Immune Isoform Atlas: Landscape of alternative splicing in human immune cells

ABSTRACT: This dataset contains the global and terminal proteome of THP-1 and LCL cell lines untreated or treated with phorbol 12-myristate 13-acetate (PMA) and interferon-α2 (IFN-α2), respectively. Extracted proteins were digested with trypsin or V8 protease and protein terminal peptides were isolated with strong cation exchange chromatography or metal oxide-based ligand-exchange chromatography. All peptides were labeled with TMT-tag, and a total of 16 channels were used with quadruplicates of untreated LCL, IFN-α2-treated LCL, untreated THP-1, and PMA-treated THP-1 peptides, respectively. The labeled peptides were fractionated into 24 vials by reversed-phase HPLC at high pH conditions.

Protein profiling upon miR-17-92 induction.

Project description:Methionine COFRADIC combined with Arg and Lys SILAC labeling was used to quantify proteins upon induction of miR-17-92 in SHEP neuroblastoma cells. Differently labeled cells treated with tetracycline for 72 h or left untreated, were harvested and mixed lysates were analyzed by methionine COFRADIC to isolate methionyl peptides followed by identification of these peptides by LC-MS/MS and subsequent quantification.

Low Molecular Weight Allergens from English Walnut (Juglans Regia)

Project description:Low molecular weight (LMW) proteins were purified from English walnuts (J. regia cv. Chandler). The LMW proteins were separated by anion exchange chromatography. The anion exchange fractions were analyzed by SDS-PAGE, and protein bands were excised. In gel trypsin digestion was conducted (following reduction with DTT and alkylation with iodoacetamide). Peptides were separated by RP-HPLC and analyzed with an LTQ Orbitrap XL. Peptide and protein identifications were obtained with Mascot.

A user-friendly chromatographic method to purify small regulatory RNAs

Project description:The discovery of the small regulatory RNA populations has changed our vision of cellular regulations. Indeed, loaded on Argonaute proteins they formed ribonucleoprotein complexes that target complementary sequences and achieved widespread silencing mechanisms conserved in most eukaryotes. The recent development of deep sequencing approaches highly contributed to their detection. Small RNA isolation form cells and/or tissues remains a crucial stage to generate robust and relevant sequencing data. In 2006, a novel strategy based on anion-exchange chromatography has been purposed as an alternative to the standard size-isolation purification procedure. However, the eventual biases of such a method have been poorly investigated. Moreover, this strategy not only relies on advanced technical skills and expensive material but is time consuming and requires an elevated starting biological material amount. Using bioinformatic comparative analysis of six independent small RNA-sequencing libraries of Drosophila ovaries, we here demonstrate that anion-exchange chromatography purification prior to small RNA extraction unbiasedly enriches datasets in bona fide reads (small regulatory RNA reads) and depletes endogenous contaminants (ribosomal RNAs and degradation products). The resulting increase of sequencing depth provides a major benefit to study rare populations. We then developed a fast and basic manual procedure to purify loaded small non coding RNAs using anion-exchange chromatography at the bench. We validated the efficiency of this new method and used this strategy to purify small RNAs from various tissues and organisms. We moreover determined that our manual purification increases the output of the previously described anion-exchange chromatography procedure. The Study of Gene Expression Profiles of KG-1 Cells Treated with Antrodia Camphorata Extracts using cDNA microarray.

Project description:Antrodia Camphorata is well known in Taiwan as a folk medicinal fungus with anticancer and anti-inflammatory effects. In this study, we used a human acute myelogenous leukemia cell line, KG-1, as the experimental model and constructed a high-throughput gene screen integrated platform by using a combination of herbal identification, UV-VIS spectrophotometry, high performance liquid chromatography (HPLC), inductively coupled plasma mass spectrometry (ICPMS), and DNA microarray technology. Based on this science-based platform, we developed a practical quantitative method and also established an organic/inorganic chemical fingerprint for the herbal materials. In the mean while, the global gene expression patterns of the KG-1 cells treated with various A. camphorata mycelia extracts (water and methanol extracts) were compared. Furthermore, several possible biological responses and relevant marker gene would be identified by our high-throughput integrated platform. Project description:We report the exchange of alpha-synuclein aggregates from one cell to another and examined transcriptomic changes following protein exchange. Differential expression (DE) analysis comparing alpha-synuclein-treated with untreated microglia identified alpha-synuclein induceable genes which were linked to inflammation, apoptosis, ER stress and intracellular protein targeting, while downregulated genes included categories related to mitosis, cytoskeleton and vesicle mediated transport. Co-culturing alpha-synuclein treated with untreated microglia largely suppressed the inflammatory and apoptotic phenotype of microglia thereby rescuing cells from cell death. Most importantly, these transprictomic changes were prevented by co-culturing the cells without direct cell-cell contact (transwell).

Differential expression (DE) analysis comparing alpha-synuclein-treated with untreated microglia identified 687 upregulated and 1502 downregulated genes. Upregulated genes were linked to inflammation, apoptosis, ER stress and intracellular protein targeting, while downregulated genes included categories related to mitosis, cytoskeleton and vesicle mediated transport. Co-culturing alpha-synuclein treated with untreated microglia largely suppressed the inflammatory and apoptotic phenotype of microglia thereby rescuing cells from cell death.

Phosphoproteome of MCF7 breast cancer cells treated with estradiol and BI2536

Project description:Triple SILAC phosphoproteome experiment of hormone deprived MCF7 cells treated with estradiol (E2) in presence or absence of the PLK1 inhibitor BI2536. Conditions were as follows: light (L) population: 1h DMSO, 30min EtOH; medium (M) population: 1h DMSO, 30min E2; heavy (H) population: 1h BI2536, 30min E2. Biological replicates: A and B. Phosphopeptides were enriched from soluble and insoluble fraction using a two step enrichment protocol consiting of strong cation exchange and TiO2 affinity chromatography. The peptides were analyzed on an Orbitrap Velos mass spectrometer linked to an online nanoflow HPLC system via a nanoelectrospray ion source and fragmented via higher-energy C-trap dissociation (HCD). Analysis was carried out using MaxQuant (v. 1.2.2.5) with standard settings including STY phosphporylation as variable modification.

Project description:Embryonic stem cells (ESCs) were labeled with heavy isotopes, 13C615N4-arginine (Arg10) and 13C614N2-lysine (Lys6), or light isotopes, 12C614N4-arginine (Arg0) and 12C614N2-lysine (Lys0), respectively, for a total of 7 passages to ensure efficient labeling (>97%). The ESCs labeled with heavy isotopes were then treated with 20 mM SO for 24 hours before harvesting cells. Protein lysates of control and SO treated ESCs were prepared and mixed equivalently. Subsequently, trypsin digestion, high-performance liquid chromatography (HPLC) fractionation, Kla peptide enrichment with immobilized anti-Kla antibody, and high-resolution liquid chromatography–tandem MS (LC-MS/MS) were implemented. The resulting MS/MS data were processed using Maxquant search engine (v.1.5.2.8).
