Examine strain and gender associated gene expression in Schistosoma japonicum

Project description:We utilised a 22,575 feature custom oligonucleotide DNA microarray designed from public domain databases of schistosome expressed sequence tags to explore differential gene expression between the Philippine (SJP) and Chinese (SJC) strains of S. japonicum, and between male and female S. japonicum. We found that 593, 664 and 426 probes were differentially expressed between the two geographical strains when we compared mix sexed adults, male worms and female worms. Additionally, the study revealed that 1,163 male- and 1,016 femaleassociated probes were differentially expressed in SJP whereas 1,047 male- and 897 female-associated probes were differentially expressed in SJC. Proteomic profiling of postmortem prefrontal cortex tissue of suicide completers

Project description:A total of 36 postmortem brain samples (23 suicide completers, 13 control sudden death) were collected. We evaluated the proteome profile in the prefrontal cortex (Brodmann area 9, 10) with TMT-based quantification using LC-MS/MS. Several bioinformatics tools were used to elucidate biological mechanisms related to suicide. Subgroup analysis was conducted to find common differentially expressed proteins (DEPs) among various clinically different groups. Among the 9801 proteins identified in our dataset, 295 proteins were differentially expressed between suicide completers and sudden death subjects. Various bioinformatics analysis revealed that suicide completion is predominately enriched in synaptic functions and synaptogenesis especially in endocannabinoid and GABA signaling pathway. Our finding presents the largest protein pools related to suicide completion, and suggests that newly emerging neurotransmitter systems such as endocannabinoid system and synaptogenesis processes may have an impact upon the biological cascade leading to suicide.

circRNA expression and characterization in multiple sclerosis patients and controls

Project description:Circular RNAs (circRNAs) are a class of non-coding RNAs increasingly emerging as crucial actors in the pathogenesis and progression of human diseases, including autoimmune and neurological disorders as multiple sclerosis (MS). We performed RNA-seq experiments on circRNA-enriched samples, derived from peripheral blood mononuclear cells of 10 MS patients and 10 matched controls. We detected 5,663 circRNAs, and expression analysis revealed 166 differentially expressed circRNAs in MS patients.

Transcriptome analysis of S. glabra in response to MeJA

Project description:We studied the MeJA response processes at four time points in Sindora glabra, which accumulates abundant sesquiterpenes in the tree trunk. Global profiling of genes expressed in silk glands of Philippine-reared mulberry silkworm (Bombyx mori)

Project description:This study aims to bridge the gap in our knowledge of Philippine-reared silkworm by analyzing the gene expression profiles in the silkworm silk glands through next generation sequencing. RNA was isolated from the silk glands of 5th instar larvae and mRNA-enriched libraries were sequenced with NextSeq 500 (Illumina). To compare gene expression profiles of strains from CAR (Benguet) and TCMO (Misamis Oriental), DESeq2 analysis was performed. DESeq2 found 476 differentially expressed genes (222 upregulated, 254 downregulated) in CAR strains when compared to TCMO strains. Genes were mapped to protein IDs from the NCBI nr database and GO terms were assigned by mapping to the latest annotation data from KAIKObase. Enrichment of GO terms was analyzed using R package goseq. Among the top DEGs are myrosinase, heat shock proteins, serine protease inhibitors, dehydrogenases, and regulators of juvenile hormone. GO term enrichment analysis reveals overrepresentation of GO terms related to the biological processes nucleotide metabolism and biosynthesis, lipid and carbohydrate metabolic processes, regulation of transcription, and molecular functions related to nucleotide binding, protein binding, and metal binding, catalytic activity, oxidoreductase activity, and hydrolase activity. This study provides for the first time valuable information on the transcriptome of B. mori strains in the Philippines, which are adapted to the tropical environment. The transcriptome assemblies may serve as a resource for studies intended to improve local strains, particularly for increasing silk production.

RNA-Seq expression profiling of srta mutant and WT strains of Chlamydomonas reinhardtii

Project description:Two strains of the green alga, Chlamydomonas reinhardtii, were selected for high expression of transgenes. These strains, called UVM4 and UVM11, were found to both have unique mutations in the SRTA gene (Cre10.g462200). In this study, the basal transcriptome of these two strains was compared to that of their WT parental strain, Elow47, to identify what effects, if any, the srta mutation has on the transcriptome. Additionally, two SRTA complemented strains in a UVM11 background (UVM11-C1 and UVM11-C9) were included for comparison.
