TurboID-mediated proximity labeling for screening interacting proteins of FIP37 in Arabidopsis

Project description:Proximity labeling (PL) was recently developed to detect protein–protein interactions (PPIs) and members of subcellular multiprotein structures in living cells. Proximity labeling is conducted by fusing an engineered enzyme with catalytic activity, such as biotin ligase, to a protein of interest (bait protein) to biotinylate adjacent proteins. The biotinylated protein can be purified by strep-tavidin beads, and identified by mass spectrometry (MS). TurboID is an engineered biotin ligase with high catalytic efficiency, which is used for proximity labeling. Although TurboID-based proximity labeling technology has been successfully established in mammals, its application in plant systems is limited. Here, we report the usage of TurboID for proximity labeling of FIP37, a core member of m6A methyltransferase complex, to identify FIP37 interacting proteins in Ara-bidopsis thaliana. By analyzing the MS data, we found 214 proteins biotinylated by GFP-TurboID-FIP37 fusion, including five components of m6A methyltransferase complex that have been previously confirmed. Therefore, the identified proteins may include potential proteins directly involved in the m6A pathway or functionally related to m6A-coupled mRNA processing due to spatial proximity. Moreover, we demonstrated the feasibility of proximity labeling tech-nology in plant epitranscriptomics studies, thereby expanding the application of this technology to more subjects of plant research.

Sequencing of DNA from the biotinylated chromatin from HeLa S3 clonal cell line

Project description:Sequencing shows that macroH2A1-emerin interaction occurs in lamina-associated domains on a genome-wide scale. We decided to verify that the biotinylated signal is indeed enriched in the chromatin domains positioned at the nuclear periphery. In this regard, we purified the biotinylated chromatin from HeLa S3 clonal cell line stably coexpressing BirA-emerin and BAP-macro-H2A1 using proximity utilizing biotinylation native chromatin immunoprecipitation (PUB-nChIP). Instead of analysing the protein fraction, we isolated DNA from the biotinylated chromatin pull down and performed high throughput sequencing in order to get insight into the genome wide distribution of the isolated DNA. Importantly, PUB-nChIP-seq of the DNA purified from HeLa S3 clonal cell line stably coexpressing BirA-emerin and BAP-macro-H2A1 showed high levels of enrichment at the lamina associated domains, which were identified previously in HeLa cells using anti-Lamin B1 and anti-Lamin A chIP-seq (Lund et al., 2015). The enrichment of BirA-emerin labelled BAP-macro-H2A at LADs is visibly clear at both the chromosome level and at individual LADs. To test if this enrichment was significant, the genome was divided into 100kb windows and monte carlo simulation using 10,000 iterations was performed to examine if probes overlapping LADs were significantly different to the genomic average. For both replicates, at both LMNA and LMNB1 LADs, the enrichment of biotinylated BAP-macroH2A1 observed was significant relative to the genome wide average.

System-wide profiling of pre-miRNA156a interacting proteins by MCP-MS2/TurboID

Project description:This project presents a comprehensive profiling of pre-miRNA156a-interacting proteins using an integrated MCP-MS2 and TurboID proximity labeling approach in vitro. We performed fusion expression of pre-miRNA with MS2, and co-expressed MCP-TurboID. Due to the specific binding between MCP and MS2, TurboID is brought into close proximity with pre-miRNA. Upon exogenous addition of biotin, interacting molecules of pre-miRNA are biotinylated by TurboID. After cell lysis and incubation with streptavidin magnetic beads, the biotinylated proteins are enriched. Finally, mass spectrometry (MS) analysis is performed to identify the molecules interacting with pre-miRNA, thereby capturing the interaction profile of pre-miRNA-associated proteins.

Analysis of RNA-TAG labeling in HeLa lysates

Project description:We report the application of RNA-sequencing to streptavidin-affinity purified RNA transcripts from HeLa cell lysates. RNA was biotinylated using the enzymatic RNA-TAG methodology using two variants of E. Coli TGT, the wild type enzyme and an obligate dimeric form of the enzyme for comparison of selectivity. From this analysis, it was determined that the obligate dimer enabled affinity purification of the desired transcript with much greater selectivity.

After a 15-minute pulse with 500 µM exogenous biotin, RIPA lysates were prepared and processed with streptavin-sepharose to capture biotinylated proteins that were identified by using mass spectrometry.

Nascent-seq of HeLa WT and SRSF5 KO cells

Project description:We used HeLa cells where SRSF5 was knocked out by CRISPR/Cas9 to perform Nascent-seq. WT cells served as control. One hour before harvesting, cells were incubated with 4-sU for exactly 1 hour to label newly transcribed RNAs. 4-sU-labelled RNAs were biotinylated and purified over streptavidin beads and transformed into an RNA-seq library. We compared differential expression and intron retention between WTand SRSF5 KO samples.
