Identification of CLPX binding proteins in FT293 cells

Project description:FT293 cells which express FLAG-tagged CLPX, in which deleted endogenous CLPX were used for the study. FT 293 cells which express a chimeric protein composed of the mitochondrial transit peptide region of ornithine transcarbamylase and Flag-tagged luciferase were used as control. Each of FLAG-tagged proteins were expressed by doxycycline-inducible manner. The FLAG-tagged proteins were immunoprecipitated using anti-DDDK-tag antibody-conjugated agarose beads, and the immunoprecipitated proteins were eluted from the agarose beads by DDDDK peptides. The eluted precipitates were digested with trypsin.

Project description:The distribution of histone variants H2Abbd and macroH2A in 13 regions of the HG18 assembly have been studied using a variant of the ChIP-on-Chip technique. HeLa S3 cell lines expressing tagged histones H2A, H2Abbd or macroHA were obtained using retroviral transfer. DNA fractions associated with tagged histones were isolated using a two-step purification procedure that involved affinity chromatography on a column with anti-FLAG antibodies, followed by affinity chromatography on a Ni-agarose column. The obtained genomic DNA samples were analyzed by hybridization with custom NimbleGene genomic microarrays.

RB1 mass spec with or without MYC amplification

Project description:293T cells were transfected with Flag-tagged RB1 with or without MYC. After 48 h, the cells were lysed with IP buffer and immunoprecipitated with Flag-conjugated agarose beads (Sigma-Aldrich). The bound proteins were eluted with 2% SDS and digested overnight with sequencing grade modified trypsin (Promega, PRV5111). The obtained peptides were analyzed using a nanoflow EASY-nLC 1200 system (Thermo Fisher Scientific, Odense, Denmark) coupled to an Orbitrap Exploris480 mass spectrometer (Thermo Fisher Scientific, Bremen, Germany). The results were processed with the UniProt human protein database (75,004 entries, download on 07-01-2020) using Protein Discoverer (Version 2.4.1.15, Thermo Fisher Scientific) and Mascot (Version 2.7.0, Matrix Science).

Project description:We report the results of ChIP-Seq experiment investigating the MtrA TCS response regulator. The experiment utilised an in trans copy of mtrA with an N-terminal 3xFlag tag encoded on the plasmid pMS82 (containing a phiBT1 integration site). The experiment utilised beads associated with anti-flag antibodies, specific for the Flag tagged protein. We report important targets involved in cell division and salt stress with key findings supporting the hypothesis that MtrA is essential. Samples were taken over a time course of 10h, 12h, 14h, 16h, 18h and 20h.

ChIP-seq for TAZ (WWTR1) binding region in C2C12 myoblasts

Project description:We demonstrated that TAZ positively regulates Irs1 gene transcription in muscle. Therefore we designed ChIP-seq experiment to reveal detailed mechanism of regulation. To capture TAZ in chromatin preparation, we made Flag-tagged TAZ expressing and control vector transduced C2C12 cells by retroviral infection. We used FLAG-conjugated beads to capture TAZ-chromatin complexes and ChIP-seq was perforemd. Among many TAZ binding sites, we focused Irs1 regulatory region because our primary purpose was to identify TAZ binding site for the regulation of Irs1 transcription.
