Proteomic analysis of CAF secretome under hypoxia vs normoxia conditions

ABSTRACT: This study investigated the differences in secreted proteins from cancer-associated fibroblasts (CAF) cultured under hypoxic and normoxic conditions. Culture supernatants from three CAF cell lines cultured under hypoxia and three CAF cell lines cultured under normoxia were analyzed by shotgun proteomics using LC-MS/MS to identify and quantify differentially expressed proteins.

Project description:Purpose: To identify the cell types change and gene expression change under hypoxia on HBE cells. Methods: The primary human bronchial epithelial cells (HBE) were cultured on air-liquid interface (ALI) conditions. After 4 weeks, the cells were cultured under normoxic, symmetrical hypoxic (3.5% O2), or asymmetrical hypoxic (3.5% O2 basolateral with apical cap ~ 1% O2) conditions for 5 days. The cells were dissociated with Accutase solution and proceeded to scRNA-seq. Results: Asymmetrical hypoxic cells showed more hypoxia-related responses than symmetrical hypoxic cells.

A multi-omics resource for studying chronic hypoxia in pancreatic cancer

Project description:The hypoxic tumor microenvironment is a critical driver of pancreatic ductal adenocarcinoma (PDAC) progression and chemoresistance. However, a comprehensive, multi-omics resource systematically profiling the molecular alterations induced by chronic hypoxia across diverse cellular components of PDAC is currently lacking. Here, we present a deeply characterized dataset generated from three PDAC cell lines, one pancreatic stellate cell line, and one normal pancreatic ductal epithelial cell line cultured under normoxic and chronic hypoxic (1% O₂) conditions. The dataset includes matched transcriptomic (RNA-Seq), proteomic, and phosphoproteomic profiles from biologically triplicated samples, all supported by phenotypic validation data confirming hypoxia-induced proliferation and gemcitabine resistance.

Hypoxia-induced genes in mouse spermatogonia

Project description:Purpose: We tried to identify genes that regulate hypoxic response in mouse spermatogonial stem cells. We report the chareacterization of genes expressed under 1% oxygen. Results: We found 228 differentialy expressed genes between cells cultured under hypoxia (1% oxygen) and those under normoxia (20% oxygen).

Heart fibroblasts from Siah-knockout mice in hypoxia

To allow statistical analysis of the data set the experiment was repeated once under identical conditions.

lncRNA expression profiles in OSCC cells cultured under normoxic and hypoxic conditions

Project description:Hypoxic microenvironment plays important roles in the progression of solid tumors including oral squamous cell carcinoma (OSCC). Long noncoding RNAs (lncRNAs) have gained much attention in the past few years. However, it is not clear whether lncRNAs could regulate hypoxia-adaptation of OSCC, and which lncRNAs participate in this process. Using an lncRNA microarray, we analyzed the aberrant lncRNA expression profiles in OSCC tissues compared with paired normal oral mucosa as well as in hypoxic OSCC cells compared with normoxic OSCC cells. Our microarray also identified 942 lncRNAs that were up-regulated and 507 lncRNAs that were down-regulated in cells cultured under hypoxia compared with those cultured under normoxia (Fold Change >= 2.0, P-value <= 0.05). An OSCC cell line Cal-27 was cultured under either 20% O2 (normoxic) or 1% O2 (hypoxic) conditions. Three samples from each group were obtained for microarray study.

Differentiation of Human Embryonic Stem Cells under Hypoxia Conditions

Project description:Early development of mammalian embryos occurs in an environment of relative hypoxia. Nevertheless, human embryonic stem cells (hESC), which are derived from the inner cell mass of blastocyst, are routinely cultured under the same atmospheric conditions (21% O2) as somatic cells. We hypothesized that O2 levels modulate gene expression and differentiation potential of hESC, and thus, we performed gene profiling of hESC maintained under normoxic or hypoxic (1% or 5% O2) conditions. Our analysis revealed that hypoxia downregulates expression of pluripotency markers in hESC but increases significantly the expression of genes associated with angio- and vasculogenesis including vascular endothelial growth factor and angiopoitein-like proteins. Consequently, we were able to efficiently differentiate hESC to functional endothelial cells (EC) by varying O2 levels; after 24 hours at 5% O2, more than 50% of cells were CD34+. Transplantation of resulting endothelial-like cells improved both systolic function and fractional shortening in a rodent model of myocardial infarction. Moreover, analysis of the infarcted zone revealed that transplanted EC reduced the area of fibrous scar tissue by 50%. Thus, use of hypoxic conditions to specify the endothelial lineage suggests a novel strategy for cellular therapies aimed at repair of damaged vasculature in pathologies such as cerebral ischemia and myocardial infarction.

RNA-seq analysis of MLO-Y4 cells under hypoxic conditions

Project description:To investigate the effects of hypoxia on osteocytes, we cultured MLO-Y4 osteocytic cells under normoxic (20% O₂) and hypoxic (2% O₂) conditions. We then performed gene expression profiling analysis using RNA-seq data obtained from these cells. Differential expression analysis revealed that Lipocalin 2 (LCN2) was one of the most significantly upregulated genes under hypoxic conditions.The dataset provides insights into the transcriptional response of osteocytes to hypoxic stress.
