Identification of possible cargo and interactor proteins of KDELR

ABSTRACT: To investigate possible cargo and interactor proteins of KDELR isoforms 1, 2, and 3, HEK293T cells were transfected with BioID2-fused KDELR and cultured in DMEM containing 2 µM biotin. Biotinylated proteins were recovered from the cell lysates using streptavidin beads and visualized by silver staining. Biotinylated proteins were identified by mass analysis.

Project description:We report the genomic localization of cohesin oligomers in nocodazole arrested yeast cells. Two alleles of SMC3 were expressed in yeast cells, one fused to BirA enzyme and the other tagged with AviTag. Cohesin oligomers were biotinylated and ChIP with streptavidin beads. As control experiments, cohesin localization on chromosome was determined in strains expresses freely diffusable BirA enzyme, where all Smc3 proteins were biotinylated; non-specific ChIP were determined in strains with no BirA.

Identification of long noncoding RNA DANCR binding proteins

Project description:To capture endogenous DANCR transcripts, we designed and synthesized 11 5′ biotinylated 90-mer DNA oligonucleotides antisense that spanned the entire length of the target RNA DANCR. Pull-down proteins were separated by SDS-PAGE gel and stained with Fast Silver Stain Kit (Beyotime, China). Cell lysates were incubated with biotinylated DNA probes (10 pmol) and 50 μL of streptavidin-agarose beads (Invitrogen) for 1 hour. The proteins were precipitated and diluted in 50 μl of digestion buffer (8 M urea, 50 mM Tris-HCl pH 7.8), separated by SDS-PAGE gel electrophoresis and visualized by silver staining using the PAGE Gel Silver Staining Kit (Solarbio, Beijing, China) as the protocol described. Specific bands were excised for proteomics screening by mass spectrometry analysis (Tianjin Novogene Bioinformatic Technology, Tianjin, China).

Uncovering nutrient-regulated surface proteins using stable isotope labeling with amino acids in cell culture (SILAC) proteomics

Project description:The presence of a protein at the cell surface is regulated by the exocytic and endocytic membrane trafficking pathways. We have recently discovered that the nutrient, or amino acids, plays a substantial role in promoting the endocytic membrane trafficking. Here we ask if the nutrient can regulate the cell surface presentation of proteins, which has not been addressed in the literature according to our knowledge. To that end, HeLa cells are labeled with heavy and light isotopes. In the forward labeling experiment, heavy and light cells are treated with DMEM and HBSS for 2 hours respectively. Cells are surface-biotinylated and are subsequently mixed, lysed and subjected to affinity purification by Streptavidin beads. Reverse labeling experiment is identically performed except that heavy and light cells are treated with HBSS and DMEM respectively. Our proteomics data demonstrate that many cell surface exposed proteins, such as signaling receptors, ligands, extracellular matrix proteins, trans-Golgi network cargo adaptor proteins and Golgi enzymes, can be regulated by the nutrient. Our study implies that the nutrient might play essential roles in intracellular membrane trafficking and in shaping a cell’s interactions with its environment.

A native chromatin purification system for epigenomic profiling in C. elegans

Project description:We describe an in vivo chromatin purification system for genome-wide epigenetic profiling in C. elegans. In this system, we coexpressed the E. coli biotin ligase enzyme (BirA), together with the C. elegans H3.3 gene fused to BioTag, a 23-amino acid peptide serving as a biotinylation substrate for BirA, in vivo in worms. We developed methods to isolate chromatin under different salt extraction conditions, followed by affinity purification of biotinylated chromatin with streptavidin and genome-wide profiling with microarrays. Identification of LGALS1 binding partners in T84 cells by proteomics using a photocrosslinking GlcNAc analog

Project description:Surface glycoproteins from T84 cells were metabolically incorporated with a diazirine functionalized GlcNAc analog and crosslinked to biotinylated LGALS1 on intact cells. The crosslinked glycoproteins were enriched by streptavidin beads and separated by SDS PAGE. Crosslinked bands identified by silver stain were analyzed by proteomics. Regions at the same molecular weight from the silver stained gel but from a sample that was not incorporated with the diazirine functionalized GlcNAc analog and not crosslinked to biotinylated LGALS1 were used as negative controls.

Project description:The human proton-coupled folate transporter (PCFT) was stably expressed as a fu-sion protein with a BioID2-HA in the C-terminal position (PCFT-BioID2). The uncom-plxed biotin transferase was used as a control to identify proteins that are biotinylated randomly due to sheer abundance and/or an unnatural affinity to the BioID2 ligase. HeLa PCFT-BioID2 cells expressed the PCFT fusion protein which localized to the plasma mem-brane and exhibited robust transport typical of PCFT. HeLa PCFT-BioID2 and BioID2 cells were cultured in complete DMEM (biotin-free), with and without biotin (50 μM; 16 h) then biotinylated proteins were selected on streptavidin beads.

Isolation and determination of PI(4,5)P2 proximal proteins

Project description:We screened proteins in close proximity to PI(4,5)P2 in epithelial cells. We established HaCaT cells stably expressing APEX2 N-terminally fused to the PH domain of PLCd1, which specifically binds to PI(4,5)P2. In the presence of hydrogen peroxide and biotin-phenol, proteins proximal to APEX2 are biotinylated by APEX2, allowing for their enrichment using streptavidin beads. APEX2-fused non-PI(4,5) P2-binding mutant of the PH domain of PLCd1 (R40L) was used as the negative control.
