Project description:Honeybee semen was collected by gently squeezing the male abdomens. Samples were pooled and then centrifuged. Pelleted sperm was collected and analysed with both 2D PAGE and gel-free methods. For the 2D PAGE, protein spots were digested using trypsin. Extracted peptides, resolved on a C18 column, were analysed by an Agilent LC/MSD Trap XCT Ultra 6330 mass spectrometer. Spectra were searched against the honeybee protein sequences (RefSeq release 48) using Mascot algorithm (with 1 missed cleavage, Cys-carbamidomethylation as fixed modification, and Met-oxidation and N/Q-deamidation as variable modifications). For the MudPit analysis the sperm sample was digested by trypsin. Peptides were resolved using strong cation exchange chromatography followed by reverse phase (C18) HPLC and finally analysed by an Agilent QTOF mass spectrometer. Resulting spectrum files were converted to mzXML and merged using ProteoWizard msconvert. These were then searched against honeybee protein sequences using Mascot, Omssa and X!tandem (all with 1 missed cleavage, and Met-oxidation and N/Q-deamidation as variable modifications). Results of the three search engines were pooled using TPP.

Project description:To examined the effect of the antibiotic treatment on protein expression of symbionts in the whitefly. Proteome analysis showed that 23 Hamiltonella proteins were down-regulated in Hamiltonella-cured (–HBt) compared to Hamiltonella-infected (+HBt) whiteflies (Dataset S1A,B), this data including all protein data of Bemisia tabaci and its symbionts. The resulting MS/MS data were processed using Maxquant search engine (v.1.5.2.8). The tandem mass spectra were searched against genome database of Portiera, Hamiltonella and Rickettsia in B. tabaci MEAM1 (http://www.whiteflygenomics.org/cgi-bin/bta/index.cgi) concatenated with reverse decoy database. Trypsin/P was specified as cleavage enzyme allowing up to 2 missing cleavages. The mass tolerance for precursor ions was set as 20 ppm in First search and 5 ppm in Main search, and the mass tolerance for fragment ions was set as 0.02 Da. Carbamidomethyl on Cys was specified as fixed modification and oxidation on Met was specified as variable modifications. FDR was adjusted to < 1% and minimum score for peptides was set > 40. KEGG database was used to annotate protein pathway using KEGG online service tools KAAS. Then each protein was mapped to the KEGG pathway database using KEGG online service tools KEGG mapper.

Project description:S. uberis proteins from sub-cellular fractions (both cell wall-attached and secreted) were separated with SDS-PAGE, trypsine digested and identified with MS/MS analysis. Project description:A Multiple Affinity Removal System (MARS) Human 14 spin cartridge was used to deplete a dolphin serum which was then digested with trypsin and analyzed without prior fractionation by nanoLC-MS/MS. These files are associated with "2011-9-25_Neely-DolphinSerum." Data analysis: raw data generated by the AB Sciex 5600 were converted to a peak list using the AB Sciex MS Data Converter (v. 1.1 beta, July 2011). Protein identifications were made using Mascot (v. 2.3.02) searching against the Ensembl (release 64) turTru1 dolphin genome assembly protein database [16,598 sequences] and the common Repository of Adventitious Proteins database (cRAP; 2012.01.01; the Global Proteome Machine) using the following parameters: trypsin was selected as the enzyme and three missed cleavages were allowed; carbamidomethylation (Cys) was specified as a fixed modification; glucosylgalactosyl (Lys), oxidation (Met, Pro), and 2-succinyl (Cys) were specified as variable modifications; a precursor tolerance of 10 ppm and fragment ion tolerance of 0.5 Da; instrument type was ESI-QUAD-TOF. Additionally, a non-depleted dolphin sera that had been digested followed by quasi-fractionation using SPE, was analyzed by nano-LC-MS/MS which lead to an additional peptide identification, KGEPGESAYVYR, and these files are associated with "2012-12-12 Dolphin IDA".

Project description:In angiosperms, female gamete differentiation, fertilization, and subsequent zygotic development occur in embryo sacs deeply embedded in the ovaries. Despite their importance in plant reproduction and development, how the egg cell is specialized, fuses with the sperm cell, and converts into an active zygote for early embryogenesis remains unclear. This lack of knowledge is partly attributable to the difficulty of direct analyses of gametes in angiosperms. In this study, proteins from egg and sperm cells obtained from Oryza sativa flowers were separated by one-dimensional polyacrylamide gel electrophoresis and globally identified by highly sensitive liquid chromatography coupled with tandem mass spectroscopy. Proteome analyses were also conducted for seedlings, callus, and pollen grains to compare their protein expression profiles to those of gametes. Database was searched using Mascot software (ver.2.2.1, Matrix Science, MA, USA) with the following parameters. The fixed modification was propionasmide (Cys) and variable modification parameters were pyro-Glu, acetylation (protein N-terminus), and oxidation (Met). The maximum missed cleavage was set at 3 with a peptide mass tolerance of +/– 15 ppm. Peptide charges from +2 to +4 states and MS/MS tolerances of +/– 0.8 Da were allowed.

Project description:S.cerevisiae proteomes were prepared for LC-MS/MS analysis using an Ultimate 3000 HPLC system (Dionex, Amsterdam, The Netherlands) in-line connected to a LTQ Orbitrap XL mass spectrometer (Thermo Electron, Bremen, Germany). Mascot server version 2.2 from Matrix Science was then used to identify the MS/MS spectra in the S. cerevisiae content of UniProtKB/Swiss-Prot (version 15.10) concatenated with the 5-UTR peptide centric database derived from SGD. A shuffled version of this concatenated database was created to estimate the false discovery rate in the results at 0.64%. The precursor ion tolerance was set to 10 ppm and the fragment ion tolerance was set to 0.5 Da. Semi-specific Arg-C/P was used as enzyme specificity and no missed cleavages were allowed. The fixed modifications were 13C2D3-acetylation (+47 Da) on Lys, carbamidomethylation (+57 Da) on Cys and oxidation (+16 Da) on Met, and the variable modifications were acetylation (+42 Da) and 13C2D3-acetylation (+47 Da) on the N-terminus. N-terminal propionylation (+56 Da) was set as an additional variable modification in a parallel search for N-terminal propionylation. The charge state was set to allow single, double and triple charged peptides. All peptide identifications were subsequently processed, stored and managed by ms-lims.

Project description:A deletion variant of GmCGS2 was ectopically expressed in soybean with a diverse range of expression levels and patterns. A combination of a soybean ubiquitin promoter and an in-frame deletion in GmCGS2, from K66 to S143, resulted in increased seed Met and Cys contents without incurring a yield penalty in a ten-location field trial. Transgenic events of this construct had increases of 41 to 114%, 10 to 12%, and 4.7 to 7.3% in free Met, total Cys, and total Met, respectively. RNAseq analysis of developing seed revealed increased transcript for three Cys-rich Bowman-Birk protease inhibitor (BBI) genes, and for two Met-rich 2S albumin genes, with little effect apparent on genes of primary sulfur metabolism. Trypsin-agarose chromatography, protease inhibition assays, and mass spectrometry analysis revealed increased BBI and 2S albumin proteins. The additional BBI protein was determined to be 1.5 to 1.8% of the protein in transgenic seed, sufficient to account for the increased Cys content. The observation that overexpressing an enzyme involved in Met biosynthesis that used Cys as a substrate still increased total Cys more than total Met suggested a lack of native Met-rich soybean proteins capable of incorporating the additional free Met.

Project description:The raw data of IP-MS analysis was analyzed in MaxQuant (version 2.0.1.0) software against the UniProt Mycolicibacterium smegmatis database (6602 sequences, Proteome ID: UP000000757). The trypsin/P was set as the protease and 2 missed cleavages were allowed. Carbamidomethyl (C) was set as the fixed modification, acetylation (Protein N-term) and oxidation (M) was set as variable modifications. The iBAQ values of each protein calculated through MaxQuant software were used for quantitation analysis. The quantitated proteins acquired in three of four biological replicates (fold-change higher than 2 or identified only in the experimental group) were defined as potential candidate proteins.
