Proteome analysis of TBC1D9-interacting proteins in 293T

ABSTRACT: This project contains mass spectrometry data for the identification of proteins interacting with TBC1D9. TBC1D9 complexes were affinity purified from cultured cells and analyzed by LC-MS/MS to define candidate binding partners and pathways.

Proteomic Analysis of FSCN1-Interacting Proteins in LSCC cells

Project description:Fascin actin-bundling protein 1 (FSCN1) is an evolutionarily conserved actin-bundling protein that plays a critical role in cell migration, motility, adhesion and cellular interactions. Although multiple clinical studies have implicated the expression of FSCN1 in laryngeal squamous cell carcinoma (LSCC) progression, the precise mechanism of FSCN1 in the process has not been clearly elucidated. To define FSCN1 function, we characterized FSCN1-interacting proteins in LSCC cells by immunoprecipitation followed by LC-MS/MS. After data filtering, 119 proteins with expression in both the Hep-2 and TU-177 cell samples were identified as FSCN1-interacting partners. With in-depth bioinformatics analysis, we linked FSCN1 to critical cellular processes including cell adhesion, glycolysis/gluconeogenesis, regulation of protein ubiquitination, ribosomal RNA processing and small molecule metabolism. We discuss the interactions between FSCN1 and some of the newly validated partners. The identification of these potential partners of FSCN1 expands our knowledge of the FSCN1 interactome and provides a valuable resource for understanding the functions of this protein in LSCC progression.

Identification of SLBP-Interacting Proteins

Project description:To identify proteins that interact with SLBP in lung cancer cells, we performed immunopurification followed by mass spectrometry (IP-MS) in H1975 cells stably expressing Myc-tagged SLBP. Cellular extracts were subjected to affinity purification using anti-Myc magnetic beads, and the eluted protein complexes were resolved by SDS-PAGE and silver staining. Specific protein bands were excised and analyzed by mass spectrometry, revealing potential SLBP-binding partners.

Identification of cell cycle dependent interaction partners of the septins by quantitative mass spectrometry

Project description:The septins are a conserved family of GTP-binding proteins that, in the baker's yeast, assemble into a highly ordered array of filaments at the mother bud neck. These filaments undergo dramatic structural rearrangements during the cell cycle which are mechanistically not yet understood. We aimed at identifying key components that are involved in the transitions of the septins. Combining cell synchronization and quantitative affinity-purification mass-spectrometry (AP-MS), we identified interaction partners of the septins at three distinct stages of the cell cycle. A total of 83 interaction partners of the septins were assigned. We detected DNA-interacting/nuclear proteins and proteins involved in ribosome biogenesis and protein synthesis predominantly present in G1 arrested cells without an assembled septin structure. In addition, two distinct sets of regulatory proteins that are specific for cells at S-phase with a stable septin collar or at mitosis with split septin rings were identified. Complementary methods such as the SPLIFF method allowed us to more exactly define the spatial and temporal characteristics of selected candidate proteins of the AP-MS screen.

Determining kinome changes in response to Cytomegalovirus US28 expression and identifying US28 interacting proteins

Project description:Cytomegalovirus (CMV) reactivation of latent infection following immune dysregulation remains a serious risk for patients, often causing significant morbidity and mortality. Herein, we demonstrate the CMV-encoded GPCR, US28, in coordination with cellular Ephrin receptor A2 (EphA2), attenuates MAPK signaling, thereby limiting viral replication in latently-infected primary monocytes. To define the underlying mechanism by which US28 modulates MAPK signaling during latency, we used two unbiased approaches to: 1) profile kinome changes in response to US28 expression, and 2) define US28 interacting partners that could influence its function(s). First, we evaluated changes in the cellular kinome in response to US28 expression in THP-1 monocytic cells compared to control cells using multiplexed kinase inhibitor beads coupled with mass spectrometry (MIB-MS) to quantitatively measure kinase expression and abundance. Next, we leveraged proximity labeling technology, whereby we inserted the biotin ligase gene, birA, conjugated to a C-terminal hemagglutinin (HA) epitope tag in-frame with the US28 ORF to generate TB40/E-mCherry-US28-bioID-HA. We then infected fibroblasts with US28-bioID-HA, added biotin 18 h prior to harvesting the cells at 48 h post-infection (hpi), and analyzed the biotin-conjugated proteins following streptavidin capture by affinity purification-mass spectrometry (AP-MS).

Single-cell gene expression of lymph node B cell-interacting reticular cells

Project description:Efficient germinal center formation requires the coordinated movement of B cells between distinct regions of the B cell follicle where their fate and function is governed by the integration of cues from their interacting partners. While CXCL13 is known to be important for B cell chemoattraction and follicle formation, the molecular identity of B cell-interacting reticular cells remains ill-defined. Moreover, how CXCL13-expressing, B-cell interacting reticular cells are reprogramed to cater to the developing germinal center remains unclear. Here we use the Cxcl13-Cre/TdTomato mouse model to genetically target and decipher the cellular composition of lymph node CXCL13-expressing reticular cells under steady-state and inflammatory conditions. Moreover, we examine the consequence of cell-specific, genetic perturbation of CXCL12 on the molecular identity of the reticular cell network. Transcriptomic analyses revealed that B cell follicle reticular cell subset specification is predetermined in the steady-state, although additional transcriptional changes accompany germinal center formation. Although genetic perturbation of CXCL12 alters GC topology, the molecular identity of the underlying reticular cells remains largely unperturbed.
