Project description:We applied a middle-down proteomics strategy for large scale protein analysis during in vivo development of Caenorhabditis elegans. We characterized post-translational modifications (PTMs) on histone H3 N-terminal tails at eight time points during the C. elegans lifecycle, including embryo, larval stages (L1 to L4), dauer and L1/L4 post dauer. Histones were analyzed by our optimized middle-down protein sequencing platform using high mass accuracy tandem mass spectrometry. This allows quantification of intact histone tails and detailed characterization of distinct histone tails carrying co-occurring PTMs. We measured temporally distinct combinatorial PTM profiles during C. elegans development. We show that the doubly modified form H3K23me3K27me3, which is rare or non-existent in mammals, is the most abundant PTM in all stages of C. elegans lifecycle. The abundance of H3K23me3 increased during development and it was mutually exclusive of the active marks H3K18ac, R26me1 and R40me1, suggesting a role for H3K23me3 in to silent chromatin. We observed distinct PTM profiles for normal L1 larvae and for L1-post dauer larvae, or L4 and L4 post-dauer, suggesting that histone PTMs mediate an epigenetic memory that is transmitted during dauer formation. Collectively, our data describe the dynamics of histone H3 combinatorial code during C. elegans lifecycle and demonstrate the feasibility of using middle-down proteomics to study in vivo development of multicellular organisms.

Project description:Detailed description of an optimally tuned workflow for high throughput middle-down proteomics with the currently available state-of-the-art instrumentation. In this work we describe and critically evaluate the limits of an optimized workflow for the detection of middle-range peptides. First, the work compares the yield of desired longer peptides both by enzymatic and acidic digestion protocols. Second, it uses optimized conditions for sample clean-up and multidimensional LC. Third, we fine-tuned critical MS parameters for improving the detection of middle-range peptides where we comprehensively evaluated ETD, HCD and EThcD fragmentation schemes on all the digests obtained in order to choose the best sequencing method for distinct populations of peptides and with special attention paid to longer peptides.

Project description:Middle-down proteomics is an analytical approach whereby protein samples are digested with proteases such as Glu-C to generate large peptides (>3 kDa) that are then analyzed by mass spectrometry. This method is useful for characterizing high-molecular-weight proteins that are difficult to detect by top-down proteomics, in which intact proteins are analyzed by mass spectrometry. In this study, we applied GeLC-FAIMS-MS, a multidimensional separation workflow that combines gel-based prefractionation with LC-FAIMS Orbitrap mass spectrometry, for deep middle-down proteomics. Middle-down peptides obtained under the condition of optimized limited Glu-C digestion were first size-fractionated by polyacrylamide gel electrophoresis, followed by C4 reversed-phase liquid chromatography separation and additional ion mobility fractionation, resulting in a significant increase in peptide length detectable by mass spectrometry. In addition to global analysis, the GeLC-FAIMS concept can also be applied to targeted middle-down proteomics, where only proteins in the desired molecular weight range are gel-fractionated and their Glu-C digestion products are analyzed, as demonstrated by targeted analysis of integrins in exosomes. In-depth middle-down proteomics achieved by global and targeted GeLC-FAIMS-MS allows the exploration of proteoform information not covered by conventional top-down proteomics via increase in the number of detectable proteoforms and improvement in sequence coverage.

Weekly transtympanic inoculation of Balb/c mice with 300 µg/ml of NTHi lysates vs saline was performed. Bacteria were grown on chocolate agar at 37ºC in 5% CO2 overnight and inoculated in brain heart infusion (BHI) broth supplemented with 3.5 mg of nicotinamide adenine dinucleotide per ml. After overnight incubation, bacteria were subcultured into 5 ml of fresh brain heart infusion (BHI) and upon reaching log phase growth, NTHi were washed and suspended in phosphate-buffered saline (PBS) followed by sonication for lysis. Three transtympanic inoculation of 6 Balb/c mice middle ears (3 animals, 6 ears) with 50 uL of 300 ug/ml of NTHi bacterial lysate and 6 Balb/c mice middle ears (3 animals, 6 ears) with 50 uL of 1X phosphate buffered saline (PBS) were carried out weekly over 4 weeks (injection on days 7, 14, and 21). On day 28, the mice were euthanized and their bullae harvested. Expression microarray analysis was performed at 1 and 7 days. Microarray findings were validated in independent animal samples and in a cultured murine middle ear epithelial cell (mMEEC) line.

Project description:Structural studies have recently shown that mechanism of selective AT1R activation by different classes of ligands is initiated by the ability of ligands to stabilize unique active conformations of the receptor. Active conformations enhance transducer coupling leading to effector mediated signaling, that has been proposed to be linked to differential phosphorylation of the c-terminal tail of the receptor. To determine how different classes of AT1R ligands effect receptor phosphorylation and activation of downstream signaling we used TMT-MS to identify the amino acid residues of the AT1R phosphorylated following treatment with the full balanced agonist Angiotensin II and a β-arrestin biased ligand, TRV023. Here we show that Ang and TRV 023 induce two distinct patterns of phosphorylation clusters a.a. residues along the entire c-tail with AngII inducing a greater magnitude than the β-arrestin biased ligand TRV 023, particularly in the proximal part of the tail. Selective mutagenesis of Ser and Thr residues, we found that of the 12 Ser/Thr residues within the c-tail, only the 4 proximal and 4 middle residues are all required for full β -arrestin functionality in response to either a balanced or β-arrestin-based ligand. Surprisingly, phosphorylation of 4 residues in the proximal c-tail is necessary for maximal G-protein activation to a full agonist. Taken together our data demonstrate that a AT1R ligands that stabilize different active confirmations of the receptor (full agonist vs. β-arrestin biased) induce distinct phosphorylation patterns on the c-tail of the receptor to evoke distinct receptor-transducer engagement and downstream receptor trafficking and signaling.

Project description:Comprehensive characterization of proteomes comprising the same proteins with distinct post-translational modifications (PTMs) is a staggering challenge. Many such proteoforms are isomers (localization variants) that require separation followed by top-down or middle-down mass spectrometric analyses, but condensed-phase separations are ineffective in those size ranges. The variants for "middle-down" peptides were resolved by differential ion mobility spectrometry (FAIMS), relying on the mobility increment at high electric fields, but not previously by linear IMS on the basis of absolute mobility. We now use complete histone tails with diverse PTMs on alternative sites to demonstrate that high-resolution linear IMS, here trapped IMS (TIMS), broadly resolves the variants of ∼50 residues in full or into binary mixtures quantifiable by tandem MS, largely thanks to orthogonal separations across charge states. Separations using traveling-wave (TWIMS) and/or involving various time scales and electrospray ionization source conditions are similar (with lower resolution for TWIMS), showing the transferability of results across linear IMS instruments. The linear IMS and FAIMS dimensions are substantially orthogonal, suggesting FAIMS/IMS/MS as a powerful platform for proteoform analyses.
