Project description:This repository is related to the work "Benchmarking commonly usedsoftware suites and analysis workflows for DIA proteomics and phosphoproteomics". The following files are stored here: 1. four MS datasets generated in this work, including two two-species benchmark datasets acquired on QE HF and timsTOF Pro, and two TNF-alpha induced phosphoproteomics datasets acquired on QE HF-X and timsTOF Pro; 2. all spectral libraries used in this work; 3. raw MS data search reports with analysis logs included if software reported; 4. preprocessed MS data search reports for any result from HF and TIMS DIA benchmark datasets; 5. FASTAs used in this work; 6. a description file (Description_of_iProX_and_public_data.xlsx) for the stored files in this repository and other public data used in this work. Quantitative proteomics of CSF from the Alzheimer's disease mouse model 5xFAD

Project description:The 5xFAD mouse model was used to study the influence of amyloid pathology on the cerebrospinal fluid (CSF) proteome. Therefore, CSF of 7-months old 5xFAD and WT control mice was sampled with an improved collection protocol. Using a minute amount of 5 µL CSF, we applied data dependent and data independent acquisition of the same samples on a Q-Exactive HF mass spectrometer. Comparison of DDA and DIA demonstrate a higher data completeness for DIA. The results show a strong effect on microglia activation exemplified by strongly increased abundances of Trem2 and Cst7. Furthermore, neurodegenerative markers such as neurofilaments and tau (Mapt) were strongly increased for 5xFAD mice.

A comprehensive spectral assay library to quantify the Halobacterium salinarum NRC-1 proteome by DIA/SWATH-MS

Project description:Data-Independent Acquisition (DIA) is a mass spectrometry-based method to reliably identify and reproducibly quantify large fractions of a target proteome. The peptide-centric data analysis strategy employed in DIA requires a priori generated spectral assay libraries. Such assay libraries allow to extract quantitative data in a targeted approach and have been generated for human, mouse, zebrafish, E. coli and few other organisms. However, a spectral assay library for the extreme halophilic archaeon Halobacterium salinarum NRC-1, a model organism that contributed to several notable discoveries, is not publicly available yet. Here, we report a comprehensive spectral assay library to measure 2,563 of 2,646 annotated H. salinarum NRC-1 proteins. We demonstrate the utility of this library by measuring global protein abundances over time under standard growth conditions. The H. salinarum NRC-1 library includes 21,074 distinct peptides representing 97% of the predicted proteome and provides a new, valuable resource to confidently measure and quantify any protein of this archaeon.

A hybrid DDA/DIA-PASEF based assay library for a deep proteotyping of triple-negative breast cancer

Project description:Generation of a new library of targeted mass spectrometry assays for accurate protein quantification in triple negative breast cancer (TNBC) tissues. Primary tumor tissue lysates from 105 TNBC patients treated at Masaryk Memorial Cancer Institute (MMCI) in Brno, Czech Republic, were used to generate the spectral library. This project covers raw files from data-dependent acquisition (DDA) – parallel accumulation-serial fragmentation (PASEF) measurements of 12 hydrophilic chromatography (HILIC) fractions of aliquot pool from complete set of 105 samples measured on timsTOF Pro; raw files of 16 individual samples measured in data-independent acquisition (DIA) – PASEF mode and used for hybrid library generation and for demonstrative quantitative DIA data extraction; Pulsar archive generated in Spectronaut 16.0 from 12 DDA-PASEF measurements of HILIC fractions and from 16 data-independent acquisition DIA-PASEF measurements of individual samples. The 16 DIA-PASEF runs of individual samples used for library generation were analyzed using newest versions of Spectronaut (version 18.5) and DIA-NN (version 1.8.1) software tools in library-based setting using the newly generated library as well as in library-free setting showing library-based method to outperform the use of predicted libraries in the terms of identification numbers.

iDIA-QC: AI-empowered Data-Independent Acquisition Mass Spectrometry-based Quality Control

Project description:Quality control (QC) in mass spectrometry (MS)-based proteomics is mainly based on data-dependent acquisition (DDA) analysis of standard samples. Here, we collected 2638 files acquired by data independent acquisition (DIA) and paired DDA files from mouse liver digests using 21 mass spectrometers across nine laboratories over 31 months. Our data demonstrated that DIA-based LC-MS/MS-related consensus QC metrics exhibit higher sensitivity compared to DDA-based QC metrics in detecting changes in LC-MS status. We then optimized 15 metrics and invited 21 experts to manually assess the quality of 2638 DIA files based on those metrics. Based on the annotation results, we developed an AI model for DIA-based QC in the training set of 2110 DIA files. This model predicted the liquid chromatography (LC) performance with an AUC of 0.91 and the MS performance with an AUC of 0.97 in an independent validation dataset (n = 528). Finally, we developed an offline software called iDIA-QC for convenient adoption of this methodology for LC-MS QC.
