Identification of neighboring proteins of GnT-III WT and K346T

ABSTRACT: To investigate whether a mutation in a glycosyltransferase GnT-III (MGAT3) alters its detailed localization in the Golgi or complex formation with other proteins, we identified the proteins associated to GnT-III WT or K346T mutant in cells.

RNAseq expression analysis of FACS-sorted macrophages from cxcr3.2 mutant and wt zebrafish larvae

Project description:The zebrafish Cxcr3.2 is a functional homolog of the human chemokine receptor CXCR3. Zebrafish macrophages lacking this receptor have impaired motility and a rounded shape compared to their wildtype counterparts. To investigate the effects of cxcr3.2 mutation on the transcriptional profile of macrophages, we sorted macrophages from zebrafish larvae lacking a functional cxcr3.2 and compared their transcriptome to that of macrophages from wildtype larvae. Mutant and wildtype macrophages could be clearly distinguished based on the overall differential expression profiles. Classification of genes by compartment showed that peroxisomal, lysosomal and Golgi-related genes were most frequently up-regulated. Moreover, lysosomal and Golgi-related terms were significantly differentially represented in Gene Ontology and KEGG enrichment analysis. Of note, several lysosomal markers (including acidic hydrolases and voltage ATPases) were consistently upregulated in cxcr3.2 mutant macrophages, indicating that cxcr3.2-mediated chemokine signaling is tightly connected to the regulation of lysosomal function.

Systematic analysis of the protein binding networks of TMEM43 and its S358L mutation

Project description:Arrhythmogenic right ventricular cardiomyopathy (ARVC) is a severe heart muscle disease leading to sudden cardiac death. The S358L mutation of TMEM43 was first identified in 15 Newfoundland families of ARVC. This mutation is associated with ARVC5, a severe subtype of ARVC with full penetrance and a high percentage of death in patients. Although some studies have revealed that the TMEM43 mutant alters the localization of cardiac proteins, the interaction protein networks of TMEM43 and how the S358L mutation influences the interaction in ARVC remain to be explored. Thus We analyzed the binding partners of TMEM43 and determined the differential interaction proteins of TMEM43 upon S358L mutation.

Proteomic data of MG132 treated A. thaliana WT and ppi2

Project description:A mutation in the proteasomal lid subunit Rpn8a alters proteasome composition and exerts a beneficial effect on photosynthesis. The effect is particularly visible in a double mutant between rpn8a and the plastid protein import receptor Toc159 (ppi2xrpn8a) but also in an rpn8a single mutant that shows higher PSII efficiency and lower non-photochemical quenching. The double mutant shows elevated accumulation of pigments, higher levels of thylakoid membrane proteins and higher PSII quantum yield compared to the ppi2 single mutant. While proplastid-like pro-thylakoid structures are characteristic for ppi2, stacked thylakoids are frequently observed in the double mutant. The rpn8a mutation is accompanied by higher 20S and lower 26S proteasome abundance and increased expression levels of proteolytic stress markers. Unlike known retrograde signaling chains, there is no effect on the transcription of selected photosynthesis associated nuclear encoded gens (PhanGs). Since plastid precursor protein abundance is elevated in the double mutant it is conceivable that the changes in proteasome composition affect precursor stability. We propose a model in which mild proteasome impairment shifts the equilibrium between precursor import and degradation towards import, which is especially effective in plastid protein import mutants but also detectable in the wildtype background, albeit to a much weaker extent.

Parkinson’s VPS35[D620N] retromer lysosomal dysfunction induces LRRK2 mediated lysosomal association of RILPL1 and TMEM55B

Project description:The D620N VPS35 mutation disrupts retrograde endosome to Golgi retromer Trafficking. Thus causes lysosome dysfunction, enhances LRRK2 kinase activity and leads to Parkinson’s disease. We employed a LysoTag immunoprecipitation approach to assess how this impacts lysosomes using quantitative proteomics. The VPS35[D620N] mutation alters the expression of over 350 lysosomal proteins, and induces recruitment of LRRK2 phosphorylated Rab proteins to the lysosome, as well as the phosphoRab effector protein RILPL1.

RNA sequencing results of wild-type TmaR (WT) and cells deleted for the tmaR gene (TmaR-KO)

Project description:TmaR is a newly discovered protein that clusters at the E. coli cell poles and controls localization and activity of the major sugar regulator EI in a tyrosine phosphorylation-dependent manner. Here we show that TmaR assembles by phase separation (PS) via heterotypic interactions with RNA in vivo and in vitro. An unbiased automated mutant screen combined with directed mutagenesis and genetic manipulations uncovered the importance of a predicted nucleic-acid- 38 binding domain, a disordered region and charged patches, one containg the phosphorylated 39 tyrosine, for TmaR condensation. We demonstrate that by protecting flagella-related transcripts, TmaR controls flagella production and, thus cell motility and biofilm formation. These results connect PS in bacteria to survival and provide an explanation for the linkage between metabolism and motility. Intriguingly, a point mutation or increase in its cellular concentration induce irreversible liquid-to-solid transition of TmaR, similar to disease-causing proteins in human, which affects bacterial cell morphology and division.
