Project description:RAD18 and RAD6 were co-expressed in E.coli, RAD18 harbors an N-terminal 6His tag which was utilized for affinity chromatography via cobalt affinity resin. The complex was then subjected to size exclusion chromatography. 5 X molar excess MAGEA4 (also has N-terminal His-tag) was added to RAD18-RAD6. The complex was crosslinked with 0.5 x Molar BS3 to lysine residues within the complex for 10 minutes at room temperature, shaking at 600 rpm. The reaction was quenched with 100 mM Tris pH 8, incubated at 35 °C for 10 minutes, shaking at 600 rpm.

Project description:Parasite lysates were centrifuged (20,000 g, 4°C, 15 min). Beads (blank and with linker attached) were washed 3× with water then twice with lysis buffer. The lysate (~2 mg total protein) was first incubated with 2 mg blank beads for 30 min at 4°C with rotating agitation. The lysate was divided into two then incubated with either 1% DMSO or 100 µM DDD01510706 (competitor) for 30 min at 4°C with agitation. Finally, lysates were incubated with 2 mg of compound-bound beads for 1 h at 4°C with agitation. The beads were then washed 3× with wash buffer (0.8% (w/v) octyl β-D-glucopyranoside, 50 mM Tris pH 8.0, 5 mM EDTA, 1 mg/mL BSA) and 2× Tris-buffered saline (TBS; 50 mM Tris-Cl pH 7.5, 150 mM NaCl). Samples were run 1.5 cm into a Bis-Tris 10% (w/v) acrylamide gel and stained with Coomassie quick reagent for 30 min. The entire gel bands were removed and subjected to in-gel reduction with 10 mM dithiothreitol, alkylation with 50 mM iodoacetamide and digestion with 12.5 μg/mL trypsin (Pierce) for >16 h at 37°C. Recovered tryptic peptides were then vacuum dried prior to analysis

Project description:Overnight cultures of S. aureus were diluted to OD600 = 1 and 1 ml of culture was resuspended in 500 μl of either PBS, human plasma, or human serum, and incubated rotating at 37 °C for 30 m. Suspensions were washed 3x with PBS supplemented with 500 40% sucrose and 20 mM Sodium Azide. Cells were incubated with immobilized trypsin (ThermoFisher 20230), suspended in PBS supplemented with 500 40% sucrose and 20 mM Sodium Azide, at 37 °C for 2 h. cells were pelleted, and the supernatant containing protein fragments was analyzed by mass spectrometry to determine proteins.

Abstract:
Measurements of rates of glucose uptake and of glycerol and ethanol formation combined with knowledge of the metabolic pathways involved in S. cerevisiae were employed to obtain in vivo rates of reaction catalysed by pathway enzymes for suspended and alginate-entrapped cells at pH 4.5 and 5.5. Intracellular concentrations of substrates and effectors for most key pathway enzymes were estimated from in vivo phosphorus-31 nuclear magnetic resonance measurements. These data show the validity in vivo of kinetic models previously proposed for phosphofructokinase and pyruvate kinase based on in vitro studies. Kinetic representations of hexokinase, glycogen synthetase, and glyceraldehyde 3-phosphate dehydrogenase, which incorporate major regulatory properties of these enzymes, are all consistent with the in vivo data. This detailed model of pathway kinetics and these data on intracellular metabolite concentrations allow evaluation of flux-control coefficients for all key enzymes involved in glucose catabolism under the four different cell environments examined. This analysis indicates that alginate entrapment increases the glucose uptake rate and shifts the step most influencing ethanol production from glucose uptake to phosphofructokinase. The rate of ATP utilization in these nongrowing cells strongly limits ethanol production at pH 5.5 but is relatively insignificant at pH 4.5.

Biomodels Curation: The model reproduces Fig 2 of the paper. However, it appears that the figures are swapped, hence the plot for V/Vmax vs Glucose actually represnts V/Vmax vs ATP and the vice versa is true for the other figure. The rate of hexokinase reaction that is obtained upon simulation of the model is 17.24 mM/min, therefore V/Vmax has a value of 17.24/68.5=0.25. For steady state values of Glucose and ATP (0.038 and 1.213 mM respectively), the V/Vmax values correctly correspond to 0.25, if we were to assume that the figures are swapped.

Project description:Biochemical purification: Five grams of adult flies or 2.5 g of embryos were used in each affinity purification. Flies or embryos were suspended in 15 ml of buffer B (buffer A plus 1.5 mM dithiothreitol [DTT], 1 mM phenylmethylsulfonylfluoride [PMSF], 0.5 5g/ml leupeptin, 0.8 5g/ml pepstatin, 20 U/ml DNase I, 100 U/ml RNasin [Promega], and 0.2 mg/ml heparin) in a mortar filled with liquid nitrogen and ground with a pestle to a fine powder. The powder was transferred to a glass-dounce, thawed and dounced until the pestle reached the bottom. The suspension was centrifuged twice at 40C and 10,000 g for 10 min. The fat layer on top was aspirated off after each centrifugation. Cleared extract (12.5 ml) was incubated with 600 5l of a slurry (50% [v/v]) of IgG-agarose beads (Sigma) for 90 min at 4C. The beads were washed once with buffer B for 15 min at 4C, and three times for 15 min at 4C with buffer C (20 mM TrisHCl [pH 8.0], 150 mM NaCl, 1 mM EDTA [pH 8.0], 10% glycerol, 0.01% NP-40, 1 mM DTT, 10 U/ml RNasin). PumHD was released from beads by incubation with 150 Units of AcTEV protease (Invitrogen) for 2 hr at room temperature (RT). RNA was isolated from extracts and from the TEV eluates with TRIZOL reagent (Invitrogen) followed by RNeasy Mini-Kit (Qiagen) purification according to the manufacturer's instructions. Microarray analysis: A pool of four control cDNAs (2 ng of each flp, gal4, lacZ and -Gal) was added to each RNA sample prior to labeling as controls for the labeling procedure. Total RNA (12 5g) derived from the extract and 300 ng or 30% of the affinity-isolated RNA were labeled with Cy3 and Cy5 fluorescent dyes, respectively, following cDNA synthesis with amino-allyl dUTP in addition to the four natural dNTPs using a 1:1 mixture of oligo(dT) and random nonamer primers. The Cy3- and Cy5-labeled cDNA samples were mixed and hybridized to Drosophila DNA microarrays. Project description:Aluminum (Al) toxicity is one of the most important limitations to agricultural production worldwide. The overall response of plants to Al stress has been documented, but the contribution of protein phosphorylation to Al detoxicity and tolerance in plants is unclear. Using a combination of tandem mass tag (TMT) labelling, immobilized metal affinity chromatography (IMAC) enrichment and liquid chromatography-mass spectrometry /mass spectrometry (LC-MS/MS), Al-induced phosphoproteomic changes in roots of Tamba black soybean (TBS) was investigated in this study. After AlCl3 treatment, 314 proteins harbouring 420 phosphosites, were significantly changed (fold change > 1.2 or < 0.83, p < 0.05) with 151 up-regulated, 157 down-regulated and 6 up/down-regulated. Enrichment and protein interaction analyses revealed that differentially phosphorylated proteins (DPPs) under Al treatment was mainly related to G-mediated signaling, Ca2+, transcription, translation, transporters and carbohydrate metabolism, roughly clustered for one of associated with inhibition to root growth, and another of citric acid production for resistance to Al detoxicity, which was facilitated by Al3+ through modifying phosphorylation of proteins responsible for carbohydrate metabolism. The results provide novel insights into the molecular mechanisms of TBS post-translational modifications in response to Al stress.

Project description:Linker histone H1 and heterochromatin protein 1 (HP1) are essential components ofheterochromatin which contribute to the transcriptional repression of genes. It has been shown that the methylation mark on the histone H1 serves as a specific recognition code for the chromodomain of HP1, however, the functional role of the HP1/H1 complex remains elusive. Using C. elegans, we elucidate the function of the linker histone variant HIS-24 and heterochromatin proteins HPL/HP1 in the cooperative transcriptional regulation of immunerelevant and stress resistance genes. We also show that HIS-24 and HPL act redundantly in vulval cell fate specification and gonad development. Finally, we provide the first evidence that HPL-1 interacts with HIS-24 at mono-methylated lysine 14 and associates in vivo with promoters of infection-inducible genes: the caenacin (cnc)- and the thaumatin (thn)- gene clusters. Our results highlight a functional link between epigenetic regulation by HP1/H1 the innate immune system and stress response.

Project description:TNFα and IFNg are two inflammatory cytokines that play critical roles in immune responses, but they can also negatively affect cell proliferation and viability. In particular, the combination of the two cytokines (TNFα/IFNγ) synergistically causes death in many cell types. We recently demonstrated that, mouse embryonic stem cells (ESCs) isolated from the inner cell mass of the blastocyst stage embryo, do not respond to TNFα and IFNg, thereby avoiding TNFα/IFNγ cytotoxicity. This study expanded our investigation to mouse trophoblast stem cells (TSCs) and differentiated trophoblasts (TSC-TBs), the major cellular constituents in trophectoderm of the blastocyst. We report here that TNFα or IFNγ alone has limited negative effect on the viability of mouse fibroblasts, but TNFα/IFNγ effectively kill these cells. However, TSCs and TSC-TBs are markedly resistant to the cytotoxicity of TNFα/IFNγ. With molecular and cellular approaches and transcriptomic analysis, we demonstrated that TSCs and TSC-TBs have attenuated responses to TNFα and IFNγ and the underlying molecular mechanisms that allow these cells to avoid the synergistic cytotoxicity of TNFα/IFNγ. Together with our previous findings in ESCs, we propose that the attenuated responses of TSCs, TSC-TBs, and ESCs to TNFα and IFNγ may serve as a protective mechanism that limits cytokine cytotoxicity in the blastocyst.

Project description:The aim of the project was to purify Xenopus replisome from replicationg chromatin assembled in Xenopus laevis egg extract. To this end recombinant Cdc45-TEV-His10-FLAG5 was expressed in bacteria and purified. 4 ml of Xenopus laevis egg extract was activated into interphase and supplemented with 10 ng/µl of demembranated sperm DNA, 70 nM recombinant Cdc45, 40 µM aphidicolin, 5 mM caffeine and incubated at 23°C for 60 min. Chromatin was isolated in ANIB100 buffer (50 mM HEPES pH 7.6, 100 mM KOAc, 10 mM MgOAc, 2.5 mM Mg-ATP, 0.5 mM spermidine, 0.3 mM spermine, 1 µg/ml of each aprotinin, leupeptin and pepstatin, 25 mM β-glycerophosphate, 0.1 mM Na3VO4 and 10 mM 2-chloroacetamide) as described previously (Gillespie, Gambus et al. 2012). Chromatin pellets re-suspended in ANIB100 containing 20% sucrose. Protein complexes were released from chromatin by digestion with 4 U/µl benzonase nuclease (E1014-25KU, Sigma) and sonicated for 5 min using a sonicator with settings: 30 sec on, 30 sec off, low power (Bioruptor Diagenode UCD-200). Immunoprecipitation was performed using 100 µl of anti-FLAG M2 magnetic beads (Sigma-Aldrich). Before elution the sample was washed four times with 1 ml of ANIB100 20% sucrose, ANIB100 20% sucrose 0.1% Triton X-100, ANIB100 and elution buffer (25 mM HEPES pH 7.5, 100 mM KAc, 5 mM MgAc, 1 mM ATP and 0.02% NP-40), respectively. The sample was eluted adding 250 µM 3xFLAG peptide (Stratech) to 200 µl of elution buffer and a small proportion of it analysed by mass spectrometry.
