Signalling networks constructed by integrative analysis of multi-omics in peripheral blood mononuclear cells in systemic lupus erythematous patients

Project description:Omics technologies and biomolecules included genomics (DNA), whole transcriptomics (miRNAs, lncRNAs, circRNAs and mRNAs), proteomics (proteins) were used for collecting high throughput data from peripheral blood mononuclear cells (PBMCs) of subjects in our study. The joint analysis method of multi-omics was taken advantage of in our studies for uncovering some SLE disease-related molecular regulatory networks. For WGBS study, PBMCs of blood samples from the people recruited by our study were collected and used for whole-genome bisulphite sequencing (WGBS). There were 10322 genes presenting differential methylation levels in PBMCs of SLE patients (6305 hypermethylation genes and 4017 hypomethylation genes).

Multi-platform omics analysis reveals molecular signatures for pathogenesis and activity of systemic lupus erythematosus

Project description:Systemic lupus erythematosus (SLE) is a complex autoimmune disease with heterogeneous clinical manifestations and the pathogenesis of SLE is still unclear. Various omics results have been reported for SLE, but the molecular hallmarks of SLE, especially in patients with different disease activity, using an integrated multi-omics approach have not been fully investigated. Here, we collected blood samples from 10 healthy controls (HCs) and 40 SLE patients with different clinical activity including inactive (IA), low activity (LA), and high activity (HA). Using an integrative analysis of proteomic, metabolomic and lipidomic profiles, we report the multi-omics landscape for SLE. The molecular changes suggest that both the complement system and the inflammatory response were activated in SLEs and were associated with disease activity. Additionally, activation of the immunoglobulin mediated immune response were observed in the LA stage of the disease, however this immune response was suppressed slightly in the HA stage. Finally, an imbalance in lipid metabolism, especially in sphingolipid metabolism, accompanied with dysregulated apolipoproteins were observed to contribute to the disease activity of SLE. The multi-omics data presented in this study and the characterization of peripheral blood from SLE patients may thus help provide important clues regarding the pathogenesis of SLE.

Cellular states, clonal dynamics, and evolution in Pearson syndrome revealed via single-cell multi-omics [DOGMAseq_PT1]

Project description:Large deletions in mitochondrial DNA (mtDNA) have been linked to a variety of clinical pathologies, including somatic emergence in congenital disorders such as Pearson Syndrome (MIM:557000), a mitochondrial disease characterized by sideroblastic anemia and exocrine pancreas dysfunction. Here, we develop a multi-omics approach to quantify mtDNA deletion heteroplasmy and cell state features in thousands of single cells. By profiling primary hematopoietic cells from three patients with Pearson Syndrome, we resolve the interdependence between pathogenic mtDNA heteroplasmy and cell lineage, including purifying selection against mtDNA deletions in effector-memory CD8 T-cell populations. We further observe widespread Pearson-specific transcriptomic changes in peripheral blood mononuclear cells. Additionally, single-cell analyses of in vivo and in vitro cultured bone marrow mononuclear cells reveal multi-faceted clonal dynamics and purifying selection in a patient with both Pearson Syndrome and Myelodysplastic Syndrome (MDS). Our results identify specific molecular perturbations underlying Pearson Syndrome and more generally provide a powerful framework to utilize multi-omics in the study of evolution in disease within single cells.
