Project description:Stable isotope labeling of peptides is the basis for numerous mass spectrometry-based quantification strategies. Isobaric tagging and metabolic labeling, namely TMT and SILAC, are among the most widely used techniques for relative protein quantification. Here we report an alternative, precursor-based quantification method using non-isobaric TMT variants: TMT0 (TMTzero) and shTMT (super-heavy TMT). We term this strategy mTMT (mass difference tandem mass tagging), as these TMT variants differ by 11 mass units; yet, peptides labeled with these reagents co-elute, analogous to SILAC-labeled sample analysis. As proof-of-concept, we profiled the proteomes of two cell lines that are frequently used in neuroscience studies, SH-SY5Y and SVGp12, using mTMT and standard SILAC-labeling approaches. We show similar numbers of quantified proteins and peptides using each method with highly correlated fold changes between workflows. We conclude that mTMT is a suitable alternative for precursor-based protein quantification.

Project description:Protein complexes are pivotal to most cellular processes. Emerging evidence indicates that pairs of ribosomes ubiquitously drive the synchronized synthesis and assembly of two protein subunits into homodimeric complexes1-5. These observations suggest protein folding mechanisms of general importance enabled by contacts between nascent chains6,7 – which have thus far rather been considered detrimental8,9. However, owing to their dynamic and heterogeneous nature, the folding of interacting nascent chains remains unexplored. Here, we show that co-translational ribosome pairing allows their nascent chains to ‘chaperone each other’, thus enabling the formation of coiled-coil homodimers from subunits that misfold individually. We developed an integrated single-molecule fluorescence and force spectroscopy approach to probe the folding and assembly of two nascent chains extending from nearby ribosomes, using the intermediate filament lamin as a model system. Ribosome proximity in early translation stages was found to be critical: when interactions between nascent chains are inhibited or delayed, they become trapped in stable misfolded states that are no longer assembly-competent. Conversely, early interactions allow the two nascent chains to nucleate native-like quaternary structures that grow in size and stability as translation advances. We conjecture that protein folding mechanisms enabled by ribosome cooperation are more broadly relevant to intermediate filaments and other protein classes.

Project description:Methanococcus maripaludis is a methanogenic archaeon. Within its genome, there are two operons for membrane associated hydrogenases, eha and ehb. To investigate the regulation of ehb on the cell, an S40 mutant was constructed in such a way that a portion of the ehb operon was replaced by pac cassette in the wild type parental strain S2 (done by Whitman's group at the University of Georgia). The S40 and S2 strains were grown in 14N and 15N media with acetate separately. A biological replicate was made by switching the media. Mass spectrometry based quantitative proteomics were done on the mixtures to investigate the differences in expression patterns between S40 and S2. Project description:Data Independent Acquisition (DIA) is increasingly preferred over Data Dependent Acquisition (DDA) due to its higher throughput and fewer missing values. Whereas DDA often utilizes stable isotope labeling to improve quantification, DIA mostly relies on label-free approaches. Efforts to integrate DIA with isotope labeling include chemical methods like mTRAQ and dimethyl labeling, which, while effective, complicate sample preparation. Stable isotope labeling by amino acids in cell culture (SILAC) achieves high labeling efficiency through the metabolic incorporation of heavy labels into proteins in vivo. However, the need for metabolic incorporation limits the direct use in clinical scenarios. Spike-in SILAC methods utilize an externally generated heavy sample as an internal reference, enabling SILAC-based quantification even for samples that cannot be directly labeled. Here, we combine DIA with spike-in SILAC (DIA-SiS), leveraging the robust quantification of SILAC without the complexities associated with chemical labeling. We developed and rigorously validated DIA-SiS through a mixed-species benchmark to assess its performance in proteome coverage and quantification. We demonstrate that DIA-SiS significantly improves proteome coverage and quantification compared to label-free approaches and reduces the incidence of incorrectly quantified proteins. Additionally, DIA-SiS proves effective in analyzing proteins in low-input formalin-fixed paraffin-embedded (FFPE) tissue sections. DIA-SiS combines the precision of stable isotope-based quantification with the simplicity of label-free sample preparation, facilitating simple, accurate and comprehensive proteome profiling.

Project description:Comprehensive mass spectrometry (MS)-based proteomics is now feasible, but reproducible and multiplexed quantification remains challenging especially for analysis of post-translational modifications (PTMs), such as phosphorylation. Here we compared the most popular quantification techniques for phosphoproteomics in context of cell-signaling studies: label-free quantification (LFQ), stable isotope labeling by amino acids in cell culture (SILAC) and MS2- and MS3-measured tandem mass tags (TMT). In a mixed species comparison with fixed phosphopeptide-ratios, we found LFQ and SILAC to be the most accurate techniques. MS2-based TMT suffered from substantial ratio compression, which MS3-based TMT could partly rescue. However, when analyzing phosphoproteome changes in the DNA damage response (DDR), we found that MS3-based TMT was outperformed by MS2-based TMT as it identified most significantly regulated phosphopeptides due to its higher precision and higher number of identifications. Finally, we show that the high accuracy of MS3-based TMT is crucial for determination of phosphorylation site stoichiometry using a novel multiplexing-dependent algorithm.

Project description:The choice of quantification method is critical for study design and comparison of cancer phosphoproteomes. We comparatively assessed label-free quantification (LFQ), spike-in-SILAC (stable isotope labeling of amino acids in cell culture) and tandem mass tag (TMT) labeling techniques for quantitative phosphoproteome analysis in tumor tissues. Using ovarian cancer tissue as an example, our study establishes a resource for the design and analysis of quantitative phosphoproteomics studies in cancer research and diagnosis. TMT provided the lowest accuracy and the highest precision and robustness across different phosphosite abundances and matrices (cell culture versus tumor tissue). Spike-in-SILAC offered the best compromise between these features, but was limited by low phosphosite coverage. LFQ provided the lowest precision, but the highest number of phosphosite identifications. Spike-in-SILAC and LFQ were susceptible to matrix effects arising from different sample types. Analysis based on match between run (MBR) improved phosphosite coverage across technical replicates in LFQ and spike-in-SILAC, but further reduced the precision and robustness of quantification.
