A robust glycoproteomics platform reveals a tetra-antennary site-specific glycan capping with sialyl-Lewis antigen for early detection of gastric cancer

Project description:The lack of efficient biomarkers for the early detection of gastric cancer (GC) contributes to its high mortality rate, so it is crucial to discover novel diagnostic targets for GC. Recent studies have implicated the potential of site-specific glycans in cancer diagnosis, yet it is challenging to perform highly reproducible and sensitive glycoproteomics analysis on large cohorts of samples. Here, a highly robust N-glycoproteomics (HRN) platform comprising an automated enrichment method, a stable microflow LC-MS/MS system, and a sensitive glycopeptide-spectra-deciphering tool is developed for large-scale quantitative N-glycoproteome analysis. The HRN platform is applied to analyze serum N-glycoproteomes of 278 subjects from three cohorts to investigate glycosylation changes of GC. It identifies over 20 000 unique site-specific glycans from discovery and validation cohorts, and determines four site-specific glycans as biomarker candidates. One candidate has branched tetra-antennary structure capping with sialyl-Lewis antigen, and it significantly outperforms serum CEA with AUC values > 0.89 compared against < 0.67 for diagnosing early-stage GC. The four-marker panel can provide improved diagnostic performances. Besides, discrimination powers of four candidates are also testified with a verification cohort using PRM strategy. This findings highlight the value of this strong tool in analyzing aberrant site-specific glycans for cancer detection.

Project description:Rapidly improving methods for glycoproteomics have enabled increasingly large-scale analyses of complex glycopeptide samples, but annotating the resulting mass spectrometry data with high confidence remains a major bottleneck. We recently introduced a fast and sensitive glycoproteomics search method in our MSFragger search engine, which reports glycopeptides as a combination of a peptide sequence and the mass of the attached glycan. In samples with complex glycosylation patterns, converting this mass to a specific glycan composition is not straightforward; however, as many glycans have similar or identical masses. Here, we have developed a new method for determining the glycan composition of N-linked glycopeptides fragmented by collisional or hybrid activation that uses multiple sources of information from the spectrum, including observed glycan B-type (oxonium) and Y-type ions and mass and precursor monoisotopic selection errors to discriminate between possible glycan candidates. Combined with false discovery rate estimation for the glycan assignment, we show that this method is capable of specifically and sensitively identifying glycans in complex glycopeptide analyses and effectively controls the rate of false glycan assignments. The new method has been incorporated into the PTM-Shepherd modification analysis tool to work directly with the MSFragger glyco search in the FragPipe graphical user interface, providing a complete computational pipeline for annotation of N-glycopeptide spectra with false discovery rate control of both peptide and glycan components that is both sensitive and robust against false identifications.

Project description:The protein quality control sensors UDP-glucose: glycoprotein glucosyltransferase (UGGT) 1 and 2 are proposed to act as gatekeepers of the early secretory pathway. They initiate rebinding to the carbohydrate-dependent chaperones calnexin and calreticulin that associate with proteins possessing monoglucosylated glycans. The UGGTs control glycoprotein exit from the endoplasmic reticulum (ER) for trafficking to the Golgi or ER retention to provide additional folding opportunities. A quantitative glycoproteomics strategy was used to identify cellular glycoproteins modified by the UGGTs at endogenous levels and delineate the specificities of UGGT1 and UGGT2. UGGT substrates were comprised of seventy-one mainly large multidomain and heavily glycosylated proteins when compared to the general N-glycome. UGGT1 was the dominant glucosyltransferase with a preference towards large plasma membrane proteins whereas UGGT2 favored the modification of smaller, soluble lysosomal proteins. This study provides insight into the cellular secretory load that utilizes multiple rounds of carbohydrate-dependent chaperone intervention for proper maturation.

Project description:Glycosylation is among the most abundant and diverse protein post-translational modifications (PTMs) identified to date. The structural analysis of this PTM is challenging due to the diverse monosaccharides which are not conserved among organisms, the branched nature of glycans, their isomeric structures, and heterogeneity in the glycan distribution at a given site. Glycoproteomics experiments have adopted the traditional high-throughput LC-MSn proteomics workflow to analyze site-specific glycosylation. However, comprehensive computational platforms for data analyses are scarce. To address this limitation, we present a comprehensive, open-source, modular software for glycoproteomics data analysis called GlycoPAT (GlycoProteomics Analysis Toolbox). The program introduces ‘SmallGlyPep’ as a minimal linear representation of glycopeptides for MSn data analysis. It enables MS/MS analysis of N- and O-linked glycosylation using a novel scoring scheme to rank the hits based on cross-correlation and probability based analysis. False discovery calculations, parallel computing facilities and user-friendly GUIs (Graphical User Interfaces) are also provided. GlycoPAT is used to analyze site-specific glycosylation on simple glycoproteins, protein mixtures and human plasma cryoprecipitate. The results show that the simultaneous consideration of peptide and glycan fragmentation enables high quality MS spectrum annotation in three common MS/MS fragmentation modes: CID, HCD and ETD.

Project description:Glycoproteins play important roles in numerous physiological processes and are often implicated in disease. Analysis of site-specific protein glycobiology through glycoproteomics is evolving rapidly in recent years thanks to hardware and software innovations. Introduction of Parallel Accumulation Serial Fragmentation (PASEF) on hybrid trapped ion mobility time-of-flight instruments combined deep proteome sequencing with separation of (near-)isobaric precursor ions or converging isotope envelopes through ion mobility separation. Despite these advantages, the use of PASEF in integrated glycoproteomics workflows to comprehensively capture the glycoproteome has received little attention. To address this gap, we have developed an integrated methodology using the timsTOF Pro2 to enhance N-glycopeptide identifications in complex mixtures. We explored its potential by systematically evaluating the impact of ion optics tuning, collision energies, mobility isolation width, and the use of dopant-enriched nitrogen gas (DEN) on glycopeptide identification rates. This comprehensive approach showed a marked increase in unique glycopeptide identification rates compared to standard proteomics settings while evaluating key parameters on a large set of glycopeptides. With short liquid chromatography gradients of 30 minutes, we increased the number of unique N-glycopeptide identifications in full human plasma glycopeptide samples from around 100 identifications under standard proteomics condition to over 1500 with our optimized glycoproteomics approach, highlighting the need for tailored solutions.
