Drug tolerant KRAS mutant cancer cells

ABSTRACT: KRAS inhibitors such as Sotorasib and Adagrasib are reshaping the treatment landscape for G12C mutant cancers, yet durable responses remain limited by the emergence of drug tolerant persister (DTP) cells that survive initial therapy and drive relapse. Here, we identify a metabolic program centered on Î± ketoglutarate (Î± KG) that enables KRAS G12Câ€“mutant pancreatic and lung cancer cells to withstand inhibitor pressure.

The NFκB pathway promotes endocrine therapy tolerance through activation of integrated stress response in ER positive breast cancer

Project description:While estrogen receptor positive breast tumors generally respond well to endocrine therapy (ET), up to 40% of patients will experience relapse, either while on endocrine therapy or after ET is completed. We have previously shown that the selective pressure of tamoxifen activates the pro-survival NFkB pathway in patient tumors, breast cancer cell lines, and breast cancer xenograft tumors, and that this activation allows for survival of a population of ET-tolerant cells, which can contribute to relapse after ET withdrawal. Here, we utilized single cell RNA-sequencing to characterize survival pathways in NFkB+, ET-tolerant cells and identified activation of the integrated stress response as a critical survival mechanism. Moreover, we found key players in this pathway are regulated by ET in patient derived organoids. In addition, we developed an ET-tolerant gene signature that can be found in metastatic cell populations and that predicts poor outcome to ET. Our findings suggest that co-targeting of ER and key players in the integrated stress response may be a viable therapeutic strategy to eliminate cells that survive the selective pressure of ET.

Mutant p63 affects epidermal cell identity through rewiring the enhancer landscape

Project description:<p>Transcription factor p63 is a key regulator of epidermal keratinocyte proliferation and differentiation. Mutations in the p63 DNA-binding domain are associated with Ectrodactyly Ectodermal Dysplasia Cleft Lip/Palate (EEC) syndrome. Underlying molecular mechanism of these mutations however remain unclear. Here we characterized the transcriptome and epigenome of p63 mutant keratinocytes derived from EEC patients. The transcriptome of p63 mutant keratinocytes deviated from the normal epidermal cell identity. Epigenomic analyses showed an altered enhancer landscape in p63 mutant keratinocytes contributed by loss of p63-bound active enhancers and by unexpected gain of enhancers. The gained enhancers were frequently bound by deregulated transcription factors such as RUNX1. Reversing RUNX1 overexpression partially rescued deregulated gene expression and the altered enhancer landscape. Our findings identify an unreported disease mechanism whereby mutant p63 rewires the enhancer landscape and affects epidermal cell identity, consolidating the pivotal role of p63 in controlling the enhancer landscape of epidermal keratinocytes.</p>

We infected Primary B-cells with Bacterial Artificial Chromosome (BAC)-derived WT LMP1 or TES1 mutant or TES2 mutant or TES1/TES2 double mutant LMP1 expressing EBV. Samples were assessed for transcriptomics effect on the host B-cell landscape at D7 post-infection and D21 post-infection.Because the TES1m and DM infected B-cells donot survive past D21 post-infection, D21 samples included WT vs TES2minfected B-cells only.

Yeast gene expression profiles of pressure-sensitive mutant strain

For Saccharomyces cerevisiae, more than 150 MPa at room temperature is lethal conditions. To understand the mechanism of pressure inactivation, we isolated pressure-sensitive mutant strain of S. cerevisiae and analyzed genome-wide mRNA expression profiles using DNA microarray. Mutant strain and parent strain were grown in YPD medium at 30°C for 48 h.

Microevolution of Candida albicans in macrophages restores filamentation in a nonfilamentous mutant

Project description:Following antifungal treatment, Candida albicans, and other human pathogenic fungi can undergo microevolution, which leads to the emergence of drug resistance. However, the capacity for microevolutionary adaptation of fungi goes beyond the development of drug resistance. Here we used an experimental microevolution approach to show that one of the central pathogenicity mechanisms of C. albicans, the yeast-to-hyphae transition, can be subject to experimental evolution. The C. albicans cph1Δ/efg1Δ mutant is non-filamentous, as central signalling pathways linking environmental cues to hypha formation are disrupted. We subjected this mutant to constant selection pressure in the hostile environment of the macrophage phagosome. In a comparatively short time-frame, the mutant evolved the ability to escape macrophages by filamentation. To investigate the transcriptional response underlying the yeast-to-filament transition in the evolved strain, we applied RNA-Seq technology. Furthermore, RNA-Seq data were used to identify SNPs, which are specific for the evolved strain.
