Randomly 30 adaptors were chosen. 10 of them were used to obtain revertatants which lost aneuploidy step by step. These adaptors, and the revertants, as well as the parent, were sequenced.

Project description:Campylobacter, a major foodborne pathogen, is increasingly resistant to macrolide antibibotics. previous findings suggeted that development of macrolide resistance in campylobacter requires a multi-step process, but the molecular mechanisms involved in the process are not known. In our study, multiple seriess of macrolide-resistant C. jejuni mutants were selected in vitro by stepwise exposure of C. jejuni 81-176 to increasing concentrations of erythromycin and tylosin. A set of the selected resistance were subjected to microarray and the the global transcriptional profile was analyzed. In this sery, DNA microarray was used to compare the gene expression profiles of macrolide resistant strains (76E2, 76E8 and 76E64) with its parent wild-type strain C. jejuni 81-176. This assay identified a large number of genes that showed >1.5 fold changes (q-value<0.1) in expression in the macrolide resistant strains. The up-regulated genes are involved in surface structure,ribosomal, heat shock and some specific Misc memerbrane , while the majority of the down-regulated genes are involved in energy metabolism, amino acid biosynthesis. The over-expression of genes involved in surface structure and Misc memerbrance was associated with the development of intermedial-level resistance to macrolide in campylobacter 81-176. Project description:Transcription profiling of wild type E. coli MG1655, intestine-adapted E. coli MG1655star, and E. coli MG1655 flhD mutant grown on glucose, mannose, and mucus. We previously isolated a spontaneous mutant of E. coli K-12, strain MG1655, following passage through the streptomycin-treated mouse intestine, which has colonization traits superior to the wild-type parent strain (Leatham, et. al., 2005, Infect Immun 73:8039-49) The intestine-adapted strain (E. coli MG1655star) grew faster on several different carbon sources compared to the wild-type and was non-motile due to deletion of the flhD gene. To further characterize E. coli MG1655star, we used several high-throughput genomic approaches. Whole-genome pyrosequencing did not reveal any changes on its genome, aside from the deletion at the flhDC locus, that could explain the colonization advantage of E. coli MG1655star. Microarray analysis revealed modest, yet significant induction of catabolic gene systems across the genome in both E. coli MG1655star and the isogenic flhD mutant. Catabolome analysis with Biolog GN2 Microplates revealed an enhanced ability of both E. coli MG1655star and the isogenic flhD mutant to oxidize a wide variety of carbon sources. The results show that intestine-adapted E. coli MG1655star is more fit than the wild-type for intestinal colonization because loss of FlhD results in elevated expression of genes involved in carbon and energy metabolism, leading to more efficient carbon source utilization, which results in a higher population size in the intestine. Hence mutations that enhance metabolic efficiency confer a colonization advantage. Three strains were profiled: E. coli MG1655 wildtype, E. coli flhD, and an intestine adapted strain, MG1655star, derived from the wildtype and isolated from feces after 15 days in the streptomycin treated mouse intestine, which proved to be a better colonizer than the wildtype, were grown on MOPS minimal medium containing 0.2% glucose or mannose, or mucus (10 mg/ml) and RNA was extracted from logarithmic phase cultures, and also from mucus grown cells in late log phase.

The design utilized an available two color microarray slide for the entire transcriptome of Campylobacter jejuni. Four hybridizations were performed each with independently extracted samples of either macrolide susceptible C. jejuni 81-176 cDNA samples or macrolide resistant C. jejuni cDNA samples. A dye swap was utilized to help minimize dye dependent bias. Thus there were three to four biological replicates of each sample.

Project description:Escherichia coli ribosomal protein S1 is essential for cellular viability through translation initiation of mRNAs. Here, we have addressed the roles of the two distal OB fold domains located in the C-terminus, which are dispensable for growth. Their deletion causes a cold-shock phenotype and a loss of motility accompanied by deregulation of the expression of several small regulatory RNAs (sRNAs) and many mRNAs involved in stress responses. Surprisingly, the expression of the sRNA RyhB and one of its repressed target mRNA, sodB, were found enhanced in the mutant strain. We used a combination of in vivo and in vitro approaches to address the roles of S1 in RyhB-dependent regulation. We found that the RyhB-dependent repression of sodB translation was not altered but instead rapid RNase E-mediated depletion of the repressed sodB mRNA was strongly impaired in the mutant strain. This unexpected effect was also generalized to other RyhB-dependent targets. In addition, deletion of the last two OB domains of S1 causes a defect of the final step of the RNase E-dependent maturation of the 16S rRNA. This work unveils an unexpected function of S1 in enhancing the kinetics of ribosome biogenesis and RyhB-dependent mRNA decay mediated by the RNA degradosome. Through its RNA chaperone activity, S1 facilitates the existing coupling between ribosome biogenesis, translation, and RNA decay.

Project description:The phenotype “intermediate vancomycin resistance” in Staphylococcus aureus (CLSI: MIC = 4-8 mg/L) has been assigned to changes that lead to alterations in cell wall synthesis and morphology. Most vancomycin intermediately resistant S. aureus (VISA) strains are characterised by an increased cell wall thickness as a consequence of an activated cell wall biosynthesis and decreased autolysis. The purpose of this study was to analyse the genetic basis of the vancomycin resistance mechanism of the clinical VISA isolate SA137/93A and its spontaneous mutant strain SA137/93G. The methicillin-resistant S. aureus (MRSA) SA137/93A was isolated from a tracheal secretion and displays heterogeneous intermediate vancomycin resistance (hVISA strain, MIC: 8 mg/L in BHI). Subculturing in presence of 6 mg/L vancomycin generated a mutant with homogeneous intermediate vancomycin resistance, that showed an MIC value of 16 mg/L in BHI and was designated SA137/93G. PFGE profiles and phage typing of the strains showed that they were members of the Iberian clone (ST247), which was prevalent in Germany in the early nineties under the designation “Northern German epidemic strain”. Both strains possess a thickened cell wall. However, the vancomycin resistance of strain SA137/93A is most probably enhanced by an increased amount of free D-Ala-D-Ala termini in the cell wall, which is due to decreased crosslinking, whereas the mutant strain SA137/93G shows normal crosslinking. Moreover, strain SA137/93A displays an increased expression of the essential two-component system yycFGHI as a consequence of an IS256 insertion in the promoter region, while strain SA137/93G is characterised by an insertion of IS256 into the gene tcaA. Although both insertions were shown to correlate with a decrease in susceptibility to vancomycin, the difference in the vancomycin resistance level of the strain pair could be mainly attributed to the disruption of tcaA in the mutant.This study was conducted to identify resistance mechanisms that both strains might have in common. To this end we compared the transcriptomes of both strains with that of the closely related vancomycin susceptible MRSA/VSSA strain SA1450/94 (MIC: 2 mg/L). We found that the genes of the capsule biosynthesis were the only genes with higher expression in both VISA strains. Keywords: strain comparison
