Spatial omics based machine learning (SOML) algorithms for the early detection of hepatocellular carcinoma.

Project description:Hepatocellular carcinoma (HCC) is the seventh most common cancer in the world and accounts for over 800,000 deaths annually, making it the second most lethal cancer. Poor chemotherapeutic agents against HCC have necessitated the importance of early detection and surgical intervention in patient management. However, the search for biomarkers of HCC have proved difficult, as serum and tissue proteomics, transcriptomics and genomics have proved inconclusive. We have utilized a novel spatial-omics based glycan imaging method to identify glycan changes that occur directly in HCC tissue. Glycan changes included branched, fucosylated and high mannose glycan. Importantly, using matching serum samples, we were able to identify the glycans that are altered in tissue and also in the serum of individuals with HCC. Glycoproteomics was used to identify the proteins containing these glycan structures. To translate these findings, we utilized a novel multi-plexed antibody panel based glycan imaging method, which allowed us to examine all the glycans associated with the identified glycoproteins. These glycan changes, found in serum, and directly associated with the tumor, were used to create a diagnostic algorithm to detect HCC. These spatial omics based, machine learning (SOML) algorithms were tested in a discovery set (n=201) and an external validation set (n=192). AUROC values ranged from 0.95 in the discovery set and 0.91 in the independent external validation set. In conclusion, we present the development and application of a new biomarker platform that can be used to examine the glycans associated with disease.

ZFPL1 drives hepatocellular carcinoma through CLDN3 in WNT signaling pathway

Project description:Massive studies have been applied in exploring the factors driving pathogenesis, progression and metastasis of hepatocellular carcinoma. However these studies were inefficient in disclosing the fundamental mechanism which promotes hepatocellular carcinoma. Zinc and zinc-finger proteins have been important in extensive biological processes for human. Supervised machine learning using bootstrapping algorithm on GEO and TCGA transcriptome data for hepatocellular carcinoma identified zinc-finger like protein ZFPL1 as potential hepatocellular carcinoma driver. Further studies validated ZFPL1 significantly promoted progression and metastasis of hepatocellular carcinoma. We performed RNA-seq on si-ZFPL1 xenograft tissue and identified CLDN3 as potential target gene for ZFPL1. Further experiments confirmed interaction between ZFPL1 and WNT signaling pathway markers. Conclusively, these studies indicated the effect and mechanism of ZFPL1 on promoting progression and metastasis of hepatocellular carcinoma and might gap the bridge between zinc-finger like proteins and hepatocellular carcinoma.

Project description:The aim of this study was to screen abnormal lncRNAs in the progression of hepatocellular carcinoma through high-throughput sequencing, and to screen the biomarkers for prognosis and diagnosis of hepatocellular carcinoma. Transcriptome analysis of 6 samples was completed in this project. A total of 93.581 Gb Clean Data (sequencing Data after quality control) was obtained. The average amount of Clean Data of each sample was 15.597 Gb. The Q30 base percentage was above 93.69 % and GC content was between 44.95% and 50.05%. In conclusion, sequencing analysis provided a landscape for abnormal regulation of lncRNAs, and screened out a significantly different lncRNAs ZFAS1. ZFAS1were found to be overexpressed in hepatocellular carcinoma tissues and correlated with malignant status and prognosis of hepatocellular carcinoma patients, and ZFAS1 silencing inhibited proliferation, migration and invasion of SK-Hep1 cells. The overexpression of miR-582-3p can eliminate the inhibitory effect of ZFAS1 silencing on SK-Hep1 cells, which may be valuable for the diagnosis and treatment of hepatocellular carcinoma. ZFAS1 may be a new potential biomarker for liver cancer. Further studies on the regulatory process of ZFAS1/miR-582-3p will help us to understand the mechanism of the occurrence and development of liver cancer
