Quantification of metabolic enzymes in SCLC, NSCLC-Ad. and NSCLC-Sq.

ABSTRACT: For the iMPQAT analysis, we retrospectively collected frozen samples of the tumors from 36 patients with lung adenocarcinoma (n = 12), squamous cell carcinoma (n = 12) and LD-SCLC[TG1] (n = 12) who had undergone surgical resection at Kyushu University Hospital between January 2012 and July 2018. Among 12 patients with SCLC, frozen samples of the normal lung tissue were available in 6 patients.

Gene expression profiles of head and neck squamous cell carcinoma and renal cell carcinoma

Project description:To identify differentially expressed genes in tumor tissues, several human cancer tissues (hypopharyngeal squamous cell carcinoma, maxillary sinus squamous cell carcinoma, and renal cell carcinoma) were subjected to Agilent whole genome microarrays. A total of nine pairs of primary hypopharyngeal squamous cell carcinoma samples and adjacent normal mucosa were obtained from patients who underwent tumor resection at Chiba University Hospital (Chiba, Japan). A total of seven pairs of primary maxillary sinus squamous cell carcinoma samples and adjacent normal mucosa were obtained from patients who underwent tumor resection at Chiba University Hospital (Chiba, Japan). A total of five pairs of renal cell carcinoma samples and adjacent normal tissues were obtained from patients who underwent tumor resection at Kagoshima University Hospital (Kagoshima, Japan). The Ethics Committee of Chiba University and the Bioethics Committee of Kagoshima University approved our study, and informed consent was obtained from all patients for use of their tissue samples and clinical data. The tissue samples were immediately frozen in liquid nitrogen and stored at -80°C until use.

Human lung tissue treated with interferons

Project description:RNAseq analysis of human lung slices after treatment with different interferons. Results: Differentially expressed genes were observed after treatment with different interferons. Methods: Tumor-free human lung explants were obtained from patients undergoing lung surgery at the University Hospital Muenster on the day of surgery. Tissue blocks were individually placed in a 12-well plate in RPMI medium. Tissues were treated with different interferons. RNA was prepared from tissue homogenates.

head and neck squamous cell carcinoma samples

Project description:Patient selection and specimen collection. Thirty-six freshly frozen tumor samples were prospectively collected from patients undergoing surgery or biopsy for HNSCC at the University of North Carolina (UNC) at Chapel Hill (21 patients) and Vanderbilt University (15 patients). All tissues were snap-frozen in liquid nitrogen within 30 minutes of surgical resection or biopsy, and kept at -80oC until further processing. All patients consented to participation in this study under protocols approved by IRB at the two institutions. This set includes the samples previously deposited into GEO including 8 additional samples and adjustment for protocol changes. Comparison between matched microdissected and whole tissue breast cancer specimen

Project description:A total of 38 flash-frozen breast cancer tissues were collected from three medical centers in the Netherlands (i.e. National Cancer institute: n=19; Radboud University Medical Center: n=4; Erasmus University Medical Center: n=15). All tissues were analyzed as laser capture microdissected (LCM) and whole samples (whole tissue lysate: WTL). All gathered samples were primary estrogen receptor (ER) tumors, which were subdivided in two patient groups according to outcome to first line (i.e. recurrent disease setting) tamoxifen therapy based on time-to-progression (TTP): patients which manifested progression of disease before (i.e. TTP <=) 6 months were defined as "poor outcome", while patients which manifested progression after (i.e. TTP>) 6 months were defined as "good outcome". All patients did not receive adjuvant hormonal therapy (i.e. tamoxifen or aromatase inhibitors post-surgical resection of primary tumor). The LCM subset derives from PXD000484 (Erasmus Medical Center samples) and PXD000485 (National Cancer Institute and Radboud University Medical Center).

Spatial transcriptomics of 12 tumor tissues from colorectal cancer

Project description:To studied how transcript expression was distributed in heterogenous colorectal tumor tissues, we performed spatial transcriptome analysis of 12 CRC tumor samples. The OrgaRES consortium study includes tissues samples from patients at the university hospital of Lille (CHU Lille, France) obtained with the approval of the institutional review board and the Lille ALLIANCE-CANCER biobank. All patients gave their informed consent and signed a non-opposition statement to research use of a biological sample.

Project description:167 Ull-samples 244k array Tumor tissue from a series of 212 primary breast cancers were sequentially collected at Ullevål University Hospital, Oslo, Norway between 1990 and 1994. Tissues were collected at the time of primary surgery and snap frozen. We performed aCGH on 167 of these samples. DNA was isolated using chloroform/phenol extraction, followed by ethanol precipitation. The aCGH-platform was the Agilent Human genome CGH Microarray 244k. The aim of this study was to investigate the genome wide genomic copy number alterations in a cohort of primary breast cancer patients.

Spatial transcriptomic profiling of FFPE and frozen colorectal cancer tissues

Project description:This dataset contains spatial whole-transcriptome profiles from colorectal cancer (CRC) tissues preserved using formalin-fixed paraffin-embedded (FFPE), fresh frozen (FF), and snap frozen (SF) methods. Samples were obtained from a patient with stage IV CRC during surgical resection at Siriraj Hospital, Mahidol University, Thailand. Each tissue type was sectioned, stained for Pan-cytokeratin (PanCK), CD45, and SYTO13, and analyzed using the NanoString GeoMx Digital Spatial Profiler with the Human Whole Transcriptome Atlas panel. A total of 36 areas of illumination (AOIs) representing epithelial (PanCK⁺), immune (CD45⁺), and stromal (PanCK⁻/CD45⁻) compartments were collected. Sequencing was performed on an Illumina NovaSeq 6000 platform, and raw counts were processed using NanoString DSP Analysis Suite v3.1 and R for normalization and quality control. This dataset provides spatially resolved gene-expression information across different preservation conditions of CRC tissues to support comparative analysis and method evaluation in spatial transcriptomics.
