Project description:Hepatocyte nuclear factor-4α (HNF4α, NR2A1) is a nuclear receptor which has a critical role in hepatocyte differentiation and the maintenance of homeostasis in the adult liver. However, a detailed understanding of native HNF4α in the steady state remains to be elucidated. Here we report the native HNF4α isoforms, phosphorylation status and complexes in the steady state, as shown by shotgun proteomics in HepG2 hepatocarcinoma cells. Shotgun proteomic analysis revealed the complexity of native HNF4α, including multiple phosphorylation sites and inter-isoform heterodimerization. The associating complexes identified by label-free semi-quantitative proteomic analysis include the following: the DNA-dependent protein kinase catalytic subunit, histone acetyltransferase complexes, mRNA splicing complex, other nuclear receptor coactivator complexes, the chromatin remodeling complex, and the nucleosome remodeling and histone deacetylation complex. Among the associating proteins, GRB10 interacting GYF protein 2 (GIGYF2, PERQ2) is a new candidate cofactor in metabolic regulation. Moreover, an unexpected heterodimerization of HNF4α and Hepatocyte nuclear factor-4γ was found. A biochemical and genome-wide analysis of transcriptional regulation showed that this heterodimerization activates gene transcription. The genes thus transcribed include the cell death-inducing DEF45-like effector b (CIDEB) gene, which is an important regulator of lipid metabolism in the liver. This suggests that the analysis of the distinctive stoichiometric balance of native HNF4α and its cofactor complexes described here is important for an accurate understanding of transcriptional regulation. Quantitative Native Proteomics by Capillary Zone Electrophoresis-Mass Spectrometry

Project description:Accurately measuring protein complex dynamics (i.e., composition and/or abundance changes) in cells is vital for advancing fundamental and translational research. In this work, we present a pilot study establishing capillary zone electrophoresis (CZE)-mass spectrometry (MS) based quantitative native proteomics to determine significant changes in protein complex abundance during the transition from logarithmic to stationary phase growth in Escherichia coli. The approach integrates (1) efficient and fast native-state CZE-MS to obtain the mass and signal intensity of protein complexes for label-free quantification, (2) in-source collision-induced dissociation, enabling informative fragmentation that reveals oligomeric states, and (3) denatured top-down proteomics for the identification of proteoforms, which form the protein complexes. We revealed differentially expressed protein complexes during the growth of Escherichia coli. For example, the glutamate decarboxylase beta hexamer (~317 kDa) exhibits a significantly higher abundance at the stationary phase, which aligns with its biological function. This work represents the first quantitative native proteomics study using online native CZE-MS.

Integrative proteomics of primary hepatocytes during dedifferentiation

Project description:To understand the relationship between protein expression and mRNA translation during primary hepatocytes dedifferentiation, we have employed transcriptome microarrayas a discovery platform. Rat primary hepatocytes were isolated by the method of two-step enzymes perfusion and then cultured on mono-layer in vitro. Samples at 0h( just after perfusion, before planking) , 6h, 12h ,24h and 48h were collected. Integrative analysis of transcriptome and whole cell proteomics (WCP) leaded us to realize the poor correlation of them. This discovery made us realize that targeting mRNA was far from enough in illustrating this process. It would provide new insights from the aspects of post-translational modifications(PTMs).Post-translational modifications play important role in numorous biological and pathological process, but a few reports are related to primary hepatocytes dedifferentiation process, and there is still no integrative proteomics analysis in this field yet. In this study, we perform ubiquitinome phosphorylated proteome, whole cell proteome and transcriptome simultaneously during the five different time points of dedifferentiation in vitro quantified over 6000 modified sites mapping to over 2000 proteins. And comprehensive analysis of these datasets provides novel insight in this field.
