Project description:Mass spectrometry-based analysis of trace analytes, such as the single cell proteome, benefit from operation at low flow rates (i.e., <50 nL/min). However, the standard high-pressure binary pumps needed to achieve these flow rates are not commercially available, requiring splitting of the gradient flow to achieve low-nanoliter-per-minute flow rates, which wastes solvent and can lead to flow inconsistencies. To address this, we have created a new method for creating gradients by combining plugs of mobile phase of increasing solvent strength together in a column and then using Taylor dispersion to form the desired smooth gradient profile. Additionally, our method dramatically reduces costs, as only a single isocratic high-pressure pump is required. Following optimization of gradient shapes using UV absorption for both 10- and 20-min active gradients, we measured 200 pg injections of HeLa digest on a timsTOF Ultra mass spectrometer in DIA mode. We then investigated differences in protein expression between single cells originating from two different colonies of ATG-knockout HeLa cells. Thousands of proteins were quantified, and a potential mechanism explaining differential immune responses of these two colonies upon exposure to viral DNA treatment was determined.

Project description:The presented approach is a combination of analytical flow rate chromatography with ion mobility separation of peptide ions, data-independent acquisition, and raw data processing using the DIA-NN software suite, to conduct fast, low-cost proteomic experiments that only require moderate sample amounts. The present dataset contains a series of benchmarks. Specifically, a dilution series of a K562 digest standard acquired using 5-minute and 3-minute chromatographic gradients, as well as a mixed-species human–E.coli benchmark for quantitative performance. We further demonstrate the application of the proposed approach to the analysis of plasma proteomes of COVID-19 patients, using a 3-minute gradient acquisition on a dual-column liquid chromatography system at a throughput of 398 samples/day.

Project description:The peptide samples were analyzed by LC-MS/MS with a Q-Exactive mass spectrometer (Thermo Fisher, MA, USA) equipped with EASY-nLC 1200 liquid chromatography. The spectrometer was controlled by Xcalibur software, version 4.0 (Thermo Fisher, MA, USA). The peptides were separated on a C18 capillary column (75 μm× 25μm) with a 120-min gradient from 0 to 100% buffer B (80% ACN/0.1% formic acid) at a flow rate of 300 nL/min.

Project description:Briefly, each cecum was ground to powder in liquid nitrogen, dissolved in lysis buffer with 150 µL of radioimmunoprecipitation assay buffer containing 1 mM PMSF and a protease inhibitor cocktail (CST, USA), and then subjected to sonicating. The cellular debris was removed by centrifugation. The concentration of the extracted protein was determined and the quality was confirmed by sodium dodecyl sulfate polyacrylamide gel electrophoresis. The extracted protein was digested into peptides using trypsin Gold at a protein: trypsin ratio of 30:1 at 37oC for 16h. Following trypsin digestion, the peptides were desalted on a Strata X C18 SPE column, vacuum-dried, resuspended in 0.5M TEAB. Each peptide mixture was labeled using the 8-plex iTRAQ reagent kit (Applied Biosystems, Foster City, USA). The labeled samples were mixed, dried, resuspended and then loaded onto a MacroSpin VydacC18 reverse-phase minicolumn . Following washing and elution, the samples were dried and fractionated using a strong cation exchange column. Each SCX fraction was lyophilized and dissolved in the solvent and 0.01% trifluoroacetic acid. The peptides were loaded onto a C18 capillary trap cartridge and then separated on a 15-cm nanoflow C18 column at a flow rate of 200 nL/min using a Proxeon EASY-nLC system. The peptides were eluted from the HPLC column using a linear gradient including 5% solvent B for 10 min, 5-30% solvent B for 30 min, 30-60% solvent B for 5 min, 60-80% solvent B for 5 min and holding for 5 min, and 80-5% solvent B for 5 min, after which they were maintained in 5% solvent B for 5 min. The flow from the column was directed to a tandem mass spectrometer in the TripleTOF 5600 system operating in positive ion mode. Tandem mass spectra were searched against the chicken protein database (http://www.uniprot.org/proteomes/UP000000539) using ProteinPilotTM V4.5 for computational analysis.

Project description:To construct the spectral library, 100 μg peptides from each sample were mixed and separated into 10 fractions by a RIGOL L‐3000 HPLC (Puyuanjingdian science and technology Ltd., Beijing, China). In detail, the mixture peptides were injected into a Gemini-NX C18 110A column (Size 250×4.6 mm, Particle size 5μm, Phenomenex, Germany) at 1mL/minute using mobile phase A (2% ACN, pH=10) and B (98% ACN, pH=10) with the following gradient: 0–25 minutes, 5%–30% B. The separated fractions were loaded into an analytical column (15 cm, ID 150 μm, Particle size 1.9 μm) using an EASY-nano-LC system at a flow rate of 600nL/min. The separation gradient was as follows: The gradient was set as follows: 10–14% solvent B for 12 min, 14–26% solvent B for 45 min, 26–42% solvent B for 10 min, 42–95% solvent B for 1 min, 95% solvent B for 7 min. MS1 scans was acquired from 350 to 1400 m/z with the resolution of 60,000. The top twenty precursor ions were selected for MS2 by HCD fragmentation at normalized collision energy (NCE) of 28 with a resolution of 15,000. The automatic gain control (AGC) was set to 3e6 for full MS1 and 5e4 for MS2, with maximum ion injection times of 80 and 45 ms, respectively. The DIA was performed the same LC system condition mass spectrometer as above.data-independent acquisition (DIA) database construction analysis. The full scan was set at a resolution of 60,000 at a range of 350 to 1400 m/z; DIA scans parameter was set with resolution 30,000; NCE: 28%; AGC target: 3e6 and maximal injection time: auto. Forty-five variable DIA windows were set for DIA acquisition. Spectronaut pulsar X 12.0 (Biognosys, Schlieren, Switzerland) was used for identification and quantification. For identification, the DDA raw files were searched against the Aeromonas hydrophila fasta database (4,121 entries, downloaded on July 15, 2019 from uniprot) to generate spectral library using BGS factory setting. Peptides FDR\ PSMs FDR\ Proteins FDR were all set as 1%, Best 3-6 fragments per peptides were chosen for spectral library. The iRT Calibration R square was set as 0.8. For quantification, DIA data were input into the software. The iRT regression type was set as Local (Non- Linear) Regression. Every peptide contains at least 3 fragment-ions. All results were filtered by a Q value cutoff of 0.01 (corresponds to a FDR of 1%). P-value estimator was performed by Kernel Density Estimator.

Project description:Medin is a common vascular amyloidogenic peptide recently implicated in Alzheimer’s disease (AD) and vascular dementia and its pathology remains unknown. We aim to identify changes in transcriptomic profiles and pathways in human brain microvascular endothelial cells (HBMVECs) exposed to medin, compare that to exposure to β-amyloid (Aβ) and evaluate protection by monosialoganglioside-containing nanoliposomes (NL). HBMVECs were exposed for 20 hours to medin (5 µM) without or with Aβ(1-42) (2 µM) or NL (300 µg/mL), and RNA-seq was performed. Pathway analysis on differentially expressed genes revealed multiple pro-inflammatory signaling pathways, such as the tumor necrosis factor (TNF) and the nuclear factor-κB (NFkB) signaling pathways, were affected specifically by medin treatment. Reverse transcription polymerase chain reaction of select identified genes was done in HBMVECs treated with medin (5µM) without or with NFκB inhibitor RO106-9920 (10 µM) or NL (300 µg/mL). Medin caused upregulation of pro-inflammatory genes associated with TNF and NFκB signaling that was not aggravated by Aβ42 co-treatment but reversed by NL. RO106-9920 and NL reduced medin-induced pro-inflammatory activation. Medin induced endothelial cell pro-inflammatory signaling in part via NFκB that was reversed by NL. This has potential implications in the pathogenesis and treatment of vascular aging, AD and vascular dementia.
