Project description:Bacterial endospores are ubiquitous and are responsible for various human infections. Recently, we reported that an ionic liquid (IL)-based sample preparation method (named pTRUST) facilitated highly efficient shotgun analysis of the Bacillus subtilis spore proteome in trace samples. In this study, we evaluated the efficiency and applicability of the pTRUST technology using three different spore preparations: one purified from the closely related subspecies B. subtilis natto and two from B. licheniformis and B. cereus. We showed that the pTRUST method allowed rapid solubilization and processing of all tested spore samples prepared for highly sensitive mass spectrometry (MS) analysis. Bioinformatics analysis using the BLAST program suggested that a set of 25 proteins commonly identified between the above three species and B. subtilis spores may be universal biomarkers among various bacterial species, including 43 spore-producing bacteria associated with industrial dairy processing environments and product spoilage. In contrast, the two identified proteins, D4FV94 in B. subtilis natto and Q737A2 in B. cereus, are likely species-specific biomarkers, because their orthologs are absent or rare in all organisms. The sensitivity and applicability of pTRUST, along with the putative protein biomarkers identified in this study, will facilitate a wide spectrum of spore research for biological and clinical applications.

Project description:Established bacterial proteome sample preparations, including sonication and bead beating, leave insoluble carbohydrate-rich cell envelope pellets with an abundance of vital proteins often overlooked or missed in LC-MS/MS analyses. Triflic acid selectively removes glycans and we demonstrate that in comparison to sonication alone, incubation of whole bacterial cells as well as post-sonication insoluble pellets yields membrane and cell envelope-associated proteins for LC-MS/MS detection. We provide a detailed side-by-side comparison of triflic acid and sonication preparations for Gram- (Pseudomonas aeruginosa), Gram+ (Bacillus subtilis), and a complex bacterial human distal gut microbiome sample. Further, human Jurkat cells that lack a peptidoglycan and are readily solubilized by established methods, reveal only subtle differences in measurable proteins by LC-MS/MS between sonication and triflic acid preparations. Critically, we show that our new triflic acid-based proteome preparation method is broadly applicable and greatly improves our ability to detect and quantitate bacterial cell envelope proteins.

Project description:Nucleoprotein complexes play an integral role in genome organization of both eukaryotes and prokaryotes. Apart from their role in locally structuring and compacting DNA, several complexes are known to influence global organization by mediating long-range anchored chromosomal loop formation leading to spatial segregation of large sections of DNA. Such megabase (Mb) range interactions are ubiquitous in eukaryotes, but have not been demonstrated in prokaryotes. Here, using a novel genome-wide sedimentation based approach, we found that a transcription factor, Rok, forms large nucleoprotein complexes in the bacterium Bacillus subtilis. Using chromosome conformation capture (Hi-C) and live-imaging of DNA loci, we show that these complexes robustly interact with each other over large distances. Importantly, these Rok dependent long-range interactions lead to anchored chromosomal loop formation, thereby spatially isolating large sections of DNA, as previously observed for insulator proteins in eukaryotes.

Project description:The preparation of two-dimensional boron (B) nanosheets, especially for borophene, is still a challenge because of its unique structure and complex B-B bonds in bulk boron. In the present work, a novel preparation technology for borophene with only a few layers and large flake sizes is developed by a solvothermal-assisted liquid phase exfoliation process, consisting of ball milling-thinning, solvothermal swelling, and probe ultrasonic delamination. The exfoliation effect of the bulk B precursors is related to the surface tension and Hildebrand parameter of the selected solvents such as acetone, N,N-dimethyl formamide (DMF), acetonitrile, ethanol, and N-methyl pyrrolidone (NMP), and a relative small surface tension when using solvents is favorable for the exfoliation of bulk B. Four-layer thick borophene and an average lateral size of 5.05 μm can be obtained in acetone as the exfoliating solvent. The surface composition of the exfoliated few-layer borophene with large flake size hardly changes, while the chemical state of B changes to some extent because they are partly oxidized on the surface by contaminates before and after exfoliation. This acetone solvothermal-assisted liquid phase exfoliation technique can be used to prepare high quality borophene with large horizontal sizes, and it will provide the basis to study few-layer borophene with large sizes further.

Project description:Heterochromatin is most often associated with eukaryotic organisms. Yet, bacteria also contain areas with densely protein-occupied chromatin that silences gene expression. One nucleoid-associated silencing factor is Hfq, which is strongly enriched at prophages and mobile genetic elements. Here we demonstrate that polyphosphate, an ancient and highly conserved polyanion, is essential for the specific binding of Hfq to these regions. Lack of either polyphosphate or Hfq causes unsolicited prophage and transposon mobilization, which drastically increases mutagenesis. We discovered that Hfq and polyphosphate form high molecular weight complexes that interact with DNA in phase-separated viscous condensates. We propose that polyP provides a scaffold that promotes Hfq binding to DNA regions with high intrinsic curvature, and thus serves as one hitherto unknown driver of heterochromatin formation in bacteria.

Project description:One of the most critical challenges for commercialization of sodium-ion battery (SIB) is to develop carbon anodes with high capacity and good rate performance. Graphene would be an excellent SIB anode candidate due to its success in various kinds of batteries. Liquid-phase exfoliation (LPE) method is an inexpensive, facile and potentially scalable method to produce less-defected graphene sheets. In this work, we developed an improved, dispersant-assisted LPE method to produce graphene composite materials from raw graphite with high yield and better quality for SIB anode. Here, bacterial cellulose (BC) was used as a green dispersant/stabilizer for LPE, a "spacer" for anti-restacking, as well as a carbon precursor in the composite. As a result, the carbonized BC (CBC)/LPE graphene (LEGr) presented improved performance compared to composite with graphene prepared by Hummers method. It exhibited a specific capacity of 233 mAh g-1 at a current density of 20 mA g-1, and 157 mAh g-1 after 200 cycles at a high current density of 100 mA g-1 with capacity retention rate of 87.73%. This method not only provides new insight in graphene composites preparation, but also takes a new step in the exploration of anode materials for sodium-ion batteriesSIBs.

Project description:As the main source of nutrients for the important pollinator honeybee, bee pollen is crucial for the health of the honeybee and the agro-ecosystem. In the present study, a new sample preparation procedure has been developed for the determination of neonicotinoid pesticides in bee pollen. The neonicotinoid pesticides were extracted using miniaturized salting-out assisted liquid-liquid extraction (mini-SALLE), followed by disposable pipette extraction (DPX) for the clean-up of analytes. Effects of DPX parameters on the clean-up performance were systematically investigated, including sorbent types (PSA, C18, and silica gel), mass of sorbent, loading modes, and elution conditions. In addition, the clean-up effect of classical dispersive solid-phase extraction (d-SPE) was compared with that of the DPX method. Results indicated that PSA-based DPX showed excellent clean-up ability for the high performance liquid chromatography (HPLC) analysis of neonicotinoid pesticides in bee pollen. The proposed DPX method was fully validated and demonstrated to provide the advantage of simple and rapid clean-up with low consumption of solvent. This is the first report of DPX method applied in bee pollen matrix, and would be valuable for the development of a fast sample preparation method for this challenging and important matrix.
