Project description:We describe a modified workflow to enrich for and detect diGly peptides originating from ubiquitinated proteins using immunopurification. Using a combination of several relatively simple modifications in the sample preparation and mass spectrometric detection protocols, we now routinely detect over 24,000 diGly modified peptides in a single sample. We show the efficacy of this strategy for cell lysates from both non-labeled and metabolically labeled (SILAC) mammalian cells. Furthermore, we demonstrate that this optimized strategy is also useful for the in-depth identification of the endogenous, unstimulated ubiquitinome of in vivo samples such as mouse brain tissue. As such, this study presents an addition to the toolbox of the ubiquitination site analysis for the identification of the deep ubiquitinome.

Project description:Viruses promote infection by hijacking the host ubiquitin machinery to counteract or redirect cellular processes. Adenovirus encodes two early proteins, E1B55K and E4orf6, that together co-opt a cellular ubiquitin ligase complex to overcome host defenses and promote virus production. Adenovirus mutants lacking E1B55K or E4orf6 display defects in viral RNA processing and protein production, but previously identified substrates of the ligase do not explain these phenotypes. Here we used a quantitative proteomics approach to identify substrates of E1B55K/E4orf6 that are ubiquitinated to facilitate RNA processing. While cellular proteins known as substrates of E1B55K/E4orf6 are degraded by the proteasome, we uncovered RNA-binding proteins (RBPs) as high-confidence substrates which are not decreased in overall abundance. We focused on two predominant RBPs, RALY and hnRNP-C, which we confirm are ubiquitinated without degradation. Knockdown of RALY and hnRNP-C rescued levels of viral RNA splicing, protein, and progeny production during infection with E1B55K-deleted virus. Furthermore, deletion of E1B55K resulted in increased interaction of hnRNP-C with viral RNA and attenuation of viral RNA processing. These data suggest viral-mediated ubiquitination of RALY and hnRNP-C relieves a restriction on viral RNA processing, revealing an unexpected role for non-degradative ubiquitination in the manipulation of cellular processes during virus infection.

Project description:As a common gastrointestinal tumor, colorectal cancer (CRC) in incidence is second only to gastric cancer and esophageal cancer. Abnormal ubiquitination plays an important role in the initiation and development of CRC, but the ubiquinone of CRC and survival-relevant ubiquitination are poorly understood. Here, we examined the proteome and ubiquintome of six CRC patients and found that ubiquitination of 1394 proteins were up-regulated and 1114 proteins was down-regulated in CRC tissues versus para-cancerous tissues. Through the enrichment analysis, we found that the differentially ubiquitinated proteins were related to metabolism, immune regulation and telomere maintaining. In addition, we found that among all the ubiquitinated proteins, highly ubiquitinated proteins (n > 10) accounted for the total 2%, among which PRKDC, PARP14 and SLC12A2 were the most modified proteins. Meanwhile, compared with low-modified proteins, high-modified proteins were more involved in the biological processes such as G-protein coupling, glycoprotein coupling and antigen presentation. Besides we found five motif sequences that were easily modified by ubiquitin. Furthermore, we revealed that FOCAD was related to overall survival rate of CRC (p = 0.038) and the ubiquitination of FOCAD on 583K and 587K was potentially related the down-regulation of FOCAD in CRC. Moreover, we verified the expression of FOCAD in CRC patients using the public database (n = 100). Finally, we elucidated that FOCAD was possibly involved in RNA localization and translational pathways in CRC. The findings in this study provided functional context of ubiquintome in CRC, revealed abnormal ubiquitination potentially affected patient survival, and offered new opportunities for clinical treatment.

Project description:We here apply the COmbined FRActional DIagonal Chromatography (COFRADIC) technology to enrich for ubiquitinated peptides and identify sites of ubiquitination by mass spectrometry. Our technology bypasses the need to ectopically overexpress tagged variants of ubiquitin and the use of sequence-biased antibodies recognizing ubiquitin remnants. In brief, all protein primary amino groups are blocked by chemical acetylation after which ubiquitin chains are proteolytically and specifically removed by the catalytic core domain of the USP2 deubiquitinase (USP2cc). As USP2cc cleaves the isopeptidyl bond between the ubiquitin C-terminus and the ?-amino group of the ubiquitinated lysine, this enzyme re-introduces primary ?-amino groups in proteins. These amino groups are then chemically modified with a handle that allows specific isolation of ubiquitinated peptides during subsequent COFRADIC chromatographic runs. Our method allowed us to identify over 8,200 endogenous ubiquitination sites in more than 3,600 different proteins in a native human Jurkat cell lysate.

Project description:Protein ubiquitination, an evolutionarily conserved post-translational modification process in eukaryotes, and plays an important role in many biological processes. Aspergillus nidulans, a model filamentous fungus, contributes to our understanding of cellular physiology, metabolism and genetics, but its ubiquitination remains widely unknown. In this study, the ubiquitination sites in the proteome of A. nidulans were identified using a highly sensitive mass spectrometry combined with immuno-affinity enrichment of ubiquitinated peptides. The 4816 ubiquitination sites were identified in 1913 ubiquitinated proteins, accounting for 18.1% of total proteins in A. nidulans. Bioinformatic analysis suggested that the ubiquitinated proteins are associated with a number of biological functions and display various sub-cellular localizations. Meanwhile, seven motifs were revealed from the ubiquitinated peptides, and significantly over-presented in different pathways. This study presents a first proteome-wide view of ubiquitination in filamentous fungi, and provides an initial framework for exploring the physiological role of lysine ubiquitination in filamentous fungi.

Project description:Using high affinity K-Ɛ-GG antibody integrating highly sensitive MS, we investigated the quantitative atlas of ubiquitylome as well as the proteome in the embryos of germinated rice seed. A list of 2576 lysine ubiquitinated sites in 1171 proteins,mainly involved in protein process, nucleic acid stability, hormonal regulation, and metabolism,were identified in the first 0, 12 and 24 hours after seed imbibition (HAI). The additional ubiquitin were more likely to attacked the lysine sites that located in the polar acidic other than basophilic regions. Of these modified proteins,1435 sites in 781 proteins were significantly changed in abundance (folds change> 2, P<0.05), most ubiquitinated sites were increased rapidly in the first 12 HAI.
