Identification of an TsrA-interacting protein in Vibrio parahaemolyticus

ABSTRACT: To identify Vibrio parahaemolyticus proteins that interact with TsrA, C-terminally 6ï‚´His-tagged TsrA (TsrA-6ï‚´His) expressed in Escherichia coli was immobilized on Ni-NTA beads and incubated with lysates from V. parahaemolyticus strain RIMD2210633. Proteins bound to TsrA were separated by SDS-PAGE, followed by Coomassie Brilliant Blue staining, and a protein of ~17 kDa was found to be specifically associated with TsrA. The protein band was subjected to liquid chromatography-tandem mass spectrometry.

Project description:Bacterially purified His-ADSL proteins on Ni-NTA agarose beads were incubated with or without active PKCε in the presence of ATP for an in vitro kinase assay. After centrifugation, the agarose beads were collected and mixed with 30 μL of SDS-PAGE sample loading buffer. The samples were then separated by SDS-PAGE and visualized by Coomassie Brilliant Blue staining. The protein bands were excised from the gel, digested with trypsin, and analyzed by LC-MS/MS using an Orbitrap Elite mass spectrometer.

Pseudomonas aeruginosa PA3904 pull down coupled to LC-MS/MS

Project description:pETDUET His-PAAR4 and pETDUET Flag-PAAR4 were transformed into BL21 E. coli DE3 and expressed as described above. An equal volume of PAO1 retS was grown to an OD600 of 2.0. E. coli expressing His-PAAR4 or Flag-PAAR4 and Pseudomonas cells were harvested by centrifugation and lysed as described above. Lysates of both species were combined and His-PAAR4 or Flag-PAAR4 were purified as before. Eluted sample was mixed with SDS-loading buffer, boiled and run on a 12% SDS-PAGE for 0.6 cm. After coomassie staining and de-staining, the resulting band was excised and used for LC-MS/MS.

Strategies to enhance the extraction of electrophoretically separated proteins from polyacrylamide gels and their application to mass spectrometry analyses (C4PR_LIV)

Project description:Polyacrylamide gel electrophoresis (PAGE) is a powerful technique for separating proteins extracted from complex biological samples. Unfortunately, the difficulty of recovering intact proteins in high yield from polyacrylamide matrices often limits further analyses. We discovered that staining proteins with Coomassie brilliant blue (CBB) immediately after electrophoresis improves extraction efficiency. Post-staining, proteins widely varying in molecular weight were recovered at high efficiency with a 10 minute procedure that did not employ a surfactant. High recoveries were also obtained from dried, archived gels. Native-PAGE separated protein complexes larger than 400 kDa were recovered in an alternative procedure that substituted the mild detergent octyl-β-D glucopyranoside for CBB. Recovered proteins retained their native structure and were amenable to structural analysis by native mass spectrometry. The established workflows facilitate in-depth proteomic and protein structure analyses as well as the purification, storage, and transport of protein samples.

Identification of phosphotyrosine (pTyr)-containing T cell proteins

Project description:This project aimed at identifying phosphotyrosine (pTyr)-containing T cell proteins that bind directly to the pTyr-binding pocket in the N-terminal C2 domain of protein kinase C-theta. We used an immobilized recombinant GST-C2 fusion protein to pull-down proteins present in lysates of stimulated human leukemic Jurkat T cell line. After eluting and separating C2-bound proteins by SDS-PAGE, protein bands in the ~60-70 kDa range detected by Coomassie blue staining or anti-pTr immunoblotting were excised from the gel, destained, and subjected to trypsinization. The resulting peptides were extracted, dried, dissolved in 0.1% formic acid, and analyzed by online nano flow LC-MS/MS.

Identification of LMTK3 protein by LC/MS/MS Analysis of 1D SDS PAGE Gel Bands

Project description:Identification of LMTK3 by LC/MS/MS. A plasmid encoding for full-length LMTK3 was overexpressed in MCF-7 breast cancer cells. Following antibody detection by WB, two bands of interest were seen at around 200 kDa and 150 kDa on the blotting membrane. Colloidal Coomassie (CCBB) staining was performed on a separate gel, to which the Western blot was aligned with the gel markers and a region of gel corresponding to the bands of interest were excised, trypsin digested and analysed by LC/MS/MS.

Protein 2DE reference map of Rhodnius prolixus's anterior midgut, part 2

Project description:Rhodnius prolixus is one of the most important vectors of Chagas’ disease caused by the parasite Trypanosoma cruzi. Vector control is the principal combat method of this disease. It is inside of intestine that T. cruzi completes his life cycle to become infectious. On this work a 2D protein map of R. prolixus intestine was performed. On the 2D-map, soluble proteins from crop were separated by two-dimensional gel electrophoresis using 18cm IPG strips pH 4-7 and 12.5% SDS-PAGE gels. After Coomassie blue staining all visible spots were excised, proteins were trypsin digested and analyzed by nano-LC MS/MS. Peptides were identified using in-house Mascot software (Matrixscience) and searched against genomic and transcriptomic databases. 692 spots were picked. Mascot analysis resulted in a total of 476 spots (69%) with a set of 490 proteins identified. These data provide experimental evidence for R. prolixus proteins that were predicted by genome and transcriptome. These proteomic data, together with transcriptomic and genomic information, will contribute in the comprehension of the physiology of R. prolixus midgut.
