SILAC-Tp (importin-alpha/beta +MA-5)

ABSTRACT: HeLa-S3 adherent cells were labeled with u-13C6 Lys and u-13C6 Arg and the cell membranes were permeabilized. Proteins in unlabeled HeLa-S3 nuclear extract depleted of all nuclear transport receptors (NTRs) were transported into the nuclei of the permeabilized cells (i) in the absence of any NTR, (ii) in the presence of importin-alpha and -beta, and (iii) in the presence of importin-alpha, -beta, and mitochonic acid-5 (MA-5). After the transport, the nuclear proteins were extracted and analyzed.

Project description:Importin-beta family proteins are nucleocytoplasmic transport receptors (NTRs), and they transport most nuclear proteins as their cargoes into and out of the nuclei. Human cells have 20 species of importin-beta family NTRs, of which 10 (importin-beta, transportin-1, -2, -SR, importin-4, -5, -7, -8, -9, and -11) are nuclear import receptors and 2 (importin-13, and exportin-4) are bi-directional receptors. Here, we identified the import cargo proteins of these 12 NTRs by a method called SILAC-Tp, which employs stable isotope labeling with amino acids in cell culture (SILAC), an in vitro reconstituted transport system, and LC-MS/MS.

Proteogenomics analysis reveals specific genomic orientations at distal regulatory regions composed by non-canonical histone variants

Project description:Histone variants (H3.1, H3.3, H2A, and macroH2A) were studied about their proteomic and genomic distribution in Hela cells HeLa S3 cells stably expressing either FLAG-tagged H3.1, and H3.3 were grown in suspension in Joklik media containing 10% newborn calf serum (Hyclone), 1% GlutaMAX (Invitrogen), and 1% penicillin-streptomycin, and cells were harvested at log phase. Nuclei were isolated, mononucleosomes were subsequently obtained from these cell lines. Cells were lysed in hypotonic TMSD buffer to isolate nuclei, which were then digested with micrococcal nuclease. The resulting mononucleosomes were immunoprecipitated with anti-FLAG M2-agarose beads (Sigma) and eluted with FLAG peptide (Sigma)

Project description:Treatment with the histone deacetylase inhibitor trichostatin a (TSA) changes the radial positioning of the CFTR gene in HeLa S3 cells. The gene relocates from the nuclear periphery to the nuclear interior. In Calu-3 cells the gene is located in the nuclear interior. To identifiy potential regulatory elements for the positioning of CFTR, the histone h3 and h4 acetylation patterns of untreated and TSA-treated HeLa S3 and untreated Calu-3 cells were determined by ChIP-chip. A CTCF site close to the CFTR promoter displayed consistent histone H3 hyperacetylation in TSA treated HeLa S3 cells and Calu-3 cells. Four Agilent 4x 44K DNA-chips (DNA-Chips: REP_1 - REP_4). HeLa untreated and TSA treated: H3ac/H3pan (Cy5/Cy3): hybridized together on four sectors - 1x regular 3x dye swap; H4ac: 3 sectors, respective H3pan reference on different sectors on the same DNA-chips (labeled with the identical fluorophore). Calu-3: H3ac/h3pan: one sector each on the same DNA-chip (labeled with the identical fluorophore) H4ac/H3pan: two sectors each on the same DNA-chips (two each on two DNA-Chips, labeled with the identical fluorophore)

Project description:We report the results of chromatin immunoprecipitation following by high-thoughput tag sequencing (ChIP-Seq) using the GA II platform from Illumina for the human transcription factor STAT1 in HeLa S3 cells. The STAT1 ChIP was performed using HeLa S3 cells that are stimulated using gamma-interferon. We have also generated a seqenced input DNA dataset for gamma-interferon stimulated HeLa S3 cells. Impact of CTD truncation on co-transcriptional splicing.

Project description:For overexpression of exogenous RPB1, 10 ug of purified HA-tagged RPB1 plasmids (wildtype or CTD-truncated, both α-amanitin resistant) were transfected into HeLa S3 cells per 10 cm dish using TurboFect transfection reagent (Thermo Fisher Scientific). Culture medium was changed to include 2 ug/ml of Doxycycline 12 hrs post-transfection for inducing exogenous gene expression and then treated with 2.5 ug/ml α-amanitin to block the function of endogenous RPB1. Cells were further cultured for 42 hrs before harvesting for subsequent analysis.
