ABSTRACT: WI-38 cells were washed three times with PBS, and cell lysis, trypsin/Lys-C digestion, and peptide purification were performed using the EasyPep Mini MS sample prep kit (Thermo Fisher Scientific). Peptides (25 μg) from each sample were labeled with 0.2 mg of TMT 10-plex reagents (Thermo Fisher Scientific) and combined and fractionated using the Pierce high pH reversed-phase peptide fractionation kit (Thermo Fisher Scientific). Peptides (1 µg) from each fraction were analyzed by MS using an EASY-nLC 1200 system connected online to an Orbitrap Fusion Lumos (Thermo Fisher Scientific) equipped with a FAIMS-Pro ion mobility interface (Thermo Fisher Scientific). Peptides were loaded onto a C18 analytical column (Ionopticks; Aurora Series Emitter Column, AUR2-25075C18A; 25 cm × 75 μm, 1.6 μm FSC C18 with nanoZero fitting) and separated using a 4-h gradient (solvent A, 0.1% FA; and solvent B, 80% ACN/0.1% FA). For data-dependent acquisition of MS/MS spectra, FAIMS-Pro was set to three phases (−40, −60, and −80 CV), and the most intense ions (cycle time: 1 s) with a charge state from +2 to +7 were selected for fragmentation by higher energy collisional dissociation. The fragment ions were detected using the Orbitrap system. Data were analyzed using SEQUEST in Proteome Discoverer (v.2.2). The mass tolerances for the precursor and fragment ions were 10 ppm and 0.02 Da, respectively, and peptide identification was filtered at a false discovery rate <0.01. TMT quantification was performed using the Reporter Ions Quantifier node in Proteome Discoverer.
