Everolimus Treatment of B Lymphoblastoid Cell Line Timecourse (24 timepoints)

ABSTRACT: The data describe longitudinal profiling, pre and post treatment of a human B lymphoblastoid cell line (B-LCL). The cells were treated with Everolimus at timepoint 7 and the full untargeted proteomics and transcriptomics were profiled over a total of 24 timepoints (over 12 hours), with samples acquired once every half-hour. A validation experiment was repeated as a separate experiment using a subset of the time points.

Heart fibroblasts from Siah-knockout mice in hypoxia

Project description:Heart fibroblasts from wildtype mice and Siah2-/- knockout mice were isolated and cultured. The cells were either left untreated or incubated for 6 hs under hypoxic conditions. One experiment consists of wildtype cells (normoxia/hypoxia) and Siah2 knockout cells (normoxia/hypoxia) = 4 samples. To allow statistical analysis of the data set the experiment was repeated once under identical conditions.

Project description:Here we used human cortical brain organoids to probe the longitudinal impact of GSK3 inhibition through multiple developmental stages. Chronic GSK3 inhibition increased the proliferation of neural progenitors and caused massive derangement of cortical tissue architecture. Cortical organoids were differentiated as previously described (Paşca et al., 2015, doi: 10.1038/nmeth.3415.).Chronic GSK3 inhibition was performed by adding CHIR99021 (Merck SML1046) to the medium at day 0 (1 microM) and kept throughout the differentiation process until reaching the respective collection timepoints (day 18, day 50, day 100).

Transcriptional Profiling of liver fibrosis induced by CCl4 injections

Project description:The human liver has a remarkable capacity to regenerate and thus compensate over decades for fibrosis caused by toxic chemicals, drugs, alcohol, or malnutrition. To date, no protective mechanisms have been identified that help the liver tolerate these repeated injuries. In this study, we revealed dysregulation of lipid metabolism and mild inflammation as protective mechanisms by studying longitudinal multi-omic measurements of liver fibrosis-induced by repeated CCl4 injections in mice (n = 45). Based on comprehensive proteomics, transcriptomics, blood- and tissue-level profiling, we uncovered three phases of early disease development - Initiation, Progression, and Tolerance. Using novel multi-omic network analysis, we identified multi-level mechanisms that are significantly dysregulated in the injury-tolerant response. A public data analysis and shows that these profiles are altered in human liver diseases, including fibrosis and early cirrhosis stages. Our findings mark the beginning of the Tolerance phase as the critical switching point in liver response to repetitive toxic doses. After fostering extracellular matrix accumulation as an acute response, we observe a deposition of tiny lipid droplets in hepatocytes only in the Tolerant phase. Our comprehensive study shows that lipid metabolism and mild inflammation may serve as biomarkers and are putative functional requirements to resist further disease progression.

Transcription profiling of yeast wild type strain DBY7286 and crz1D strain YHY804 exposed to CaCl2

Project description:Wild-type strain DBY7286 and the crz1 mutant strain YHY804 were cultured and exposed to NaCl. Samples were collected at 30 and 45 min after Na+ addition. For the publication the experiment was repeated twice, and corresponding timepoints from each experiment were averaged. The first two arrays and last two arrays in this set correspond to the individual experiments.
