EVTOP: extracellular vesicle to phosphoproteomics with microliters of biofluids

ABSTRACT: We describe here a material and a strategy, extracellular vesicles to phosphoproteins (EVTOP), which achieves the EV isolation, extraction of EV proteins and enrichment of phosphopeptides on the same bifunctionalized magnetic beads using only trace amount of biofluids. The integrated platform allowed us to achieve ultra-sensitive and quantitative EV phosphoproteomics with a few microliters of plasma or 100 μL cerebrospinal fluid, presenting a powerful tool for broad clinical applications.

Project description:Extracellular vesicles (EVs) are a unified terminology of membrane-enclosed vesicular species ubiquitously secreted by almost every cell type and present in all body fluids. They carry a cargo of lipids, metabolites, nucleic acids and proteins for their clearance from cells as well as for cell-to-cell communications. The exact composition of EVs and their specific functions are not well understood due to the underdevelopment of the separation protocols, especially those from the central nervous system including animal and human brain tissues as well as cerebrospinal fluids. To understand their exact molecular composition and their functional roles, development of the reliable protocols for EV separation is necessary. Known EV separation methods include differential centrifugation-ultracentrifugation, sucrose gradient ultracentrifugation, size exclusion chromatography, ultra-filtration, microfluidics, high-resolution flow cytometric sorting, polymer-based precipitation, immunoaffinity capture, affinity capture, and asymmetric-flow field-flow fractionation. In this report, we describe our EV separation protocols from human biospecimens, such as unfixed frozen brain tissues and cerebrospinal fluids. We also discuss the quality control measures of the above separation protocols by biophysical and proteomic characterizations.

A next generation sequencing based approach to identify extracellular vesicle mediated mRNA transfers between cells

Project description:Purpose: Exosomes and other extracellular vesicles (EVs) have emerged as an important mechanism of cell-to-cell communication. In this work, we present a novel next generation of sequencing (NGS) based approach to identify EV mediated mRNA exchanges between co-cultured adipocyte and macrophage cells. Methods:We performed molecular and genomic profiling and jointly considered data from RNA sequencing (RNA-seq) and genotyping to track the ‘sequence varying mRNAs’ transferred between cells. Results: We identified 8 mRNAs being transferred from macrophages to adipocytes and 21 mRNAs being transferred in the opposite direction. These mRNAs represented biological functions including extracellular matrix, cell adhesion, glycoprotein, and signal peptides. Conclusions: Our study sheds new light on EV mediated RNA communications between adipocyte and macrophage cells, which may play a significant role in developing insulin resistance in diabetic patients. This work establishes a new method that is widely applicable to examining genetic material exchanges in many other cellular systems.

Isolation protocol of viable human central nervous system T cells

Project description:Brain tissue-resident memory T(RM) cells are sentinels who survey the human brain and contribute to homeostasis in the central nervous system. Here, we present a protocol for the isolation of T cells from post mortem human brain material. We describe the procedures to isolate viable cells from blood, choroid plexus, leptomeninges, cerebrospinal fluid (CSF), and white matter. The potential application of this protocol allows users to isolate primary brain T cells and phenotype them using flow cytometry or sequencing approaches.

Quantitative reduced representation bisulfite sequencing with unique molecular identifiers of single cell

Project description:Reduced representation bisulfite sequencing (RRBS) has been proven a powerful method in DNA methylome profiling. Since the initial development of this method, the RRBS protocol has been modified in order to optimize it for genomic coverage, starting material, and library-construction throughput, which has resulted in new methods such as enhanced RRBS (ERRBS), double-enzyme RRBS (dRRBS), gel-free and multiplexed RRBS (mRRBS), and single-cell RRBS (scRRBS). However, each of these methods has failed to address PCR-derived duplication artifacts, which can bias the results of DNA methylation analyses. To overcome the aforementioned complication, we developed quantitative RRBS (Q-RRBS), a method in which unique molecular identifiers (UMIs) are used to eliminate PCR-induced duplication. By performing Q-RRBS on varying amounts of starting material, we determined that duplication-induced artifacts were more severe when small quantities of the starting material were used. However, through using the UMIs, we successfully eliminated these artifacts. Our results demonstrate that Q-RRBS is an optimal strategy for DNA methylation profiling of single cells or samples containing ultra-trace amounts of cells.

Towards optimised extracellular vesicle proteomics from cerebrospinal fluid

Project description:The proteomic profile of extracellular vesicles (EVs) from cerebrospinal fluid (CSF) can reveal novel biomarkers for diseases of the brain. Here, we validate an ultrafiltration combined with size-exclusion chromatography (UF-SEC) method for isolation of EVs from canine CSF and probed the effect of starting volume for the EV proteomics profile. Using proteomics, SEC fractions 3-5 were compared and enrichment of EV markers in fraction 3 was detected, whereas fractions 4-5 contained more apolipoproteins. Lastly, we compared starting volumes of pooled CSF (6ml, 3ml, 1ml, and 0.5ml) to evaluate the effect on the proteomic profile. A total of 180 proteins was shared regardless of the starting volume. With a 0.5ml starting volume, 743 ± 77 or 345 ± 88 proteins were identified depending on the MaxQuant settings (with and without ‘match between runs’ active). The results confirm that UF-SEC effectively isolates CSF EVs and that EV proteomic analysis can be performed from 0.5ml of canine CSF.

Extracellular vesicle (EV) miRNome profiling in hiPSC-cardiomyocyte differentiation reveals a stemness-maintenance miRNA cluster driving hiPSC-EV bioactivity

Project description:Extracellular Vesicles (EV) are an attractive therapy to boost cardiac regeneration. Nevertheless, identification of EV and corresponding cell platform(s) suitable for therapeutic application, is still a challenge. Here, we isolated EV from key stages of the human induced pluripotent stem cell-cardiomyocyte (hiPSC-CM) differentiation and maturation, i.e., from hiPSC (hiPSC-EV), cardiac progenitors (CPC-EV), immature (CMi-EV) and mature (CMm-EV) cardiomyocytes, with the aim of identifying a promising cell biofactory for EV production, and pinpoint the genetic signatures of bioactive EV. EV were characterized in terms of expression of specific markers, yield, and size. Bioactivity was assessed in human umbilical vein endothelial cells (HUVEC) and hiPSC-CM. Small RNA-Seq was performed to identify the differentially expressed miRNA in the four EV groups. Bioactivity assays showed increased tube formation and migration in HUVEC treated with hiPSC-EV compared to EV from committed cell populations. hiPSC-EV also significantly increased hiPSC-CM proliferation. Global miRNA expression profiles corroborated an EV-miRNA pattern indicative of stem cell to cardiomyocyte specification. A stemness maintenance miRNA cluster upregulated in hiPSC-EV was found to target the PTEN/PI3K/AKT pathway. Moreover, hiPSC-EV treatment mediated PTEN suppression and increased AKT phosphorylation. Overall, our findings validate hiPSC as suitable cell biofactories for EV production for cardiac regenerative applications.

Defining the Relationship Between Cellular and Extracellular Vesicle (EV) Content in Breast Cancer via an Integrative Multi-Omic Analysis

Project description:Much recent work has been dedicated to exploring the utility of extracellular vesicles (EVs) as circulating cancer biomarkers. This is driven by the understanding that the molecular cargo of EVs reflects their originating cell, meaning EVs may enable non-invasive tumour surveillance. Few attempts have been made, however, to empirically validate this assumption on the -omic level and define the relationship between the molecular phenotype of cells and EVs. To this end, we present an integrative multi-omic analysis of a panel of breast cancer cell lines and corresponding EVs. Transcriptomic analysis of the cells was first used to confirm that expression of disease-related transcripts remained stable following transition to a low serum EV production medium. Proteomic analysis of the EVs indicated that neither the ER nor PR protein could be directly detected in EVs, but cellular expression of ER could be indirectly inferred from the EV proteome. Transcriptomic analyses generally suggested a direct positive correlation between transcript levels in cells and EVs. Integrative analysis suggested that the EV proteome and transcriptome captured select hallmarks of aberrant pathway activity in the originating cells, supporting the potential use of EVs to non-invasively monitor molecular evolution in breast cancers.
