Project description:Traditional Chinese medicine (TCM) formulations like Qingdai Decoction (QDT) offer multi-target therapeutic potential for cancer but suffer from compositional complexity and undefined mechanisms. Integrating computational and experimental approaches is critical to bridge this gap and enable rational optimization. We established an integrative network pharmacology (NP) framework to decode QDT’s anti-tumor mechanisms and design a refined formulation. LC-MS/MS identified 25 bioactive compounds targeting 520 proteins enriched in cancer pathways. Using multi-omics signatures, including transcriptomics, protein-protein interaction networks, and pan-cancer clinical prognosis, we engineered a simplified QDT (sQDT) comprising 15 compounds targeting 75 core targets. In vitro and patient-derived organoid validation demonstrated sQDT’s superior anti-tumor efficacy over traditional QDT (tQDT), with enhanced suppression of proliferation, invasion, and senescence-associated pathways. sQDT also exhibited heightened cancer specificity and minimal toxicity in normal cells. Our study pioneers a "molecular compatibility" strategy for TCM optimization, transforming complex decoctions into target-defined formulations. The NP-driven framework, uniting chemical profiling, multi-omics integration, and clinical bioinformatics, provides a blueprint for elucidating and refining multi-target therapeutics.

Project description:One challenge of cancer precision medicine is the heterogeneity of genetic and non-genetic alterations that result in dysfunctional molecular pathways. As an emerging drug discovery effort, dysregulation in Hippo pathway signaling is known to drive oncogenesis across numerous cancer types but lacks recurrent mutation(s) that are often found in other canonical signaling pathways. Here, we use first principles approach to develop a machine-learning framework to identify a robust, lineage-independent gene expression signature to quantify Hippo pathway dependency in cancers. Through integrating data from multi-omics platforms, this data-driven approach has enabled identifying a proposed combination with MAPK inhibition for direct targeting of Hippo pathway dependent cancers for which we then elucidate the underlying molecular mechanism. The results underscore how a multifaceted approach, computational models combined with laboratory efforts, can accelerate precision medicine efforts toward co-targeting Hippo and MAPK pathways, an approach that can be generalized to other key cancer signaling pathways to define therapeutic strategies.

Project description:We investigated the molecular mechanisms of exercise adaptations in human muscle by integrating genome, methylome, transcriptome, and proteome data from over 1,000 participants (2,340 muscle samples). We identified distinctive signatures associated with maximal oxygen consumption (VO 2max ), and multi-omics integration uncovered five key genes as robust exercise markers across layers, with transcription factors functioning as activators, synergizing with DNA methylation to regulate gene expression. Minimal sex-differences were observed, while modality-specific analysis highlighted distinct pathways for aerobic and resistance exercise, contrasting with muscle disuse patterns. Finally, we have created a webtool namely OMAx (https://sarah-voisin.shinyapps.io/OMAEx/) featuring our individual omics and integration analysis. These findings provide a comprehensive multi-omic framework for understanding exercise-induced molecular adaptations, offering insights into muscle health, cardiorespiratory fitness, and their roles in aging and disease prevention.

Project description:Animal saliva provides an excellent model for studying adaptive evolution, yet the functional significance of alternative mRNA isoforms in parasitoid salivary systems remains poorly understood. Here, using integrative full-length transcript sequencing and expression profiling, we generated an isoform-resolved transcriptomic landscape of salivary genes in the endoparasitoid wasp Pteromalus puparum. We identified 133 high-confidence salivary genes, more than 75% of which produced multiple transcript isoforms. Proteomic analyses confirmed that alternative splicing directly contributes to salivary protein diversity, with eight genes encoding distinct protein isoforms. Twelve salivary genes exhibited gland-biased isoform usage, including PpSerpin3, whose short isoform was specifically expressed in salivary and venom glands and suppressed host melanization. Comparative multi-omics analyses further revealed that salivary and venom systems share a conserved genetic core but achieve functional specialization through tissue-specific gene family co-option and extensive isoform switching. Together, these findings establish an isoform-resolved framework for the parasitoid salivary system and demonstrate that alternative splicing promotes salivary protein diversification and gland-specific functional evolution.

Project description:Early cancer detection remains a major clinical challenge. Circulating immune biomarkers provide a promising, non-invasive diagnostic opportunity, yet their potential remains insufficiently defined. Here, we present an integrated multi-omics analysis of peripheral blood mononuclear cells (PBMCs) from treatment-naïve cancer patients, combining immune phenotyping (flow cytometry, FC), multiplex cytokine profiling, and single-cell RNA sequencing (sc-RNA-seq). Compared with healthy controls, patients exhibited widespread immune dysregulation, including expansion of FOXP3+ regulatory T cells, depletion of CD16+CD11b+ monocytes and CD56dim NK cells, and elevated plasma IL-6/IL-4 levels. Sc-RNA-seq identified novel cancer-specific immune signatures, notably consistent upregulation of THBS1 and CH25H, indicative of systemic imprinting by tumor-derived cues. Deep learning models integrating single cell multi-omics data (sc-FC + sc-RNA-Seq) achieved performance comparable to clinical models, enabling cancer-type stratification and mechanistic insight. These findings establish a framework for immune-based, multi-omics diagnostics in early cancer detection and disease monitoring.

Project description:Adipose tissue dysfunction is a hallmark of obesity and type 2 diabetes mellitus, yet the full molecular complexity of adipocyte differentiation remains incompletely characterized. Single-omics approaches capture only partial dimensions of this multi-layered biological transition. Here, we applied a comprehensive five-layer multi-omics framework to dissect adipocyte differentiation from mouse embryonic stem cells (mESCs) at day 30 under adipogenic and non-differentiating conditions, integrating transcriptomic, proteomic, secretomic, metabolomic, and lipidomic profiling across matched biological replicates. Principal component analysis demonstrated robust condition-specific separation across all molecular layers, with transcriptomics exhibiting the strongest discriminatory power. MultiOmics Factor Analysis (MOFA+) identified a dominant shared latent factor strongly associated with adipogenic condition (Wilcoxon p = 2.9 × 10⁻⁵), capturing coordinated variance across transcriptomic, proteomic, lipidomic, and metabolomic layers, while secretomic variance was partially independent. Gene Ontology enrichment analyses converged upon extracellular matrix organization and lipid metabolic reprogramming as the principal biological themes driving differentiation across modalities. Interaction network analysis identified lipid metabolic enzymes — including phospholipases, ceramide synthases, and acyltransferases — and extracellular matrix regulators as high-degree network hubs, rather than canonical PPARγdriven transcription factors alone. Targeted qPCR validation of six prioritized candidates confirmed significant upregulation of Lpl and Plg and downregulation of Acer3 in differentiated cells, alongside directionally concordant changes in Itga5, Igfbp6, and Pik3cg. These findings establish that mESC adipogenesis is governed by a systems-level program integrating transcriptional activation, structural ECM remodeling, and lipid enzymatic reprogramming, and nominate novel regulatory hubs with relevance to metabolic disease pathophysiology.

Therefore, identifying effective therapeutic modalities is required to improve outcome. However, the lack of predictive progressive disease biomarkers in the clinic causes a significant gap in the preclinical to clinical translational process. Here, we assessed and identified progressive alterations in pulmonary function, transcriptomics, and metabolomics in mice lungs at 7, 14, 21, and 28 days after a single dose of oropharyngeal bleomycin. By integrating multi-omics data, we identified two central gene subnetworks associated with multiple critical pathological changes in transcriptomics and metabolomics as well as pulmonary function. We presented a multi-omics-based framework to establish a translational link between the bleomycin-induced PF model in mice and human idiopathic pulmonary fibrosis to identify druggable targets and test therapeutic candidates. Our study also indicated peripheral CB1R antagonism as a rational therapeutic target for clinical translation in PF.
