DUX interactome analysis by IP-DIA-MS in golden hamster induced pluripotent stem cells
Ontology highlight
ABSTRACT: This study aimed to identify proteins interacting with golden hamster DUX using immunoprecipitation coupled with data-independent acquisition mass spectrometry (IP-DIA-MS). Wild-type golden hamster induced pluripotent stem cells (GHiPSCs) and GHiPSCs overexpressing 3xFLAG-tagged DUX (DUX-OE) were subjected to immunoprecipitation using non-immune IgG, anti-DUX, or anti-FLAG antibodies. Three biological replicates were analyzed for each condition, resulting in 18 samples. LC-MS/MS analysis was performed using a timsTOF HT mass spectrometer in dia-PASEF mode, and data were processed using DIA-NN with a custom golden hamster protein sequence database. All 18 datasets were deposited, although only the nine DUX-OE samples were used for the analyses presented in the associated publication.
