Project description:Nr5a2 (also known as liver receptor homolog-1, Lrh-1) has been shown to bind both the proximal enhancer and proximal promoter regions of Pou5f1 and regulate Pou5f1 in the epiblast stage of mouse embryonic development (Gu et al., 2005). Nr5a2-null embryos display a loss of Oct4 expression in the epiblasts (Gu et al., 2005) and die between E6.5 and E7.5 (Gu et al., 2005; Pare et al., 2004). To identify the targets of Nr5a2, we generated a stable ES cell-line that expresses HA-tagged Nr5a2. Anti-HA antibody was used to immunoprecipitate HA-Nr5a2 for ChIP-seq analysis. Project description:Cytomegalovirus (CMV) reactivation of latent infection following immune dysregulation remains a serious risk for patients, often causing significant morbidity and mortality. Herein, we demonstrate the CMV-encoded GPCR, US28, in coordination with cellular Ephrin receptor A2 (EphA2), attenuates MAPK signaling, thereby limiting viral replication in latently-infected primary monocytes. To define the underlying mechanism by which US28 modulates MAPK signaling during latency, we used two unbiased approaches to: 1) profile kinome changes in response to US28 expression, and 2) define US28 interacting partners that could influence its function(s). First, we evaluated changes in the cellular kinome in response to US28 expression in THP-1 monocytic cells compared to control cells using multiplexed kinase inhibitor beads coupled with mass spectrometry (MIB-MS) to quantitatively measure kinase expression and abundance. Next, we leveraged proximity labeling technology, whereby we inserted the biotin ligase gene, birA, conjugated to a C-terminal hemagglutinin (HA) epitope tag in-frame with the US28 ORF to generate TB40/E-mCherry-US28-bioID-HA. We then infected fibroblasts with US28-bioID-HA, added biotin 18 h prior to harvesting the cells at 48 h post-infection (hpi), and analyzed the biotin-conjugated proteins following streptavidin capture by affinity purification-mass spectrometry (AP-MS).

Project description:To gain insights into the interactome of wild-type (WT) and S102P mutant GATAD1, we utilized the BioID method, which enables the study of protein-protein interactions. Specifically, we performed BioID proximity labeling experiments in stable Flp-In cells expressing different GATAD1 variants fused to BirA*_FLAG. These variants included BirA*_FLAG_GATAD1-WT, BirA*_FLAG_GATAD1-S102P, BirA*_FLAG_GATAD1-S102D, and BirA*_FLAG_GATAD1-S102A. By employing this approach, we aimed to characterize the protein interactors associated with these GATAD1 variants and gain insights into the functional consequences of the S102P mutation.

Project description:RAW files accompanying the PPI data in our 2018 Cell Host Microbe manuscript. AP-MS experiments exploring host interactions of the 1A viral suppressor proteins from DCV and CRPV along with mechanistically related experiments (see manuscript for details). Each file corresponds to one gel band from geLC-MS analysis of His-Flag tandem affinity purified bait proteins stably expressed in Drosophila Melanogaster S2 cell line. Each purification was run by SDS-PAGE and the entire lane was cut into 6 gel bands. 3-5 replicate purifications were performed. Five negative control purifications were performed: 2 purifications from untransfected S2 cells, and 3 purifications from tagged eGFP. The data were analyzed by looking at enrichment over the 3 control purifications with highest spectral counts for a given prey using SAINT express. A key mapping experiment to RAW file is provided as an excel file.
