ABSTRACT: This submission is part of the mass spectrometry datasets for the manuscript by St-Denis et al. entitled: Myotubularin-related proteins 3 & 4 interact with PLK1 and CEP55 to control CEP55 recruitment to the midbody and ensure proper abscission. This submission contains 82 RAW files and 82 mgf files, all acquired on a Velos Orbitrap mass spectrometer, as well as results files. The myotubularins are a family of phosphatases that dephosphorylate the phosphatidylinositols phosphatidylinositol-3-phosphate and phosphatidylinositol-3,5-phosphate. Several family members are mutated in disease, yet the biological functions of the majority of myotubularins remain unknown. Project description:This dataset consists of 44 raw MS files and associated peak lists and result files, acquired on a Thermo Orbitrap Velos mass spectrometer operated in Data Dependent Acquisition mode. Samples were generated by Nicole St-Denis and affinity purification and mass spectrometric acquisition was performed by Zhen-Yuan Lin. Analysis was performed by Anne-Claude Gingras and Nicole St-Denis. The files are associated with a manuscript submitted for publication by Ulengin-Talkish et al. that studies the localization and interactions of the calcineurin isoform CNAbeta1, and uncovers new interactions with phosphatidylinositol 4-kinase (PI4KA). Note that some of the control experiments were already published in PMID: 27880917 and 25659891. Martha Cyert is the corresponding author of the manuscript (mcyert@stanford.edu); Anne-Claude Gingras should be contacted for questions on this dataset (gingras@lunenfeld.ca). Proteomes of twenty bacterial, archaeal and eukaryotic species for bench marking of Direct Protein-SIF (stable carbon isotope fingerprinting proteomics)

Project description:We developed a method that allows measuring the stable carbon isotope composition of individual species in microbial communities using metaproteomics. We call this methods “Direct Protein-SIF”. To benchmark this method, we measured twenty pure culture species using the Direct Protein-SIF method as well as Isotope Ratio Mass Spectrometry. Some of the pure cultures were measured in technical replicates to see how consistent Protein-SIF measurements are between mass spec runs. This submission thus contains 29 raw files for the pure cultures. See table in the submission for details of which species was measured for which .raw file. We also included the Direct Protein-SIF specific isotope pattern files as well as the .mzML files and PSM files required as input for the Direct Protein-SIF software. In addition to the pure culture a protein reference material (MKH files) was measured. The respective .raw files and isotopic pattern files are also included in this submission (see publication for details on how the reference material is used to calibrate the method).

Model data for the evaluation of dependent-peptide visualisation tools

Project description:Dependent peptide searching is a method for detecting modified peptides using data from shotgun proteomics analyses. We have developed a set of tools for visualising the results of dependent-peptide searches (as performed in MaxQuant). The tools were developed using four sets of search results: two sets for a sample of N-ethylmaleimide-treated bovine serum albumin (BSA), and two sets for a corresponding control sample (replicates = different LC-MS/MS analyses). This submission includes our raw data, MaxQuant output files, and a *.fasta file containing the sequence of mature BSA. An accompanying *.csv file summarises the structure of the data set.
