Golgi-specific or ER-specific biotin labeling proteome of the fat body by turboID during wing disc repair in Drosophila larvae

ABSTRACT: Larval fat body samples were collected from 15-20 Gnmt-T2A>V5-turboID, Gnmt-T2A>Mgat2-V5-turboID, or Gnmt-T2A>ER-myc-turboID larvae in three biological replicates. Samples were collected at the early stage of wing imaginal disc repair. Biotinylated protein purified with neutralavidin beads were subjected to trypsin-digestion. Digested-peptides were desalinated and purified using GL-tip SDB. Purified peptides were subjected to LC-MS/MS analysis.

TurboID-mediated proximal labeling of Drosophila BubR1 and its cleavage variants

Project description:V5-TurboID-tagged Drosophila BubR1 and its cleavage variants were transiently expressed in Drosophila S2 cells in two biological replicates. Cells were treated with 500 µM biotin for 30 min for protein biotinylation. Biotinylated protein-containing lysate was subjected to FG-NeutrAvidin beads purification followed by on-beads trypsin digestion. Digested peptides were desalinated and purified using GL-tip SDB. Purified peptides were subjected to LC-MS/MS analysis.

Proximity labelling of mitochondria and endosomes upon mtDNA replication stress.

Project description:This project aims to identify novel regulators of mtDNA turnover, for what we used TurboID. For specific detection of the mitochondria-endosome proteome, we fused the N-terminal part of Turbo ID to RAB5C (TurboID aa1-aa72; RAB5C-SplitTurboNt-V5) and, the C-terminal part to SAMM50 (TurboID aa73–aa246; SAMM50-SplitTurboCt-HA). Proximity biotinylation was performed in transduced HEK293 cells expressing Split TurboID constructs. Cells expressing only SAMM50-SplitC-HA were used as a negative control. For protein isolation, HEK293 cells were incubated for 4 h with 0,25 mM biotin. For inducing mtDNA damage, cells were previously transfected with Twinkle K319E-Cherry 24 h before the biotin incubation.

V5-tagged LIMD1 in HEK293 cells with or without JNK2 activation

Project description:The experiment was conducted to identify JNK phosphorylation sites on human LIM domain containing protein-1 (LIMD1). V5-tagged LIMD1 was co-transfected or not with a constitutively active form of JNK2 and purified. The purified proteins were subjected to SDS-PAGE, protease K digestion and MS/MS analysis. The data were searched against Swissprot using Mascot server v2.3. The fixed modification was set to carbamidomethylation of C, and variable modifications were set to oxidation of M, phosphorylation of ST, phosphorylation of Y. Mass values were set as monoisotopic. Peptide mass tolerance was set to +/-10ppm, and MS/MS tolerance was set to +/-0.8Da.
