P53-inducible lncRNA LOC644656 causes genotoxic stress-induced stem cell maldifferentiation and cancer chemoresistance

ABSTRACT: Biotin-labeled LOC644656 sense-, antisense-conjugated avidin magnet beads or empty magnet beads (Mock) were used for RNA pull-down using whole cell lysates of human embryonic stem cells. LOC644656 complexes were pulled-down and then separated by SDS‒PAGE. Bands were removed from the gel, and trypsin-digested samples were subjected to liquid chromatography-tandem mass spectrometry (LC-MS/MS) using an Orbitrap Velos Pro (Thermo Scientific). MS/MS dataset analysis was performed using the Mascot software program (Matrix Science).

DUSP2 dephosphorylates STAT3 at Y705 and S727 residues

Project description:In the related study, to determine whether DUSP2 definitively served as a phosphatase for STAT3, an in vitro phosphatase assay was used. Using S-tag beads, p-STAT3 was pulled down from IL-6 stimulated HEK293T cells transfected with STAT3-S-Tag. DUSP2 or control protein, which was purified from HEK293T cells transfected with DUSP2-FLAG or empty vector through extraction with anti-FLAG beads and elution with FLAG peptides, were incubated with p-STAT3-S-Tag-beads in phosphatase buffer. Then bound proteins were eluted and subjected to MS analysis. When compared with the control, incubation of STAT3 and DUSP2 led to dephosphorylation of two STAT3 residues that have been reported to promote its activity, namely tyrosine 705 and serine 727.

Alkyne-probe pull-down in LAPC4-CR cells

Project description:LAPC4-CR cells were treated with alkyne-probe or DMSO for 2 h in triplicate, lysed and conjugated with biotin-picolyl-azide. Biotinylated proteins were pulled down with neutravidin agarose. After the pulldown, the neutravidin agarose beads were treated with trypsin, and the tryptic peptides were labelled with TMT6 and analyzed by tandem mass spectrometry. DMSO = Reporter 126-128, alkyne-probe = Reporter 129-131. Two replicate injections.

Identification of Distinct N-Glycosylation Patterns on Extracellular Vesicles from Small-Cell and Non-Small-Cell Lung Cancer Cells

Project description:Asparagine-linked glycosylation (N-glycosylation) of proteins in the cancer secretome has gained increasing attention as a potential biomarker for cancer detection and diagnosis. Small extracellular vesicles (sEVs) constitute a large part of the cancer secretome, yet little is known about whether their N-glycosylation status reflects cancer characteristics. Here we investigated the N-glycosylation of sEVs released from small-cell lung carcinoma (SCLC) and non-small-cell lung carcinoma (NSCLC) cells. The N-glycans of SCLC-sEVs were characterized by the presence of structural units found in the brain N-glycome, while NSCLC-sEVs were dominated by typical lung-type N-glycans with NSCLC-associated core fucosylation. We pulled down these glycoproteins from the detergent-solubilized sEVs with SSA-conjugated beads for H520-sEVs and WGA-conjugated beads for H446-sEVs, and the protein bands were subjected to shotgun proteomics. The analysis revealed that several integrin subunits were enriched in the sEVs: V, 6, 1, and 5 subunits in H520-sEVs and V and 1 subunits in H446-sEVs.
