Project description:The nanoLC-MS/MS experiments were performed on a Q Exactive mass spectrometer (Thermo Scientific) in data-dependent mode, which allowed MS data acquisition at a high resolution of 70,000 (m/z 200) across an m/z range of 300–1600. The raw data from Q Exactive analysis were analyzed with Proteome Discovery version 1.4 using the Sequest HT search engine for protein identification and Percolator for false discovery rate (FDR) analysis. The data were searched against the UniProt human protein database (updated on 06-2013). FDR analysis was performed with Percolator, and FDR < 1% was set as the threshold for protein identification.

Project description:The potato tuber mitochondrial proteome Three biological replicates, 40 gel sections each (120 files) MS raw files (.raw) and peptide search files [MASCOT (.msf), MSGFBD (.txt), PROLUCID (.sqt) and SEQUEST (_sequest.msf)] Mitochondria were isolated from dormant potato tubers (Solanum tuberosum) and proteins (0.25 mg) resolved by one-dimensional gel electrophoresis , sectioned into 40 equal segments, and tryptic peptides analyzed by liquid chromatography tandem mass spectrometry using an Orbitrap XL. Acquired MS/MS spectra were searched using different algorithms against the potato protein database (http://www.potatogenome.net). To estimate the protein false discovery rate (FDR), randomized sequences were combined with the forward database in a concatenate format. MASCOT server 2.3.01, SEQUEST, MS-GFDB and ProLuCID software were used to interpret the data set using very similar parameters. MASCOT and SEQUEST were used integrated within Proteome Discoverer 1.3 software package (Thermo Scientific). Raw files (Thermo) were converted to ms2 and mzXML files to run ProLuCID and MS-GFDB softwares. All search engines were configured to the following parameters: MW range between 200 and 2,000; 1,000 ppm of precursor ion tolerance; oxidation of methionine and asparagine deamidation as variable modifications and carbamidomethylation of cysteine as a static modification; trypsin; 2 allowed missed cleavages. After searches, the PSMs were filtered out at 5ppm of precursor ion tolerance achieving a false discovery rate (FDR) lower than 1% at the protein level for each biological replicate. Filtered data were uploaded on Protein Herder module within Compass package for protein grouping. At this step, all sets of indistinguishable proteins, which were assigned by the same peptides, are combined into protein groups.

Project description:Purpose: To identify genes regulated by SlDOF1 during fruit ripening, we performed RNAseq experiments with three biological replicates and compared the transcriptom profiles of SlDOF1-RNAi and wild-type fruit at breaker stage. Methods: Expression profiles of wild-type (wt) and SlDof1-RNAi fruits (SlDof-8-RNAi) at 38 days after poliation (dpa) were generated by deep sequencing with three replicates using Illumina HiSeqTM 2000. RNA-seq reads obtained from the replicate were further filtered and aligned against the whole tomato genome. Differential expressed genes between samples were defined by DESeq software using two separate models, based on PPEE > 0.05 and false discovery rate (FDR)<0.001. Quantitative RT–PCR was performed using SYBR Green assays. Results: A total of 1728 differentially expressed genes were identified in the SlDof1 RNAi fruit compared with the wild type and among them were a number of ripening-relate genes.

Project description:We report that low percentages of dimethylsulfoxide (DMSO) in liquid chromatography solvents lead to a strong enhancement of electrospray ionization of peptides, improving the sensitivity of protein identification in bottom up proteomics by up to tenfold. The method can be easily implemented on any LC-MS/MS system without modification to hardware or software and at no additional cost. Peptide and protein identification and quantification: Raw MS data were processed by MaxQuant (version 1.3.0.3) for peak detection and quantification [PMID:19029910]. MS/MS spectra were searched against the IPI human database (version 3.68; 87,061 sequences. supplemented with 262 common contaminants) using the Andromeda search engine [PMID:21254760] with the following search parameters: full tryptic specificity, up to two missed cleavage sites, carbamidomethylation of cysteine residues set as a fixed modification and N-terminal protein acetylation and methionine oxidation as well as serine, threonine and tyrosine phosphorylation (where applicable) as variable modifications. Mass spectra were recalibrated within MaxQuant (first search 20 p.p.m. precursor tolerance) and subsequently re-searched with a mass tolerance of 6 p.p.m. Fragment ion mass tolerance was set to 20 p.p.m. Search results were filtered to a maximum false discovery rate (FDR) of 0.01 for proteins and peptides and a minimum peptide length of at least 6 aa was required.

Project description:Here we describe a high coverage dataset of whole fly through a one-dimensional gel electrophoresis LC-MS/MS approach. By combining the datasets of two kinds of SDS-PAGE and two kinds of tagmata, the high coverage analysis resulted in the identification of 5,262 genes, corresponding to 38.23% of the whole encoding genes. Sample info: 4-day adult male Canton-S Drosophila melanogaster was used in this study. To reduce sample complexity, fly heads and bodies (including reproductive system, genitalia and gonad) were sequenced separately. Protein extraction and analysis: Fly heads and bodies were isolated using prechilled size-exclusion sieves and distributed into 1.5-mL tubes separately. Approximately 120 ug of each sample were lysed in 200 ul lysis buffer containing 2% SDS, 10% glycine, 1% bromophenol blue, 10 mM DTT, and 0.01% protease inhibitor cocktail (Roche) and 0.5-mm glass beads by vortexing at the highest speed for 5 min. After boiling for 5min, 20 mM iodoacetamide was used to alkylate the proteins. Samples prepared as described above were separated by 1D SDS-PAGE, and the lanes were excised into fractions, followed by in-gel tryptic digestion. All prepared peptides were further analyzed on an LTQ-Orbitrap Velos hybrid mass spectrometer (Thermo Electron, San Jose, CA) coupled with UPLC (nano Acquity Ultra Performance LC, Waters). Protein search:The acquired MS/MS spectra were searched against the flybase database (http://flybase.org/, release 5.4, 24,043 entries) using Mascot (version 2.3, Matrix Science). The results were filtered by PepDistiller (v. 1.26) with a false discovery rate (FDR) lower than 1% at the peptide spectrum match level using the target-decoy strategy.

Project description:In Bacillus thuringiensis CT-43, five insecticidal crystal proteins (ICPs, Cry protein) are encoded. We extracted the Cry proteins, ran the SDS PAGE (two Cry protein bands were observed), and tried to identify the composition of the two Cry protein bands in the SDS PAGE. The bioinformatics pipeline is described as follows: First, we converted the original mass spectrum files to the mgf file (peaks file), then the mgf files were searched against the Bacillusthuringiensis CT-43 protein database using Mascot (version 2.3.02). The search parameters were: i) trypsin was chosen as the enzyme with one missed cleavage allowed; ii) the fixed modifications of carbamidomethylation were set as Cys, and variable modifications of oxidation as Met; iii) peptide tolerance was set as 0.05 Da, and MS/MS tolerance was set as 0.1 Da. The peptide charge was set as Mr, and monoisotopic mass was chosen. An automatic decoy database search strategy was employed to estimate the false discovery rate (FDR). The FDR was calculated as the false positive matches divided by the total matches. In the final search results, the FDR was less than 1.5%.

Project description:High-mass-resolution imaging mass spectrometry promises to localize hundreds of metabolites directly from tissues, cell cultures, and agar plates with cellular resolution, but is hampered by the lack of bioinformatics for automated metabolite identification. We developed the first bioinformatics framework for False Discovery Rate (FDR)-controlled metabolite annotation for high-mass-resolution imaging mass spectrometry (https://github.com/alexandrovteam/pySM) introducing a Metabolite-Signal Match (MSM) score and a target-decoy FDR-estimate for spatial metabolomics. LC-MS(/MS) datasets acquired from wild type adult mouse brain were used for the development of spatial metabolomics annotation bioinformatics. This study together with MTBLS317 and MTBLS378 provide the accompanying data for FDR-controlled metabolite annotation for high-resolution imaging mass spectrometry.

Project description:Testosterone is essential to maintain qualitative spermatogenesis. Nonetheless, no studies have been yet performed in humans to analyze the testosterone-mediated expression of the sperm proteins and their importance in reproduction. Thus, this study aimed to identify sperm protein alterations in male hypogonadism using proteomic profiling. We have performed a comparative proteomic analysis comparing sperm from fertile controls (a pool of 5 normogonadic normozoospermic fertile men) versus sperm from patients with secondary hypogonadism (a pool of 5 oligozoospermic hypogonadic patients due to isolated LH deficiency). Sperm protein composition was analyzed, after peptide labelling with Isobaric Tags, via liquid chromatography followed by tandem mass spectrometry (LC-MS/MS) on an LTQ Velos-Orbitrap mass spectrometer. LC-MS/MS data were analyzed using Proteome Discoverer. Criteria used to accept protein identification included a false discovery rate (FDR) of 1% and at least 1 peptide match per protein. Up to 986 proteins were identified and, of those, 43 proteins were differentially expressed: 32 proteins were under-expressed and 11 were over-expressed in the pool of hypogonadic patients. Bioinformatic analyses were performed using UniProt Knowledgebase, and the Gene Ontology Consortium database based on PANTHER. Notably, 13 of these 43 differentially expressed proteins have been previously reported to be related to sperm function and spermatogenesis. Western blot analyses for A-Kinase Anchoring Protein 3 (AKAP3) and the Prolactin Inducible Protein (PIP) were used to confirm the proteomics data. In summary, a high-resolution mass spectrometry-based proteomic approach was used for the first time to describe alterations of the sperm proteome in secondary male hypogonadism. A panel of deregulated sperm proteins was identified, including Prosaposin, Ropporin-1B, SERPINA5, SMOC-1, SPANXB1, GSG1, ELSPBP1, fibronectin, 5-oxoprolinase, AKAP3, AKAP4, HYDIN, ROPN1B, ß-Microseminoprotein and Protein S100-A8, which might represent putative physiological in vivo targets for androgen deficiency.

Project description:To examine responses induced by TLR4 activation at the genome-wide level, confluent fibroblasts in serum-free media were incubated with or without LPS for 6 h, and RNA was isolated using RNeasy mini kits (Qiagen, Valencia, CA). The integrity of RNA was ascertained using Agilent Bioanalyzer (Santa Clara, CA), cDNA was labeled using an Ambion labeling kit (Ambion), and hybridized to Illumina human HT-12 version 4 Expression Microarray Chips (Illumina, San Diego, CA) as described. Raw signal intensities for each probe were obtained using Illumina Beadstudio data analysis software and imported to the Bioconductor lumi package for data transformation and normalization. Probes with all samples absent (near or below background levels) were filtered. To control for multiple testing and reduce the false positive rate (FDR), stringent statistical criteria were used to identify differentially expressed genes with raw p < 0.01 and FDR adjusted p value < 0.05.
