Water droplet-in-oil digestion method for single-cell proteomics

ABSTRACT: We developed a Water droplet-in-oil digestion method for single-cell proteomics. This method increased protein and peptide recovery 10-fold compared to an in-solution digestion ISD method.

Evaluation of the Impact of Water Method During Insertion Phase of Flexible Sigmoidoscopy in Training

Project description:Colonoscopy is a sedated procedure traditionally performed using air insufflation during the insertion phase of the procedure. Recently, the use of water method (eg, water infusion or water exchange techniques) during the insertion phase of colonoscopy has been reported to increase the proportion of patients in whom complete unsedated colonoscopy could be achieved, reduce patient recovery time burdens, decrease abdominal discomfort during and after colonoscopy, enhance cecal intubation, and increase willingness to repeat an unsedated colonoscopy. However, there has been no study on the use of water method during the training of primary care doctors or nurse endoscopists in flexible sigmoidoscopy for colorectal cancer screening. In unsedated endoscopic procedure such as FS, endoscope insertion techniques that can potentially reduce patient discomfort and increase the rate of achieving an adequate depth of scope insertion are desirable. Our current study aims to evaluate the impact of water method during insertion phase of FS in the training of primary care doctors or nurse endoscopists for colorectal cancer screening.

Single-CpG resolution mapping of 5-hydroxymethylcytosine by chemical labeling and exonuclease digestion (SCL-exo)

Project description:We report the setup of a new method to map 5-hydroxymethylcytosine (5hmC) genome-wide at CpG resolution. The method combines selective chemical labeling by 5hmC b-glucosyltransferase and exonuclease digestion of the DNA molecules bound to streptavidin beads after biotinylation of the 5-glucosylmethylcytosines. Associated with a straightforward bioinformatic analysis, this new procedure provides a cost-effective and fast method for mapping 5hmC at high resolution.

Water Droplet-in-Oil Digestion Method for Single-Cell Proteomics.

Project description:Recent advances in single-cell proteomics highlight the promise of sensitive analyses in limited cell populations. However, technical challenges remain for sample recovery, throughput, and versatility. Here, we first report a water droplet-in-oil digestion (WinO) method based on carboxyl-coated beads and phase transfer surfactants for proteomic analysis using limited sample amounts. This method was developed to minimize the contact area between the sample solution and the container to reduce the loss of proteins and peptides by adsorption. This method increased protein and peptide recovery 10-fold. The proteome profiles obtained from 100 cells using the WinO method highly correlated with those from 10,000 cells using the in-solution digestion method. We successfully applied the WinO method to single-cell proteomics and quantified 462 proteins. Using the WinO method, samples can be easily prepared in a multi-well plate, making it a widely applicable and suitable method for single-cell proteomics.

Quantitative assessment of the effects of trypsin digestion methods on immunoprecipitation-mass spectrometry-based protein-protein interaction analysis

Project description:Immunoprecipitation-mass spectrometry (IP-MS) has become the method of choice for discovering protein-protein interaction (PPI) under native conditions. The success of the IP-MS depends on the efficiency of trypsin digestion and recovery of the tryptic peptides for MS analysis. Several different protocols have been used for trypsin digestion of protein complexes in IP-MS studies, but no systematic studies have been conducted on the impact of trypsin digestion conditions on the identification of PPI. Here, we identified the interactome of transcription factor p65 (RelA) to test five distinct trypsin digestion methods (two using “on-bead”, two using “in-solution”, and one using “in-gel” protocols) and determined which method yielded the best interactome coverage. Our study indicates that high-abundance RelA interactors can be universally identified by all five methods, but the identification of low-abundance RelA interactors is significantly affected by the choice of trypsin digestion methods. We found that eluting RelA complex with sodium dodecyl sulfate (SDS) and followed by filter-aided sample preparation (FASP)/in-solution digestion is the best among the methods that were tested. We also found that different digestion protocols influences the selected reaction monitoring (SRM)-MS quantification of PPIs, suggesting that optimization of trypsin digestion condition may be required for robust study of targeted analysis of PPIs.
