BioID-MS of Hv1/VSOP-birA stable MDCKII cell lines

ABSTRACT: Hv1/VSOP-birA stable MDCKII cell lines were established. The proximate proteins of Hv1/BirA were pulled down and analyzed by LC-MS/MS. The Proximity assay was compared between Hv1/VSOP-birA and GFP negative control.

BioID-proximity labeling of GATAD1 variants

Project description:To gain insights into the interactome of wild-type (WT) and S102P mutant GATAD1, we utilized the BioID method, which enables the study of protein-protein interactions. Specifically, we performed BioID proximity labeling experiments in stable Flp-In cells expressing different GATAD1 variants fused to BirA*_FLAG. These variants included BirA*_FLAG_GATAD1-WT, BirA*_FLAG_GATAD1-S102P, BirA*_FLAG_GATAD1-S102D, and BirA*_FLAG_GATAD1-S102A. By employing this approach, we aimed to characterize the protein interactors associated with these GATAD1 variants and gain insights into the functional consequences of the S102P mutation.

Identification of DYRK3 interaction partners by immunoprecipitation-MS and TurboID

Project description:Proteins that interact with overexpressed GFP-DYRK3 were pulled down for identification by LC-MS/MS. Interaction strength and likelihood were calculated by comparison to pulldown of GFP alone. Data were compared to Turbo-ID proximity labelling data for DYRK3 in HeLa cells to identify consistently associated proteins. These included many secretory proteins. Further experiments established that DYRK3 phosphorylates SEC16A to regulate the liquid-liquid phase separation of ER exit sites.

TurboID proximity labelling with protein TRIM52: Identification of biotinylated proteins through pull-down and label-free quantification

Project description:All constructs were expressed in RKO cells (human rectal carcinoma cell line). A fusion construct of TurboID (mutated BirA* from E. Coli) and green fluorescent protein (GFP) or human TRIM52. Cells were stimulated with Epoxomicin (proteasome inhibitor) or left untreated. Biotinylated proteins were extracted from the cell lysate through pull-down and quantified using label-free MS to identify the proteins in close proximity to TRIM52 using GFP as a specificity control.

Plasmodium falciparum MSRP6-C-terminal domain (cd) interactome vs Maurer’s Cleft proteome and host cytosolic proteome using quantitative BioID

Project description:Interaction partners to a small part of the Maurer's clefts protein MSRP6 termed 'cd' were identified using BioID. The cd part recruits MSRP6 to the Maurer's clefts. To find the interactors of cd in isolation from MSRP6, this region was appended together with BirA* (for BioID) to a truncated version of REX3 to traffic it to the host cell (construct REX3trunc-3cd-BirA*-GFP). This construct is found at the Maurer's clefts by virtue of the cd domain. To obtain a BioID proteome specific for cd, two control constructs were generated. First, REX3trunc-BirA*-GFP without cd (freely soluble in the host cell providing a host cytosolic proteome) and STEVOR1-260-BirA*-GFP (as a control for general Maurer's clefts proteins proving a Maurer’s Cleft proteome). Quantitative mass spectrometry was then used to identify candidates for cd-specific MSRP6 interaction partners compared to general Maurer's clefts proteins and exported proteins not localizing at the Maurer's clefts.
