Proteomic analysis of supernatants from bacterial cultures

ABSTRACT: The supernatants from bacterial cultures were collected, concentrated by ultrafiltration (3 kDa cutoff), and subsequently reduced, alkylated, and digested with trypsin. Digested peptides were purified via SCX and StageTips, dried, and resuspended in 5% ACN with 0.1% TFA. LC-MS/MS analysis was performed using an Orbitrap QE Plus.

APEX2-based proximity labelling of Staphylococcus aureus receptors on human lung microvascular endothelial cells

Project description:Staphylococcus aureus bacteria were decorated with modified ascorbate peroxidase APEX2-YFP-CWT via the cell wall targeting (CWT) domain of lysostaphin. Cytosol of transgenic HeLa cells expressing APEX2-YFP-CWT was generated by ultracentrifugation and living bacteria were incubated in the cytosol. The bacteria were stringently washed and added to either untreated human lung microvascular endothelial cells (HuLEC) or to cells pre-treated with bacterial sphingomyelinase (β-toxin), ionomycin, or amitriptyline. After 15 min, H2O2 was added for 1 min, then the biotinylation reaction was stopped by addition Stop Solution (containing sodium azide, sodium ascorbate, and Trolox in PBS). The cells then were scraped off the substratum, centrifuged, and lysed in RIPA buffer. To remove excess biotin phenol, lysates were transferred into a 3 kDa cutoff Amicon concentrator and 5 ml RIPA buffer was added. Solution was concentrated by centrifugation to 500-1000 µL. This step was repeated once. The lysates then were incubated overnight with magnetic streptavidin beads, followed by extensive washing and eventually biotinylated proteins were eluted by addition of Laemmli buffer containing an excess of biotin.

Defining RNA Transcriptional Biosignatures to Distinguish Febrile Infants 60 Days of Age and Younger with Bacterial vs Non-Bacterial Infections

Project description:The use of microbiological cultures for diagnosing bacterial infections in young febrile infants have substantial limitations, including false positive and false negative cultures, and non-ideal turn-around times. Analysis of host genomic expression patterns (âRNA biosignaturesâ) in response to the presence of specific pathogens, however, may provide an alternate and potentially improved diagnostic approach. This study was designed to define bacterial and non-bacterial RNA biosignatures to distinguish these infections in young febrile infants. A total of 279 febrile infants and 19 healthy afebrile control infants aged 0-6 months (for a total of 298 samples) for microarray analysis. For analytic purposes, we classified patients into two groups, those with bacterial infections (n=89) and those with non-bacterial infections (n=190). 144 of the samples were run on Illumina HT12 V4 R1 chips. Of these, there were 34 bacterial infections, 105 non-bacterial infections, and 5 healthy afebrile controls. 154 of the samples were run on Illumina HT12 V4 R2 chips. Of these, there were 55 bacterial infections, 85 non-bacterial infections, and 14 healthy afebrile controls.

Optimizing RNA Extraction Methods for High Throughput Transcriptome Sequencing of Fresh Frozen and Formalin-Fixed Paraffin-Embedded Cardiac Tissues Specimens

Project description:In this study, the efficiency of four RNA extraction methods was compared on 23 FFPE cardiac tissue specimens. The Qiagen AllPrep DNA/RNA FFPE kit (Method QP), Qiagen AllPrep DNA/RNA FFPE kit, with protocol modification on the ethanol wash step after deparaffinization (Method QE), CELLDATA RNAstorm 2.0 FFPE RNA Extraction kit (Method BP) and CELLDATA RNAstorm 2.0 FFPE RNA Extraction Kit with protocol modifications on the lysis step (Method BL). In comparing RNA quality metrics across FFPE RNA extract, nucleic acids extracted with Method QE and QP had the highest RNA yield. However, Method QE outperformed Method QP as more extract from Method QE had DV 200 values above 30%. Both method BL and BP produced a similar range of RNA purity and yield but more extract from Method BL had DV 200 values above 30% compared to Method BP. When accessing distribution value, Method BL outperformed Methods BP, QE, and QP as more extracts from Method BL had DV 200 values above 30% (16/23 samples) compared to other methods (PDV200<0.001; Kruskal-Wallis). However, method QE outperformed other methods in terms of RNA yield. The sequencing performance of RNA extracts from Method QE and Method BL was further tested on 8 matching samples with high RNA yield and high DV200 value respectively. RNA extracts from Method QE which yielded the highest RNA quantity among all methods exhibited comparable sequencing performance to extract obtained through Method BL, which yielded extract with high DV200 value. This study suggests that the DV200 and RNA yield are both reliable pre-analytic metrics in determining a suitable method for successful transcriptome sequencing of FFPE samples and have important implications for future studies exploring transcriptome sequencing of FFPE cardiac specimens.

Analysis of protein secretome of human hepatocellular carcinoma (HCC) Cancer Associated Fibroblasts (CAFs) after long term (14 days) treatment with Transforming Growth Factor beta 1 (TGF beta 1)

Project description:Cancer-Associated Fibroblasts (CAFs) were isolated from specimens taken from primary human hepatocellular carcinoma (HCC) nodules (4 patients in total), characterized for expression of typical stromal markers (including vimentin and alpha smooth muscle actin), and then incubated in complete medium (Iscove's Modified Dulbecco Medium, IMDM + 20% fetal bovine serum + antibiotic/antimycotic) without any treatment, or in the presence of Transforming Growth Factor Beta 1 (TGF beta 1) at a concentration of 5 ng/ml. The medium and the treatment were renewed every 2 days until the 14th day. At that time point, cells were washed 4 times with serum-free IMDM medium and then incubated with serum free IMDM medium for 48 hours to allow for enrichment with secreted CAFs proteins. The CAFs conditioned medium was then collected, concentrated using a centricon device (10 kDa cutoff), assayed for protein concentration, and finally subjected to Liquid Chromatography with tandem mass spectrometry (LC-MS/MS).
