Genome-resolved meta-omics ties microbial dynamics to process performance in biotechnology for thiocyanate degradation

ABSTRACT: The work provides an organism-level framework describing the mechanisms underlying SCN- degradation, and opens possibilities for improving efficiency and nitrogen removal in SCN-degrading bioreactors for bioremediation of Industrial wastewater.

Project description:The ammonia-oxidizing bacterium Nitrosomonas europaea has been widely recognized as an important player in the nitrogen cycle as well as one of the most abundant members in microbial communities for the treatment of industrial or sewage wastewater. Its natural metabolic versatility and extraordinary ability to degrade environmental pollutants enable it to thrive under various harsh environmental conditions. This model of N. europaea (iGC535) is the most accurate metabolic model for a nitrifying organism to date, reaching an average prediction accuracy of over 90% under several growth conditions. The manually curated model can predict phenotypes under chemolithotrophic and chemolithoorganotrophic conditions while oxidating methane and wastewater pollutants. It is the first upload of the model.

Sewage Protein Information Mining: Discovery of Large Biomolecules as Biomarkers of Population and Industrial Activities.

Project description:Wastewater-based epidemiology has been revealed as a powerful approach for the survey of the population's health and lifestyle. In this context, proteins have been proposed as potential biomarkers that complement the information provided by those used up to now (small exogenous molecules, metabolites, and genomic material). However, few is known about the range of molecular species and dynamics of proteins in wastewater and the information hidden in these protein profiles is still to be uncovered. In previous research, we have described for the first time the proteome of wastewater using polymer probes immersed in wastewater at the entrance of a wastewater treatment plant (WWTP). Here, we studied the protein composition of wastewater from municipalities with diverse population and industrial activities. For this purpose, we collected water samples at the inlet of 10 different WWTPs in Catalonia at three different times of the year and the soluble fraction of this material was then analyzed by Liquid Chromatography High-resolution Tandem Mass Spectrometry using a shotgun proteomics approach. The complete proteomic profiles, the distribution among different organisms, and the semiquantitative analysis of the main constituents are described. Excreta (urine and feces) from humans, and blood and other residues from livestock were identified as the two main protein sources. Significant differences between the proteomes in the soluble phase and the particulate material, respectively dominated by eukaryote and bacterial proteins, were observed. Our findings provide new insights into the characterization of wastewater proteomics that allow proposing specific bioindicators for wastewater-based environmental monitoring, including human and animal population monitoring, most notably, for rodent pest control (immunoglobulins, amylases), and livestock processing industry monitoring (albumins).

Performance Evaluation of Commercial miRNA Expression Array Platforms

Project description:This data is part of a miRNA platform comparison study. We compared the performance characteristics of four commercial miRNA array technologies and found that all platforms performed well in separate measures of performance. The Ambion and Agilent platforms were more accurate, whereas the Illumina and Exiqon platforms were more specific. Furthermore, the data analysis approach had a large impact on the performance, predominantly by improving precision. Performance of four (4) commercially available miRNA platforms was evaluated using 7 placenta samples spiked with synthetic microRNA spikes (in Latin-square design) absent in placenta. Platforms were primarily evaluated for accuracy and specificity.

A mouse SWATH-MS reference spectral library enables deconvolution of species-specific proteomic alterations in human tumour xenografts

Project description:SWATH-MS enables accurate and reproducible label-free quantification of proteomes including in extensively studied model organisms such as the mouse. Here we present a comprehensive mouse reference spectral library (MouseRefSWATH) that allows quantification of up to 10,597 proteins (62.2% of mouse proteome) by SWATH-MS. We exploit MouseRefSWATH to develop an analytical pipeline for species-specific deconvolution of proteomic alterations in human tumour xenografts (XenoSWATH). This method overcomes the challenge of high protein sequence similarity between the mouse and human, facilitating the study of host microenvironment-tumour interactions from ‘bulk tumour’ measurements. We apply XenoSWATH to characterise a xenograft model of breast ductal carcinoma in-situ and uncover complex regulation of cell migration pathways that is not restricted to the tumour cells but also operates in the mouse stromal upon progression to invasive disease. MouseRefSWATH and XenoSWATH opens new possibilities for in-depth proteomic assessment to address wide-ranging biological questions involving this important model organism.
