Coverage-Immuno

Project description:COVERAGE-Immuno is a project that aims to perform in-depth, repeated evaluation of immunological markers and RNA data in COVID-19 patients who are being treated at home, to learn more about the disease. The project is embedded in an existing randomised clinical trial, called COVERAGE, that is evaluating several experimental treatments for patients at home. COVERAGE Immuno will use a technological tool that makes it possible to study a wide range of biological pathways with simple blood sampling. Coupled with innovative data science approaches, the project will be able to identify the most relevant biomarkers associated with the progression of the disease and the response to treatment at the early stage of the COVID-19 disease.

Transcripts coding MHC I-associated peptides are enriched in microRNA-binding sites

Project description:MHC I-peptides (MIPs) play an essential role in normal homeostasis and diverse pathological conditions. MIPs derive mainly from defective ribosomal products (DRiPs), a subset of nascent proteins that fail to achieve a proper conformation and whose physical nature remains elusive. We used high-throughput proteomic and transcriptomic methods to unravel the structure and biogenesis of MIPs presented by HLA-A and -B molecules on human EBV-infected B lymphocytes from four subjects. We found that although HLA-different subjects present different MIPs derived from different proteins, these MIPs originate from proteins that are functionally interconnected and implicated in similar biological pathways. Secondly, the MIP repertoire of human B cells showed no bias toward conserved vs. polymorphic genomic sequences, derived preferentially from abundant transcripts and conveyed to the cell surface a cell type-specific signature. Finally, we discovered that MIPs derive preferentially from transcripts bearing miRNA response elements. Furthermore, while MIPs of HLA-disparate subjects are coded by different sets of transcripts, these transcripts are regulated by mostly similar miRNAs. Our data support an emerging model in which i) the generation of MIPs by a transcript depends on its abundance and DRiP rate, and ii) the DRiP rate is regulated to a large extent by miRNAs. We performed genome-wide miRNA expression profiling of B cells and non-lymphoid cells to confirm that miRNAs predicted to regulate transcripts source of MHC I-associated peptides are expressed in a cell-specific manner. miRNA profiling was done on (i) 4 B-lymphoblastoid cell lines (B-LCLs) obtained from the peripheral blood mononuclear cells of 4 subjects, (ii) CD19+CD20- B cells and CD19+CD20+ B cells of one of the subjects, (iii) HeLa cells, and (iv) HEK293 cells.

High Throughput Characterization of Eukaryotic 2A-Like Peptides Identifies Novel Leucine-Associated Reduction in Protein Abundance

Project description:Virally-derived ribosomal skipping 2A peptides are a popular tool for protein co-production. Despite their use in over 9,000 publications, the biochemical and biophysical properties underlying the skipping mechanism remain largely unexplored. We identified 4,218 2A-like peptides originating from non-viral organisms. We developed and utilized the Trifluorescent Reporter fluorescent tool for high-throughput multiplexable analysis of ribosomal skipping, and tested 3,271 2A-like peptide sequences. We identified peptides that skipped, failed to skip, and skipped but failed to restart translation, in addition to peptides that induced a protein reduction phenotype. A poly-leucine stretch in a conserved alpha-helix N-terminal to the conserved GDxExNPGP motif drove both the skipping and reduction phenotypes, with the number and location of leucine residues being the determinant of which phenotype was observed. Analysis of the native eukaryotic protein contexts revealed that reduction may be harnessed as an expression regulator. The high-throughput approach used in this work greatly expands the functional knowledge of what biophysical and biochemical characteristics lead to ribosomal skipping, including a latent eukaryotic ‘leucine stall-helix’ motif.

Using RNA-Seq to create sample-specific proteomic databases that enable mass spectrometric discovery of splice junction peptides

Project description:Many new alternative splice forms have been detected at the transcript level using next generation sequencing (NGS) methods, especially RNA-Seq, but it is not known how many of these transcripts are being translated. Leveraging the unprecedented capabilities of NGS, we collected RNA-Seq and proteomics data from the same cell population (Jurkat cells) and created a bioinformatics pipeline that builds customized databases for the discovery of novel splice-junction peptides. Results: Eighty million paired-end Illumina reads and ~500,000 tandem mass spectra were used to identify 12,873 transcripts (19,320 including isoforms) and 6,810 proteins. We developed a bioinformatics workflow to retrieve high-confidence, novel splice junction sequences from the RNA data, translate these sequences into the analogous polypeptide sequence, and create a customized splice junction database for MS searching. Jurkat T-cell mRNA was analyzed on an Illumina HiSeq2000. ~80 million paired end reads (2x200bp, ~350bp lengths) were collected.

Project description:The central nervous system (CNS), despite the presence of strategically positioned anatomical barriers designed to protect it, is not entirely isolated from the immune system1,2. In fact, it remains physically connected to and can be influenced by the peripheral immune system. How the CNS retains such responsiveness while maintaining an immunologically unique status remains an outstanding conundrum. In searching for molecular cues that derive from the CNS and allow its direct communication with the immune system, we discovered a repertoire of CNS-derived endogenous regulatory self-peptides presented on major histocompatibility complex (MHC) II molecules at the CNS borders. During homeostasis, a preponderance of these regulatory self-peptides were found to be bound to MHC II molecules throughout the path of lymphatic drainage from the brain to its surrounding meninges and its draining cervical lymph nodes. With neuroinflammatory disease, however, the presentation of regulatory self-peptides diminished. Upon boosting the presentation of these regulatory self-peptides, a population of suppressor CD4+ T cells could be expanded, controlling CNS autoimmunity in a CTLA-4 and TGF dependent manner. This unexpected discovery of CNS-derived autoimmune self-peptides may be the molecular key adapting the CNS to maintain continuous dialogue with the immune system while balancing overt autoreactivity. This sheds new light on how we conceptually think about and therapeutically target neuroinflammatory and neurodegenerative diseases.
