning low abundance glycopeptides confidently. The differences in the data acquired between the two methods suggest that DIA out-performs DDA in terms of glycoprotein coverage but that overall performance is a balance of sensitivity, selectivity, and statistical confidence in glycoproteomics. We assert that these analytical and bioinformatics methods for assigning and quantifying glycoforms would benefit the process of tracking viral variants as well as for vaccine development.

Project description:Protein glycosylation is a critical post-translational modification, and knowledge of site-specific glycoforms is essential for developing biomarkers and therapeutic drugs. Although LC-MS/MS-based glycoproteomics strategies enable the identification of site-specific glycoforms at proteomics scale, its coverage is still low largely because of the poor glycopeptide enrichment performance. HILIC is thought to allow "unbiased" enrichment of intact glycopeptides, and it is broadly used to analyze the site-specific glycoforms at proteomics scale. To maximize glycopeptide capturing, the samples are always loaded onto HILIC with high acetonitrile (ACN) content (typically 80%). In this study, we found that some HILIC columns could effectively capture glycopeptides at around 70% ACN. We further demonstrated that the system could identify the highly hydrophilic glycopeptides that can not be achieved by conventional methods. The excellent complementarity of 70% ACN enrichment methods greatly enhances the coverage (>20%) of N-glycoproteome identification in human blood. The developed methods were further applied to investigate the N-glycosylation changes in the plasma of Alzheimer's disease (AD) and mild cognitive impairment (MCI) patients. It was found that fucosylated glycopeptides were up-regulated and sialylated glycopeptides were down-regulated as the disease progressed. Altered glycosylation patterns were detected for a number of site-specific glycoforms, which serve as potentially interesting targets for further glycosylation-based AD progression. Our results reveal that complementary strategies offers a comprehensive approach to studying in N-glycoproteomics, paving the way for in-depth glycoproteomics analysis.

Project description:This study aims to determine whether a breath test could be used for early detection of colorectal cancer and colorectal polyps.
Patients who are attending for a planned colonoscopy or who are scheduled to undergo elective resection of histologically confirmed colorectal cancer (adenocarcinoma) will be approached to provide a breath sample.
Multi platform mass spectrometry analysis will be performed to establish volatile biomarkers that can discriminate between colorectal cancer, benign colorectal disease (e.g. polyps) and healthy controls.
