Comprehensive molecular characterization of clinical responses to PD-1 inhibition in hepatocellular carcinoma

Project description:Hepatocellular carcinoma (HCC) is the sixth most common cancer and the fourth lethal cancer worldwide. We performed proteomic and metabolomic profiling of sera from 67 HCC patients who received pembrolizumab therapy and 15 healthy individuals. We then trained a machine learning model using proteomic and metabolomic measurements from a training cohort containing 26 patients with resistance to PD-1 treatment and 23 patients with response to PD-1 treatment. The model was validated using a testing cohort containing 7 patients with resistance to PD-1 treatment and 6 patients with response to PD-1 treatment, 12 of which were correctly classified. Our analysis reveals the proteomic and metabolic features of HCC patients which correlated with PD1 antibody therapy and provide serum predictive markers for selection of patients with potential response to PD1 therapy.

EThcD-sceHCD-MS/MS-based Clinical N-glycoproteomics

Project description:Site-specific N-glycosylation characterization requires intact N-glycopeptide analysis based on suitable tandem mass spectrometry (MS/MS) method. Electron-transfer/higher-energy collisional dissociation (EThcD), stepped collision energy/higher-energy collisional dissociation (sceHCD), and higher-energy collision dissociation-product-dependent electron-transfer dissociation (HCD-pd-ETD) have emerged as valuable approaches for clinical glycoproteomics. However, each of them incurs some compromise, necessitating the performance comparisons when applied to the analysis of complex clinical samples (e.g., plasma, urine, cells, and tissue). Herein, we developed a hybrid mass spectrometry fragmentation method, EThcD-sceHCD, by combining EThcD and sceHCD. Moreover, we compared the performance of this method with those previous approaches (EThcD, sceHCD, HCD-pd-ETD, and sceHCD-pd-ETD) in the intact N-glycopeptide analysis, and determined its applicability for clinical N-glycoproteomic study.

Proteomic characterization of synaptosomes from human substantia nigra indicates altered mitochondrial translation in Parkinson’s disease

Project description:Parkinson´s disease (PD) feature a progressive degeneration of dopaminergic neurons in the substantia nigra (SN). Additionally, numerous studies indicate an altered synaptic function during the course of PD. In order to characterize the proteome of synaptosomes isolated from the substantia nigra and to gain new insights into the molecular processes underlying the alteration of synaptic function in PD, a proteomic study was conducted. Synaptosomes were isolated from substantia nigra tissue of control subjects free of pathology (N = 5) and individuals at advanced PD stages (N = 5) by density gradient centrifugation and further analyzed by mass spectrometry. 362 proteins were identified and assigned to the synaptosomal core proteome. This core proteome includes all proteins expressed within the synapses without regards to data analysis software, gender, age or disease. The CD9 antigen was overrepresented and fourteen proteins, among them Thymidine kinase 2 (TK2), mitochondrial, 39S ribosomal protein L37, mitochondrial,, Neurolysin, and Methionine-tRNA ligase, mitochondrial (MARS2)) were underrepresented suggesting an alteration in mitochondrial translation in PD synaptosomes.
