Comparison of Drosophila hemolymph proteome between control and apoptosis-deficient flies

ABSTRACT: Hemolymph samples were collected from 80-100 control or apoptosis-deficient male flies in three biological replicates. Hemolymph samples were subjected to trypsin-digestion. Digested-peptides were desalinated and purified using GL-tip SDB. Purified peptides were subjected to LC-MS/MS analysis.

Transcriptional profiling of apoptosis-deficient Drosophila mutants.

Project description:Apoptosis is a fundamental way to remove damaged or unwanted cells during both developmental and post-developmental stages. Apoptosis deficiency leads to various diseases including cancer. To know the physiological changes in apoptosis-deficient mutants, we conducted non-biased transcriptomic analysis of Drosophila dark(cd4) mutants. As recently reported, combined with metabolome and genetic analysis, we identified systemic immune response, energy wasting, as well as alteration in S-adenosyl-methionine metabolism in response to necrotic cells [1]. Here, we describe in detail how we obtained validated microarray dataset deposited in Gene Expression Omnibus (GSE47853). Our data provide a resource for searching transcriptional alterations in Drosophila apoptosis-deficient mutants.

Control of apoptosis by Drosophila DCAF12.

Project description:Regulated Apoptosis (Programmed Cell Death, PCD) maintains tissue homeostasis in adults, and ensures proper growth and morphogenesis of tissues during development of metazoans. Accordingly, defects in cellular processes triggering or executing apoptotic programs have been implicated in a variety of degenerative and neoplastic diseases. Here, we report the identification of DCAF12, an evolutionary conserved member of the WD40-motif repeat family of proteins, as a new regulator of apoptosis in Drosophila. We find that DCAF12 is required for Diap1 cleavage in response to pro-apoptotic signals, and is thus necessary and sufficient for RHG (Reaper, Hid, and Grim)-mediated apoptosis. Loss of DCAF12 perturbs the elimination of supernumerary or proliferation-impaired cells during development, and enhances tumor growth induced by loss of neoplastic tumor suppressors, highlighting the wide requirement for DCAF12 in PCD.

There are 2 groups: D3HET (ATG5F/+ CNP-Cre, TMT channels 126, 127, 128) and D3KO (ATG5F/F; CNP-Cre, TMT channels 129, 130, 131), with each group comprising 3 biological replicates. Subsequently, all the samples were lysed and subjected to TMT (Tandem Mass Tag) labeling, high pH fractionation into 8 fractions (F1-F8).

The gene expression changes in darkcd4 apoptosis-deficient mutant flies

Project description:Apoptosis is required not only for proper morphogenesis and tissue size regulation during development, but also for removing damaged or unwanted cells to maintain homeostasis. Apoptosis is mainly executed by evolutionally-conserved signaling process including caspases and its activator, dark. We performed microarray analysis of darkcd4 mutant flies to reveal the changes in gene expression. We found the elevated immune reaction, suggesting that inflammatory response was triggered by necrosis in darkcd4 .

Analysis of ceRNA network reveal potential lncRNA Biomarkers in macrophages resistant to vpr induced apoptosis

Project description:Backgrounds:Macrophages are one of HIV reservoirs. Vpr is essential for infection of macrophages by HIV-1 and has the potential to promote survival of macrophages, which could be a highly significant factor in the development and/or maintenance of macrophage viral reservoirs. However, the impact of vpr on macrophages resistance to apoptosis is yet to be comprehended. Methods:We determined the expression profiles of lncRNAs in THP1-MAC and THP1-MAC treated with Vpr peptides using microarray analysis. Gene ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway enrichment analyses were performed to explore their function. We also constructed competing endogenous RNA (ceRNA) networks with bioinformatics methods. Results：We identified 410 lncRNAs that were differentially expressed between THP1-MAC and THP1-MAC after Vpr peptides treatment. Significantly enriched GO terms and pathways were identified, some of which were linked to apoptosis and inflammatory responses. CeRNA analysis showed that lncRNA LINC02249 was paired with the most differentially expressed gene. qRT-PCR results confirmed the reliability of the microarray data. Conclusions：LINC02249 associated ceRNA network may play a role in macrophages resistant to vpr induced apoptosis. This will provide a new avenue for investigating the pathogenesis of macrophages resistant to vpr-induced apoptosis.
