Note that vaccinia-infected B cells will still continue to present (primarily) a wide variety of peptides originating from endogenous proteins; this data set contains evidence for more than 5000 such peptides. Project description:Human serum albumin is the most abundant plasma protein with a large number of lysine and arginine residues. Hence, it is highly susceptible to glycation in vivo. In hyperglycemic conditions, such as diabetes, the level of HSA glycation increases. Here we quantified glycated HSA peptides in a subject population of healthy and type 2 diabetes with and without nephropathy to assess its performance for the diagnosis of diabetic nephropathy compared to HbA1c.

Project description:Previously, we published a dataset of human blood plasma and serum samples of 10 healthy males and 10 healthy females, fractionated on a set of sorbents (cation exchange Toyopearl CM-650M, CM Bio-Gel A, SP Sephadex C-25 and anion exchange QAE Sephadex A-25) and analyzed by LC-MS/MS individually and pooled in equal amounts (Supplementary Table S1, Sheet 1) [33]. We focused on those peptides that could be found in the blood plasma and serum using a standard search against the database of human proteins (UniProt Knowledgebase, taxon human). The combination of search engines MASCOT and X! Tandem, based on Scaffold 4 software with FDR less than 1%, allowed us to identify 15,530 unique peptides that belong to 2,127 protein groups (Table 1, Supplementary Table S1, Sheets 2 and 3). The Venn diagram shows that slightly less than 40% of the peptides are found in all four analyzed samples (Figures 1A and 1B). About 70% of the peptides are found in at least two samples. The accumulation diagram (Figure 1C) shows that the number of new unique peptides does not reach a plateau after repeated analyses of the same plasma sample — even after six runs. Project description:Dengue and Zika are two mosquito-borne diseases of great concern, affecting mainly the tropical and subtropical regions worldwide. The arrival of Zika virus (ZIKV) in dengue virus (DENV) endemic areas imposed challenges for differential diagnosis and the development of candidate vaccines. The use of peptides has shown great potential to achieve these goals. We aimed to identify the linear epitope profile recognized by the serum samples of dengue and Zika patients in the E and NS1 proteins of DENV and ZIKV to select peptides with the potential for the development of diagnostic tests and vaccines. Analysis of a peptide microarray platform with serum samples of dengue and Zika patients demonstrated that the epitopes were evenly distributed across the entire viral proteins, showing no preference for particular regions. However, several epitopes were within epitope hot spots constituted by clusters of peptides recognized in more than 30% of the sub-arrays analyzed with individual or pools of serum samples. The serum samples of dengue and Zika patients showed a high level of cross-reaction for epitopes in the DENV and ZIKV proteins. Analysis of an additional peptide microarray platform containing selected peptides based on the results of the first screening showed that three peptides (DENV: TQGEPSLNEEQDKRF and TQTVGPWHLGKLEID; ZIKV: LELDPPFGDSYIVIG), highly specific for their cognate viruses (p<0.05), were within the epitope hot spots; however, these peptides showed low detection rates (32.5, 35.0, and 28.6%, respectively). We also found two peptides (DENV: WEVEDYGFGVFTTNI and LELDFDLCEGTTVVV) in the epitope hot spots detected by both dengue and Zika patients with similarly high rates (arbitrary detection rate cut-off threshold of ≥40%). The epitope hot spots harbor several immunodominant epitopes recognized by a higher number of individuals when compared to the 15 aa sequence peptides. Therefore, the entire epitope hot spots, spanning up to ~30 aa, would have more potential than peptides of only 15 aa to serve as antigens in diagnostic tests and vaccine developments.

Project description:Bioactive peptides are promising agents for therapeutic applications, however their small size results in poor stability, low bioavailability and rapid renal clearance, so its widespread use is limited. To address these issues, fusing or conjugating peptides to suitable molecular scaffolds is required. In this study, human serum albumin (HSA) is used as a delivery carrier for human β-defensin-2 peptides (HBD2) in the production of HSA-delivered defensin complex (ADDC) to facilitate its cellular uptake and transport to intracellular targets. Conjugation can improve the stability of HBD2, while extend the circulation time and promote its accumulation within tumor, thereby improving the therapeutic efficacy. Herein, ADDC provides a protective structure against the harsh external environment and serves as a passive tumor-targeted system. Our data showed that the combination of ADDC with clinically relevant drugs, such as Doxorubicin, Gemcitabine, Cisplatin, and Cetuximab can significantly increase the cytotoxicity of ADDC on human pancreatic cancer cells. The results of bioinformatics analysis also revealed that ADDC may affect the metabolic processes, gene transcription and apoptosis of pancreatic cancer cells. Collectively, ADDC exhibited specific tumor targeting capabilities, low systemic toxicity, and enhanced antitumor efficacy in a mouse model of pancreatic cancer.

Project description:Human fetuin, also known as α-2-HS glycoprotein, is an abundant glycoprotein circulating in human plasma. AHSG is the gene symbol responsible for coding the fetuin protein. A frequent polymorphism of AHSG results in two alleles, AHSG*1 and AHSG*2, which producing three genotypes (AHSG*1, AHSG*2, and heterozygous AHSG1/2). The backbone amino acid sequences of fetuin coded by AHSG*1 and AHSG*2 genes differ from each other in two amino acids including one O-glycosylation site (position 256). We aim to describe human’s individual fetuin proteoform profiles directly isolated from serum of healthy and septic people, focusing on potential glycoproteogenomics correlations, e.g. how gene polymorphisms may affect glycosylation.

Blood is a complex tissue and can theoretically contain products of all processes occurring in different parts of the body. To identify potential sources of “alien” (non-human) plasma peptides, we performed a de novo analysis of mass spectrometry data. De novo analysis is a less efficient method of identification than search against databases, since the accuracy and resolution of modern mass spectrometers such as QTOF or Orbitrap remains not high enough. However, we use de novo analysis to identify organisms that include the most abundant components of the complex peptide mixture. This procedure allows us to develop a hypothesis and then perform a standard search against a database of proteins of identified organisms. The de novo identification was carried out using PEAKS Studio 8.0 (Bioinformatics Solutions Inc., Canada) and mass spectrometry driven BLAST analysis against the RefSeq non-redundant database NCBInr (https://www.ncbi.nlm.nih.gov/protein/).
