Project description:To examine the protein spatial and temporal changes upon carfilzomib-mediated proteasome inhibition in cardiac cells, we produced human iPSC-derived cardiomyocytes using a standard small molecule based protocol. Cardiomyocyte identity was confirmed by morphology, observation of contraction, and the presence of GFP tagged MLC-2a in the reporter line. We then applied the SPLAT protocol to untreated and carfilzomib-exposed iPSC-cardiomyocytes.

Project description:The functionality of proteins is dependent on their spatial and temporal distributions, neither of which is directly measured by static protein abundance. Here we report a mass spectrometry-based proteomics workflow and data analysis pipeline, named Simultaneous Proteome Localization and Turnover (SPLAT), to concurrently examine the turnover dynamics and subcellular distributions of whole cell proteomes under perturbation. SPLAT builds on prior work in protein turnover measurements and subcellular localization profiling, by combining dynamic stable isotope labeling, differential ultracentrifugation, and kinetic modeling to concurrently measure changes in protein turnover and subcellular localization under perturbation in one experiment.
Briefly, dynamic SILAC labeled cell lysates were fractionated with ultracentrifugation, digested using a modified FASP protocol, and multiplexed with TMT-10 plex tags. The pooled sample was then fractionated with RPLC and injected into an Orbitrap Fusion Tribrid mass spectrometer coupled to an LC with electrospray ionization source operated in data dependent acquisition mode.

Project description:Organs are the ensemble of different cell types in a complex architectural milieu. It is well-known that progression through fate decisions sets up the complex cellular makeup and architecture of an organ, but how that same architecture may impact on cell fate is less clear. We sought to examine this by taking advantage of the unique capabilities of organoids as a tractable in vitro model to interrogate how fate and form interact during organ development. Screening methodological variations encountered in the literature revealed that common protocol adjustments, such as small molecule patterning and exposure to exogenous extracellular matrix, impacted various aspects of morphology, from macro structure to tissue architecture. We demonstrated that overall morphology is a predictor of tissue architecture and that perturbing morphology results in changes in cytoarchitecture. Vice-versa, perturbing cytoarchitecture by mechanically redistributing cells in a random spatial conformation resulted in a simplified overall morphology. We next examined the impact of these morphological perturbations on cell fate through integrated snRNA-seq and spatial transcriptomics within the phenotypic landscape. Regardless of the specific protocol, organoids with more complex morphology better mimicked in vivo human fetal brain development than organoids with simplified morphology. Further, organoids with perturbed tissue architecture profiled with scRNA-seq over a time course experiment displayed aberrant temporal progression in cell fate, with cells being intermingled in both space and time. Finally, imparting a simplified morphology through physical encapsulation led to disrupted tissue cytoarchitecture and a similar abnormal temporal progression. These data not only point to the importance of tissue morphology in organoid fidelity compared to in vivo, but also demonstrate that cells require proper spatial coordinates in order to undergo the proper temporal trajectory of events.

We developed an adherent differentiation protocol with completely defined media that produced 2 distinct classes of neuroepithelia based on timing, morphology and expression of known neural markers. The first stage of differentiation is undifferentiated human ES cells (hESCs). The second stage is aggregates of these hESCs after 6 days of separation from supportive mouse embryonic fibroblasts. The third stage is a primitive anterior neuroepithelia that arises after 10 days of differentiation and is marked by a columnar morphology, expression of Pax6 and anterior neural patterning genes. The fourth stage peaks at 17 days when cells form rosettes that resemble the neural tube and express the pan-neural marker Sox1.

Project description:In comparison to bulk sequencing or single cell sequencing, spatial transcriptomics preserves the spatial information in tissue slices and can even be mapped to immunofluorescent stainings. This enables to unravel complex interactions of neighboring cells or to link cell morphology to transcriptome data. The 10x genomics visium spatial assay offers to combine spatial transcriptomics with immunofluorescent staining of cryo-sectioned tissue slices. We applied this technique to 10 µm fresh frozen mouse brain slices and developed a protocol that still protects RNA integrity while improving buffers for immunofluorescent staining. We investigated the influence of various parameters on RNA integrity and on antibody binding of blocking, staining as well as wash buffers. Finally, we propose a protocol that does not alter RNA integrity in comparison the 10x genomics demonstrated protocol but allows the usage of several antibodies that have not been compatible with the protocol before. In addition, we discuss the influence of the tested parameters which offers further development of application specific staining protocols.

Project description:We introduce APEX-seq, a method for RNA sequencing based on direct proximity labeling of RNA using the peroxidase enzyme APEX2. APEX-seq in nine distinct subcellular locales produced a nanometer-resolution spatial map of the human transcriptome as a resource, revealing extensive patterns of localization for diverse RNA classes and transcript isoforms. We uncover a radial organization of the nuclear transcriptome, which is gated at the inner surface of the nuclear pore for cytoplasmic export of processed transcripts. We identify two distinct pathways of messenger RNA localization to mitochondria, each associated with specific sets of transcripts for building complementary macromolecular machines within the organelle. APEX-seq should be widely applicable to many systems, enabling comprehensive investigations of the spatial transcriptome.
