An increase in oxidative stress downstream of mTORC1 but not AKT causes a proliferative defect in cancer cells with acquired resistance to PI3K/mTOR inhibitors

Project description:Proteomics and phosphoproteomics analysis of MCF7 cells sensitive and resistant to the PI3K inhibitor GDC-0941. The analysis was done for parental and 3 resistant cell lines maintained in the presence or the absence of the drug. One of the resistant cell lines (G2) was also treated with vehicle or the kinase inhibitors GDC0941, MK-2206 and Ku-0063794 for 2h. The proteomics analysis of sensitive and resistant MCF7 cells in basal conditions and phosphoproteomics analysis of the G2 cells in the presence of inhibitors of the PI3K pathway were run in a nano flow ultrahigh pressure liquid chromatography (UPLC, nano Acquity, Waters) coupled to an LTQ-Orbitrap XL mass spectrometer (Thermo Fisher Scientific). The phosphoproteomics study of sensitive and resistant MCF7 cells in basal conditions was run in a Dionex UltiMate 3000 RSLCnano coupled to an Orbitrap Q Exactive Plus mass spectrometer (Thermo Fisher Scientific).

Outdoor versus indoor cultivation: effects on the metabolite profile of Agaricus subrufescens strains analyzed by untargeted metabolomics

Project description:Five commercial strains of the culinary and medicinal mushroom Agaricus subrufescens were grown under two cultivation systems (outdoor versus indoor). Polar and lipid extracts of mushroom dry powders were extracted with a mixture of solvents (water:methanol:methyl tert-buthyl ether) and analyzed by UHPLC-ESI-HRMS-based untargeted metabolomics. A Nexera X2 UHPLC system (Shimadzu) equipped with an Acquity UPLC HSS T3 column (2.1 mm x 100 mm x 1.8 um) (Waters) was employed coupled to a MaXis 4G Q-TOF MS analyzer (Bruker Daltonics) through an electrospray ionization source. Data was acquired in positive ion mode.

Impact of c-MET Signaling on Liver Regeneration

Project description:c-Met is a receptor tyrosine kinase for hepatocyte growth factor (HGF). Previous work has established that HGF plays a pivotal role in regulating the onset of S phase and DNA replication following partial hepatectomy. In this study, we used c-Met conditional knockout mice (MetLivKO) in which c-met gene is inactivated in postnatal hepatocytes by Alb-Cre recombinase to directly address the net biological outcome of c-Met on liver regeneration. The priming events appear to be intact in MetLivKO livers. Up-regulation of stress response (e.g MAFK, IKBZ, SOCS3) and early growth response (e.g. MYC, DUSP1 and 6) genes as judged by microarray profiling was similar in c-Met deficient regenerating livers as compared to Alb-Cre controls. This was consistent with an early induction of NF-kB, STAT3, and MAPK/ERK. Nevertheless, in the absence of c-Met signaling in the hepatocytes, ERK phosporylation rapidly declined although it remained high in Cre-Ctrl livers, and MetLivKO mice displayed impaired liver regeneration as determined by a decrease in BrdU incorporation and a delay in timely progression into mitosis. Upstream signaling pathways involved in the blockage of G2-M transition included lack of EGR1 transcription factor induction, and inability to up-regulate the levels of cdc2, aurora B and Mad2 followed by defective histone 3 phosphorylation and lag in chromatin condensation. However, after a delayed passage through G2 phase, c-Met deficient cells eventually entered mitosis. In culture, EGF treatment increased proliferation of MetLivKO hepatocytes and restored expression levels of cell cycle regulators aurora B and Mad2 albeit to a lesser degree as compared to Cre-Ctrl hepatocytes. In conclusion, our results assign a novel function for HGF/c-Met signaling in regulation of G2/M transition during liver regeneration and implicate EGR1 as a potential G2/M target of HGF/c-Met pathway.

Systematic metabolome analysis of hematopoietic cells identified uridine as a vital anti-aging factor in hematopoiesis

Project description:In this study, we employed immunomagnetic enrichment and fluorescence-activated cell sorting (FACS) to isolate 15 hematopoietic cell types, over 9×108 hematopoietic cells from 200 young and 150 aged mice, ranging from HSPCs to mature blood cells. UPLC-MS/MS untargeted analysis identified about 2000 metabolites in each cell population, which contributed to define cell-specific signatures and depict aging landscape of blood cells. We further validated our findings by experimentally screening metabolites delaying senescence and identified uridine as potential regulator to rejuvenate aged HSPCs. To enable public access to our dataset, we have constructed an open-source platform (MetaB, www.XXX.com) for easy data browsing and analysis. Collectively, our study developed a solid reference benchmark for metabolic studies in hematopoietic system and provided additional clarity to the mechanisms underlying hematopoietic aging.

Proteome analysis of contrasting rice genotypes under phosphorus-starvation stress

Project description:This study aims to deal with a comparative proteome analysis of shoot and root tissues of contrasting phosphorus (P) responsive rice genotypes (Pusa-44 and its near-isogenic line (NIL)-23 harboring Pup1 QTL). Proteins were isolated from shoot and root tissues collected from 45-day-old rice plants grown hydroponically in PusaRicH medium with P (16ppm, +P) or without P (0 ppm, -P) under controlled environmental conditions. Following protein quantification using the Bradford method, and quality check using 1D SDS-PAGE, trypsin was used for in-solution digestion and Nano ACQUITY UPLC-MS/MS was used to separate and identify peptides. This study aimed at deciphering the molecular aspect of Pup1 QTL in P-starvation stress tolerance in rice.
